Project description:To investigate bacteria-plant social interactions and their influence on plant growth and immunity on transcriptional level, we performed RNA-seq analysis in plants inoculated with B. subtilis monocultures and their combinations. The results show differences in regulation in various social interactions both at the level of processes and at the level of individual genes.

Project description:Social dominance encompasses winning dyadic contests and gaining priority access to resources and reproduction. Disposition to dominance is influenced by environmental factors, particularly during early postnatal life and adolescence. A disinhibitory mPFC microcircuit has been implicated in the expression of dominance in the “tube test” paradigm of social competition in mice, but the neuronal and transcriptional plasticity associated with the environment induced increase in social dominance is not known. We previously reported that male pups raised by physically active (as opposed to sedentary) dams exhibit dominance and increased reproductive fitness, and here we show that social isolation from weaning also increases dominance. By using these preweaning and postweaning environmental models, we tested if dominance is associated with transcriptional plasticity and a specific transcriptional profile in one or more cell types in the mPFC. Given that the mPFC is composed of several cell types, we used single cell transcriptomics to characterize the influence of the preweaning maternal and postweaning social environment on cell-type specific gene expression. The preweaning maternal effect, but not postweaning social isolation, caused gene expression changes in a wide range of cell types including pyramidal neurons, various interneurons, and astrocytes. However, both the maternal effect and social isolation induced the coordinated downregulation of synaptic channel, receptor, and adhesion genes in parvalbumin positive (PV) interneurons. This suggests an impaired PV interneuron-mediated inhibition of pyramidal cells in animals predisposed to dominance, a notion consistent with dominant behavior being driven by the disinhibition of mPFC pyramidal neurons.

Project description:During thermotolerance development, B. subtilis cells can be primed by a short mild heat shock to survive a subsequent severe, otherwise lethal, heat stress. We wanted to assess the influence of transcriptional regulation during thermotolerance development in B. subtilis. We prepared total RNA of four differently treated samples of B. subtilis cells. For this purpose, exponential B. subtilis cells grown at 37 °C were divided and exposed for additional 15 min to temperatures of 37 °C, 48 °C, 53 °C or 15 min 48 °C followed by 15 min at 53 °C.

Project description:Biofilms are structured communities of tightly associated cells that constitute the predominant state of bacterial growth in natural and human-made environments. Although the core genetic circuitry that controls biofilm formation in model bacteria such as Bacillus subtilis has been well characterized, little is known about the role that metabolism plays in this complex developmental process. Here, we performed a time-resolved analysis of the metabolic changes associated with pellicle biofilm formation and development in B. subtilis by combining metabolomic, transcriptomic, and proteomic analyses. We report a surprisingly widespread and dynamic remodeling of metabolism affecting central carbon metabolism, primary biosynthetic pathways, fermentation pathways, and secondary metabolism. Most of these metabolic alterations were hitherto unrecognized as biofilm-associated. For example, we observed increased activity of the tricarboxylic acid (TCA) cycle during early biofilm growth, a shift from fatty acid biosynthesis to fatty acid degradation, reorganization of iron metabolism and transport, and a switch from acetate to acetoin fermentation. Close agreement between metabolomic, transcriptomic, and proteomic measurements indicated that remodeling of metabolism during biofilm development was largely controlled at the transcriptional level. Our results also provide insights into the transcription factors and regulatory networks involved in this complex metabolic remodeling. Following these results, we demonstrate that acetoin production via acetolactate synthase is essential for robust biofilm growth and has the dual role of conserving redox balance and maintaining extracellular pH. This study represents a comprehensive systems-level investigation of the metabolic remodeling occurring during B. subtilis biofilm development that will serve as a useful roadmap for future studies on biofilm physiology.

Project description:The stringent response represses translation and is activated when amino acid levels drop, for example during the stationary phase. Bacillus subtilis, a well-known industrial enzyme production organism, secretes most enzymes during the stationary phase. We were curious whether the stringent response affects ribosome pausing, and whether its absence improves protein production yields in the stationary phase. To investigate this, genome-wide ribosome profiling was used using a stringent response mutant that overexpressed the α-amylase AmyM. Although, blocking the stringent response did increases overall protein synthesis, the secretion of AmyM was actually reduced. The ribosome profiling data revealed that this was not caused by a reduction in translation. In fact, absence of the stringent response did not seem to markedly influence ribosome pausing. However, late in stationary phase an increased ribosome pausing at tryptophane codons emerges, suggesting a depletion of tryptophane. A strong suppression of tryptophane biosynthesis and acquisition genes, under control of the trp RNA-binding attenuation protein TRAP, likely accounts for this, although TRAP does not belong to the stringent response regulon of B. subtilis. Finally, the ribosome profiles revealed several genes with unusually low translation activities, illustrating the importance of translation initiation as a regulatory element of expression.
