Project description:Studies to date have not resolved how diverse transcriptional programs contribute to the intratumoral heterogeneity of small cell lung carcinoma (SCLC), an aggressive tumor associated with a dismal prognosis. Here, we identify distinct and commutable transcriptional states that confer discrete functional attributes in individual SCLC tumors. We combine an integrative approach comprising the transcriptomes of 52,975 single cells, high-resolution measurement of cell state dynamics at the single-cell level, and functional and correlative studies using treatment naïve xenografts with associated clinical outcomes. We show that individual SCLC tumors contain distinctive proportions of stable cellular states that are governed by bidirectional cell state transitions. Using drugs that target the epigenome, we reconfigure tumor state composition in part by altering individual state transition rates. Our results reveal new insights into how single-cell transition behaviors promote cell state equilibrium in SCLC and suggest that facile plasticity underlies its resistance to therapy and lethality.

Mechano-osmotic signals control chromatin state and fate transitions in pluripotent stem cells

Project description:Acquisition of specific cell shapes and morphologies is a central component of cell fate transitions. Although the signaling circuits and gene regulatory networks regulating pluripotent stem cell differentiation have been intensely studied, how these networks are integrated in space and time with morphological transitions and mechanical deformations that occur during state transitions remains a fundamental open question. Here, we discover that stem cell fate transitions are gated by two critical signals - nuclear envelope fluctuations and osmotic stress - that emanate from growth factor signaling-controlled changes in nuclear volume and nucleoplasm viscosity/density to subsequently trigger changes in nuclear architecture and transcription. We observe that fate transitions in the early human embryo and in an in vitro model of exit from pluripotency are associated with rapid changes in nuclear volume and nuclear envelope mechanics. These changes alter nuclear mechanosensitivity and trigger changes in nucleoplasmic viscosity and nuclear condensates to prime chromatin for a cell fate transition. However, while this mechanical priming accelerates fate transitions, sustained biochemical signals are required for efficient induction of differentiation. Our findings establish a critical mechanochemical feedback mechanism that integrates nuclear mechanics, shape and volume with biochemical signaling and chromatin state to control cell fate transition dynamics.

Comparative, quantitative proteomic analysis of cell shape transitions in Haloferax volcanii

Project description:Cell shape plays a crucial role in microbial survival. While Haloferax volcanii, a model haloarchaeon, forms rods and disks, depending on environmental conditions, little is known about mechanisms underpinning archaeal cell-shape determination. We identified mutants that exclusively form rods and carried out comprehensive proteomics studies in which we compared these mutants to previously identified disk-only mutant strains and wild-type. Using this approach, we identified several additional candidates for shape determination. The generation of deletion mutants lacking genes encoding potential rod- and disk-determining factors, HVO_2174 (RdfA) and HVO_2176 (DdfA), respectively, resulted in rod- and disk-defective phenotypes. Comprehensive proteomics performed with ∆rdfA and ∆ddfA on these shape mutants implicated a diverse set of proteins, including transporters, signaling components, and transducers, as important for cell shape determination. We also identified structural proteins including the H. volcanii actin homolog volactin (VolA), a previously unknown cytoskeletal element, required for disk-shape morphogenesis.
