Project description:RNA modifications are important regulators of transcript activity and an increasingly emerging body of data suggest that the epitranscriptome and its associated enzymes are altered in human tumors. In this study, the initial screening for genetic and epigenetic defects of 5-methylcytosine RNA methyltransferases in tranformed cell lines, identified the NOL1/NOP2/Sun domain family member 7 (NSUN7) as undergoing promoter CpG island hypermethylation-associated transcriptional silencing in a cancer-specific manner. NSUN7 epigenetic inactivation was common in liver malignant cells and we coupled bisulfite conversion of cellular RNA with next-generation sequencing (bsRNA-seq) to found the RNA targets of this poorly characterized putative methyltransferase. Using knock-out and restoration-of-function models, we observed that the mRNA of the coiled-coil domain containing 9B (CCDC9B) gene required NSUN7-mediated methylation for transcript instability. Most important, proteomics analyses determined that CCDC9B loss impaired protein levels of its partner, the MYC-regulator Influenza Virus NS1A Binding Protein (IVNS1ABP), creating sensitivity to bromodomain inhibitors in those liver cancer cells exhibiting NSUN7 epigenetic silencing. The DNA methylation-associated loss of NSUN7 was also observed in primary liver tumors where it was associated with poor overall survival and an immune-like signature, providing a potential attractive therapeutic niche for the current use of immune checkpoint inhibitors in hepatocellular carcinoma.

Project description:Growing evidence indicates that kidney inflammation is a major contributor to the pathogenesis of various renal diseases, including acute kidney injury (AKI). Although RNA modifications have been implicated in regulating kidney inflammation, their precise roles remain largely unknown. Here, we show that kidney inflammation and injury were associated with elevated RNA 5-methylcytosine (m5C) modifications, primarily driven by the m5C “writer” NOP2/Sun RNA methyltransferase family member 7 (NSUN7). Both global and kidney-specific deletion of Nsun7 in mice reduced m5C abundance, attenuated inflammatory responses, and decreased macrophage infiltration, underscoring its proinflammatory role in the kidney. Mechanistically, we identified secreted protein acidic and cysteine-rich (SPARC) as a major downstream effector of NSUN7. SPARC upregulation amplified inflammatory responses in renal tubular epithelial cells by interacting with high mobility group box 1 and further promoted proinflammatory macrophage infiltration via tubular-macrophage crosstalk. Notably, therapeutic silencing of Nsun7 using a kidney-specific DNA tetrahedral molecular carrier developed for this study effectively alleviated inflammation and improved renal outcomes in AKI models. Collectively, our findings identify NSUN7 as a key driver of renal inflammation via SPARC regulation and underscore its potential as a therapeutic target in inflammatory kidney diseases.

Project description:Tamoxifen is the commonly prescribed drug for estrogen receptor positive breast cancer treatment. Recently dysregulation in RNA 5-methylcytosine (m5C) modification and its regulating enzymes have been suggested as potential contributors in chemotherapeutic resistance in various cancers, however their role in determining tamoxifen resistance in breast cancer remains unknown. In this study we analyzed the expression of m5C modulating enzymes recognized as writers (NSUN2-7), readers (YBX-1 and ALYREF) and eraser (TET3), and ELISA based assay to check global methylation status in tamoxifen-resistant breast cancer cell line (MCF-7 Tam1) compared to the sensitive MCF-7 cell line. We found that global m5C status and NSUN7 writer enzyme expression was significantly higher in MCF-7 Tam1 cells. Furthermore, Small interfering RNA mediated NSUN7 depletion significantly restored the sensitivity and resulted in an approximate 50% decrease in IC50 value compared to the control. Furthermore, NSUN7 deficient cells showed a significant reduction in migration and colony formation ability. RNA sequencing and Gene set enrichment analysis showed that NSUN7 targeted genes were enriched in pathways and processes regulating cell cycle, cell migration and proliferation. Further screening of differentially expressed genes revealed that NSUN7 deficiency caused dysregulation in experimentally determined genes associated with drug resistance particularly tamoxifen resistance. The hub genes identified in NSUN7-deficient tamoxifen-resistant cell line showed significant association with the disease prognosis in terms of overall and disease-free survival. Hence, NSUN7 is a potential therapeutic target for combating tamoxifen resistance in breast cancer cells. Moreover, it has a critical role in determining metastatic characteristics in breast cancer which makes it a candidate prognostic marker.
