Project description:Oxidative phosphorylation (OXPHOS) complexes, encoded by both mitochondrial and nuclear DNA, are essential producers of cellular ATP, but how nuclear and mitochondrial gene expression steps are coordinated to achieve balanced OXPHOS subunit biogenesis remains unresolved. Here, we present a parallel quantitative analysis of the human nuclear and mitochondrial messenger RNA (mt-mRNA) life cycles, including transcript production, processing, ribosome association, and degradation. The kinetic rates of nearly every stage of gene expression differed starkly across compartments. Compared to nuclear mRNAs, mt-mRNAs were produced 1100-fold higher, degraded 7-fold faster, and accumulated to 160-fold higher levels. Quantitative modeling and depletion of mitochondrial factors, LRPPRC and FASTKD5, identified critical points of mitochondrial regulatory control, revealing that the mitonuclear expression disparities intrinsically arise from the highly polycistronic nature of human mitochondrial pre-mRNA. We propose that resolving these differences requires a 100-fold slower mitochondrial translation rate, illuminating the mitoribosome as a nexus of mitonuclear co-regulation.

Here, we have studied an effect of HDAC inhibitor, SAHA, and we compared it with an effect of natural product, derivative of anacardic acid (MG149). Recently, it was discovered that MG149 has inhibitory potential for HATs' activity on histone H3 and H4 when tested on nuclear extracts.

Project description:Through a genetic screen in Drosophila melanogaster, CG1603 was identified as one of the transcription factors that coordinate mitochondrial biogenesis. To investigate the role of CG1603 in regulating nuclear-encoded mitochondrial gene expression, we collected second-instar larvae from wild type and CG1603PBac mutants (a mutant allele that disrupts the translation of the full-length CG1603 protein). We purified mRNA from the samples in triplicate and compared the mRNA transcriptome profiles (RNA-seq). We found that, between wild-type and CG1603PBac larvae, more than 80% of nuclear-encoded mitochondrial genes were differentially expressed. Nearly half of the nuclear-encoded mitochondrial genes were reduced by more than twofold in CG1603PBac mutants, including many structural subunit genes of all five ETC complexes. Gene Ontology (GO) enrichment analysis of the significantly downregulated genes also revealed that the most significantly enriched biological processes were related to mitochondria, including “mitochondrial translation,” “mitochondrial gene expression,” “electron transport chain,” “aerobic respiration,” and “ATP metabolic process.” These results suggest that CG1603 is essential for nuclear mitochondrial gene expression.

Project description:We combined RNA metabolic labeling and alkylation with droplet-based sequencing to detect newly synthesized mRNAs in single cells. With the classification of labeled and unlabeled precursor and mature mRNAs, we modeled and analyzed the time-dependent RNA kinetic rates associated with the cell cycle. We found both transcription and degradation rates are highly dynamic over the cell cycle and different kinetic regulation types were observed for cycling genes.

Project description:Human cytomegalovirus (HCMV) is a herpesvirus that is ubiquitously distributed world-wide and causes life-threating disease upon immunosuppression. HCMV expresses numerous proteins that function to establish an intracellular environment that supports viral replication. Like most DNA viruses, HCMV manipulates processes within the nucleus. We have quantified changes in the host cell nuclear proteome at 24 hpi following infection with a clinical viral isolate. We have combined SILAC with multiple stages of fractionation to define changes. Tryptic peptides were analyzed by RP-HPLC combined with LC-MS/MS on an LTQ Orbitrap Velos massspectrometer. Data from three biological replicates were processed with MaxQuant. A total of 1281 cellular proteins were quantified and 77 were found to be significantly differentially expressed. In addition, we observed 36 viral proteins associated with the nucleus. Diverse biological processes were significantly altered including increased aspects of cell cycling, mRNA metabolism, and nucleocytoplasmic transport while decreased immune responses. We validated changes for several proteins including a subset of classical nuclear transport proteins. In addition, we demonstrated that disruption of these import factors is inhibitory to HCMV replication. Overall, we have identified HCMV-induced changes in the nuclear proteome and uncovered several processes that are important for infection.

Project description:Mitochondria play a critical role in cellular metabolism primarily through hosting the oxidative phosphorylation (OXPHOS) machinery that is encoded by mitochondrial DNA (mtDNA) and nuclear DNA, with each gene expression system being regulated by a distinct set of mechanisms. In this study, we performed a quantitative analysis of the mitochondrial messenger RNA (mt-mRNA) life cycle to gain insights into the principles underlying the regulation of mtDNA-encoded protein abundance. Our analysis revealed a unique balance between the rapid turnover and high accumulation of mt-mRNA, leading to a 700-fold higher transcriptional output compared to nuclear-encoded OXPHOS genes. Additionally, we observed that mt-mRNA processing and its association to the mitochondrial ribosome occur rapidly and that these processes are linked mechanistically. These data resulted in a model of mtDNA expression that is predictive across cell lines, revealing that differential turnover and translation efficiencies are the major contributors to mitochondrial-encoded protein synthesis. Applying this framework to a disease model of Leigh syndrome, French–Canadian type, we found that the responsible nuclear-encoded gene, LRPPRC, disrupts OXPHOS biogenesis predominantly through altering mt-mRNA stability. Our findings provide a comprehensive view of the intricate regulatory mechanisms governing mtDNA-encoded protein synthesis, highlighting the importance of quantitatively analyzing the mitochondrial RNA life cycle for decoding the regulatory principles of mtDNA expression.

Project description:Coordination of mitochondrial and nuclear processes is key to cellular health; however, very little is known about the molecular mechanisms regulating these processes. Here, we report a novel molecular mechanism controlling the shuttling of CREB (cAMP response element-binding protein) protein complex between mitochondria and nucleoplasm. We show that a previously unknown protein, herein termed as Jig, functions as a tissue-specific and developmental timing-specific coregulator in the CREB pathway. Jig is a small protein that shuttles between mitochondria and nucleoplasm. Our results demonstrate that Jig interacts with CrebA protein and controls its delivery to the nucleus, thus triggering CREB-dependent transcription in nuclear chromatin and mitochondria. Ablating the expression of Jig prevents CrebA from localizing to the nucleoplasm, affecting mitochondrial functioning and morphology and leads to Drosophila developmental arrest at the early third instar larval stage. Together, these results implicate Jig as an essential mediator of nuclear and mitochondrial processes. We also found that Jig belongs to a family of nine similar proteins, each of which has its own tissue- and time-specific expression profile. Thus, our results are the first to describe the molecular mechanism regulating nuclear and mitochondrial processes in a tissue- and time-specific manner.
