Project description:Root rot disease poses a devastating threat to Coptis chinensis Franch, a medicinal plant prized for its bioactive alkaloids. To dissect its defense mechanisms, we conducted integrated transcriptomic and metabolomic analyses on resistant (R), early-stage infected (S-ES), and late-stage infected (S-LS) plants. Our findings reveal a disease severity-dependent escalation in flavonoid metabolism. Key metabolites, such as kaempferol and quercetin derivatives, were significantly increased compared to R, paralleled by progressive upregulation of biosynthetic genes (PAL, CHS, CHI, FLS). Strikingly, salicylic acid (SA)-associated metabolites and pathway genes (NPR1, NPR3/NPR4) showed no differential expression across groups, contrasting with typical SA-mediated defenses in other species. This study uncovers flavonoid biosynthesis as the primary defense strategy in C. chinensis during root rot progression, while SA signaling may not be the main defense mechanism. These results provide actionable targets for enhancing disease resistance in medicinal plants through metabolic engineering

Project description:Salt stress is one major abiotic stress limiting maize grain yield throughout the world.To better understand maize salt tolerance molecular mechanism, comparative proteomic analysis was conducted on seedling roots of salt-tolerant genotype Jing724 and salt-sensitive genotype D9H under NaCl. Jing724 exhibited significantly higher germination rate and growth parameters (weight/length) than did D9H under salt treatment.We identified 565 differentially regulated proteins (DRP) using iTRAQ and 89 were specific to Jing724 while 424 were specific to D9H. In salt stressed Jing724, pentose phosphate pathway, glutathione metabolism and nitrogen metabolism were enriched. By pathway enrichment and protein-protein interaction analyses, key DRPs such as glucose-6-phosphate 1-dehydrogenase, NADPH producing dehydrogenase, glutamate synthase and glutamine synthasewere identified.Additionally, salt responsive proteins of Jing724 were indicated to facilitate energy management, maintenance of redox homeostasis, reducing ammonia toxicity, osmotic homeostasis regulation, stress defense, stress adaptation, biotic cross-tolerance and gene transcription regulation. Quantification of multiple metabolic or enzymatic changes including SOD activity, MDA content, relative electrolyte leakage and Proline content were consistent with their predicted changes based on functions of DRPs. DRP analysis was correlated with the mRNA transcripts abundancevariation of eight representative DRPs. These results contribute to elucidating molecular networks of salt tolerance.

Project description:The aerial parts of Glycyrrhiza uralensis supply substantial raw material for the extraction of active pharmaceutical ingredients comprehensively utilized in many industries. Liquiritin is the unique and most abundant flavonoid active component in G. uralensis. It has a wide range of pharmacological activities and high economic value. Our previous study indicated that moderate salt stress increased the content of active ingredients. However, the regulatory mechanism remains unclear. In this study, RNA-sequencing (RNA-seq) of the aerial parts of G. uralensis treated with 150 mM NaCl for 0, 2, 6, and 12 h was performed to identify the key genes and metabolic pathways regulating pharmacological active component accumulation. The main active component detection showed that liquiritin was the major ingredient and exhibited more than a 10-fold significant increase in the 6-h NaCl treatment. Temporal expression analysis of the obtained 4245 differentially expressed genes (DEGs) obtained by RNA-seq revealed two screened profiles that included the significant up-regulated DEGs (UDEGs) at different treatment points. Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis of these UDEGs identified phenylpropanoid metabolism and flavonoid biosynthesis as the most significantly enriched pathways in 2-h treated materials. Interestingly, the carotenoid biosynthesis pathway that is related to ABA synthesis was also discovered, and the ABA content was significantly promoted after 6-h NaCl treatment. Following ABA stimulation, the content of liquiritin demonstrated a significant and immediate increase after 2-h treatment, with the corresponding consistent expression of genes involved in the pathways of ABA signal transduction and flavonoid biosynthesis, but not in the pathway of glycyrrhizic acid biosynthesis. Therefore, salt stress might promote liquiritin accumulation through the ABA-mediated signaling pathway in G. uralensis. Our study provides candidate genes and pathways controlling liquiritin synthesis, and would drive progress in genetic improvement and promote the comprehensive utilization of the aerial part of G. uralensis.

Project description:We generated more than 23,000 independent Arabidopsis transgenic lines that expressed rice fl-cDNAs (Rice FOX Arabidopsis lines). The short generation time and rapid and efficient transformation frequency of Arabidopsis enabled the functions of the rice genes to be analyzed rapidly. We screened rice FOX Arabidopsis lines for alterations in morphology, photosynthesis, element accumulation, pigment accumulation, hormone profiles, secondary metabolites, pathogen resistance, salt-tolerance, UV signaling, high light tolerance, and heat stress tolerance. Since we isolated 6 genes (AK069096, AK073112, AK073675, AK065297, AK102323 and AK073210) causing an increase in the abundance of metabolites or pigments detected by absorption data, we investigated the expression profiles in transgenic plants by using microarray analysis. Expression of the genes encoding chalcone synthase and dihydroflavonol-4-reductase was increased in all 6 cDNA transformants. These results indicate that an increase in expression of the genes encoding flavonoid biosynthesis enzymes caused an accumulation of pigments in these 6 transformants. Experiment Overall Design: Total RNA was isolated from aerial parts of re-transformants of some rice cDNAs and wild type using an RNAqueous Kit (Ambion, Inc, USA).

Project description:RNA Seq was extracted from cucumber leaves after 7 days of bacteria inoculated in shoot and salt stress treatment. There were four treatment in this study, : ‘CK’ stands for seedlings under 0 mM NaCl without BC56 inoculation; ‘BC56’ refers to seedlings under 0 mM NaCl with BC56 inoculation; ‘Salt’ means seedlings under 100 mM NaCl without BC56 inoculation; ‘BC56+Salt’ indicates seedlings under 100 mM NaCl with BC56 inoculation.GO was used to assign putative functions to all identified DEGs into three principal categories, namely cellular component, molecular function, and biological process. An analysis of the GO terms suggested that ‘nucleus’, ‘plasma membrane’, and ‘integral component of membrane’ were the most dominant terms in the cellular component. While ‘biological process’, ‘regulation of transcription, DNA -templated’ and ‘transcription, DNA-templated’ were the most abundant terms in the biological process. In addition ‘molecular function’, ‘protein binding’ and ‘DNA-binding transcription factor activity’ were the major terms in the molecular function category. KEGG pathway analysis of DEGs in different comparison group suggested that in the BC56 vs CK comparison group DEGs were mainly enriched in four pathways which are ‘photosynthesis - antenna proteins’, ‘phenylpropanoid biosynthesis’, ‘metabolic pathways’ and ‘MAPK signaling pathway – plant’. In the BC56 vs CK comparison group DEGs were mainly enriched in seven pathways which are ‘phenylpropanoid biosynthesis’, ‘plant hormone signal transduction’, ‘biosynthesis of secondary metabolites’, ‘flavonoid biosynthesis’, ‘metabolic pathways’, ‘carotenoid biosynthesis’ and ‘stilbenoid, diarylheptanoid and gingerol biosynthesis’. In addition, compared with BC56+Salt vs CK, ‘ABC transporters’, ‘nitrogen metabolism’ and ‘phenylalanine metabolism’ is only significantly enriched in Salt vs CK.

Project description:Plant basic helix-loop-helix (bHLH) transcription factors are involved in physiological and developmental processes, and also play essential roles in abiotic stresses. However, their exact roles in abiotic stress are still need to be elucidated, and most of bHLHs have not been functionally characterized. In the present study, we characterized the functional role of AtbHLH112 in response to abiotic stresses. AtbHLH112 is a nuclear-localized protein, and its nuclear-localization is induced by salt, drought and ABA. Besides binding to E-box motif, AtbHLH112 is found to bind to a novel motif with the sequence M-bM-^@M-^\GG[GT]CC[GT][GA][TA]CM-bM-^@M-^] (GCG-box), and the binding affinity is induced by salt and ABA. Gain- and loss-of-function analyses showed that the transcript level of AtbHLH112 is positively correlated with salt and drought tolerance. AtbHLH112 mediates stress tolerance by upregulating the expression of P5CS genes and decreasing the expression of P5CDH and PRODH genes to increase proline levels, and via enhancing the expression of POD and SOD genes to improve ROS scavenging ability. All data together suggested that AtbHLH112 regulates the expression of genes through binding to GCG-box and E-box to mediate the physiological stress responses, including proline biosynthesis and ROS scavenging pathways to enhance stress tolerance. Differentially expression genes of AtbHLH112-overexpression plants, mutant (SALK_033618C) plants and wild type of Columbia Arabidopsis thaliana were measured under salt stressed and normal condition for 3 hours, respectively. Three independent experiments were performed at each treatment using different plants for each experiment.

Project description:BRAF inhibitors are widely employed in the treatment of melanoma with the BRAF V600E mutation. However, the development of resistance greatly compromises their therapeutic efficacy. Here, we elucidate the role of polyamine biosynthesis and its regulatory mechanisms in promoting BRAF inhibitor resistance. Leveraging CRISPR-Cas9 screens, we identify AMD1 (S-adenosylmethionine decarboxylase 1), a critical enzyme for polyamine biosynthesis, as a druggable target whose inhibition reverses vemurafenib resistance. Metabolomic and proteomic analyses reveal that polyamine biosynthesis is upregulated in vemurafenib-resistant cancer, resulting in enhanced EIF5A hypusination, translation of mitochondrial proteins and oxidative phosphorylation. We also identify that sustained c-Myc levels in vemurafenib-resistant cancer are responsible for elevated polyamine biosynthesis. Finally, inhibition of polyamine biosynthesis or c-Myc reversed vemurafenib resistance both in vitro and in vivo in a xenograft model. With the polyamine biosynthesis signature correlated with poor prognosis in BRAF mutant melanoma patients, our findings reveal that the polyamine-hypusination-mitochondrial respiration pathway is an effective therapeutic target that can maximize the therapeutic efficacy of existing BRAF inhibitors.
