Project description:Microarray analysis on livers of young (three weeks old) Nile rats (Arvicanthis niloticus) fed with either a high carbohydrate diet only (percentage energy from carbohydrate:fat:protein = 70:10:20, 16.7 kJ/g) or a high carbohydrate diet supplemented with palm fruit juice (PFJ) (415 ml of 13000 ppm gallic acid equivalent (GAE) for a final concentration of 5.4 g GAE per kg diet or 2.7 g per 2000 kcal) PFJ (415 ml of 13000 ppm gallic acid equivalent (GAE) for a final concentration of 5.4 g GAE per kg diet or 2.7 g per 2000 kcal) was supplemented to young Nile rats (Arvicanthis niloticus) given a high carbohydrate diet (percentage energy from carbohydrate:fat:protein = 70:10:20, 16.7 kJ/g) to observe for possible anti-diabetic effects. Livers were harvested four weeks after the feeding regimen for gene expression studies. Results from the microarray data analysis carried out show that rats given PFJ had down-regulated insulin signalling, consistent with anti-diabetic effects observed in vivo. Total RNA obtained from livers of young Nile rats (Arvicanthis niloticus) given PFJ in a high carbohydrate diet (four weeks after the feeding regimen) were compared to controls (three replicates in the treatment group versus four replicates in the control group)

Project description:The loss-of-function mutation of the RGE1 (retarded growth of embryo) gene, which is expressed during seed development, caused small and shriveled seeds. The embryo of the loss-of-function mutant showed retarded growth after the heart stage although abnormal morphogenesis and pattern formation of the embryo and endosperm was not observed. RGE1 expression was determined in endosperm cells using the β-glucuronidase reporter gene and RT-PCR. The differences of expression profile between rge1-1 and wild type Col-0 was examined to know the functions of RGE1. The result of Microarray analysis showed specific down-regulation of putative GDSL motif lipase genes in the rge1-1 mutant indicating possible involvement of these genes in seed morphology. Experiment Overall Design: Total RNA was isolated from siliques of rge1-1 and wild type at 12 DAF using an RNAqueous Kit (Ambion, Inc, USA).

RNA extraction, cDNA production, and labeling were performed independently on three separate cultures for each carbohydrate. Each independent sample was hybridized to one array equating to one technical replicate for each biological sample and three biological replicates for each condition tested. Each array contains 2 replicates of 9 probes approximately 60 bp in length for each of the 3,842 open reading frames annotated in the C. acetobutylicum 824 genome.

Project description:This study compares growth of Ruminococcus flavefaciens FD-1 with cellulose or cellobiose as the carbohydrate substrate. Ruminococcus flavefaciens is a predominant cellulolytic rumen bacterium, which forms a multi-enzyme cellulosome complex that could play an integral role in the ability of this bacterium to degrade plant cell wall polysaccharides. Identifying the major enzyme types involved in plant cell wall degradation is essential for gaining a better understanding of the cellulolytic capabilities of this organism as well as highlighting potential enzymes for application to improvement of livestock nutrition and for conversion of cellulosic biomass to liquid fuels. These results show that the growth substrate drives expression of enzymes predicted to be involved in carbohydrate metabolism as well as expression and assembly of key cellulosomal enzyme components. 1 species (Ruminococcus flavefaciens FD_1), 2 conditions (cellulose, cellobiose), 4 biological replicates. Project description:Following 20wk of either chow or high fat feeding, tissues were collected from C57BL/6J mice. Gene expression in four tissues that have been associated with obesity-related metabolic complications: white adipose tissue (WAT), skeletal muscle, the liver, and the heart were examined. Data suggest that some tissues may be attempting to reduce the metabolic perturbations that occur in the early stages of obesity. Also, many identified genes were associated with a variety of disorders, thereby serving as potential links between obesity and related health risks. After 3 wk of weaning, male C57BL/6J littermates were randomly separated into control (n=6) and treatment (n=6) groups for each tissue. After an acclimatization period of 1wk, animals were given free access to a chow diet (23% protein, 21% fat, and 55% carbohydrate) or a high fat (HF) diet (15% protein, 59% fat, and 26% carbohydrate) for 20wk. Following the feeding period, animals were fasted for 6h, anesthetized with pentobarbital, and weighed. Blood glucose was assessed in anesthetized mice. Non-esterified fatty acids and immunoreactive insulin was assayed with a double antibody method. Samples of WAT, the liver, gastrocnemius muscle and heart were obtained, frozen with liquid nitrogen, and stored at -80oC until subsequent use. Tissue samples were homogenized at short intervals of time and total RNA was isolated using cold TRIzol (Invitrogen, Ontario, Canada) to prevent RNA degradation. Cdna was prepared to perform the microarrays. For every treatment sample and its corresponding control, two microarrays were performed in a dye-swap normalization experiment. Mouse M7K microarray chip from the Southern Alberta Microarray Facility (University of Calgary, Calgary, AB) were used (GEO Accession: Platform GPL3965).

Project description:The global transcriptome of the wild type Lactobacillus acidophilus NCFM strain (NCK56) was measured during exponential growth on 11 prebiotic carbohydrates and glucose to identify the specific gene cluster differentially upregulated in response to each carbohydrate. Oligoarray hybridization experiments were performed to compare the differential transcriptional profiles of the NCK56 at the early-log (OD600nm 0.3-0.5) phase when cultured in semi-synthetic medium (SSM, Barrangou et al., 2003 PNAS. 100:8957-8962, supplemented with a range of 1% (w/v) carbohydrates, at 37 M-BM-0C and harvested by centrifugation and flash freezing. A total of 12 NCK56 cultures were prepared by growing in SSM supplemented with each one of the 12 tested carbohydrates. Each culture was grown in fresh carbohydrate supplemented SSM with a 1% inoculum from an overnight culture for a total of five subcultured passages. Aliquots of cells were collected at OD600nm of 0.3-0.5 (early log-phase) for total RNA extraction and cDNA synthesis. Labeled cDNA samples from NCK56 were coupled with mono-reactive Cy3 and Cy5 dyes (GE Healthcare Bio-Sciences Corp., Piscataway, NJ), for two technical replicates on each carbohydrate (e.g. cy3-GOS and cy5-GOS). Comparative hybridizations were performed on samples representing two different carbohydrate cultures at same growth phases labeled with either cy3 or cy5 using a loop design for 12 hybridizations.

Project description:We investigated changes in gene expression in rice plants exposed to RDV to gain some insight into the fundamental physiological and biochemical changes that are induced by viral infection, in the hope of finding clues that might help to control the viral disease. An analysis, using microarrays, of gene expression in rice plants infected with Rice dwarf virus revealed significant decreases in levels of expression of genes that are involved in the formation of cell walls, reflecting the stunted growth of diseased plants. The expression of plastid-related genes was also suppressed, as anticipated from the white chlorotic appearance of infected leaves. By contrast, the expression of defense- and stress-related genes was enhanced after viral infection. Experiment Overall Design: To reduce experimental variations, three sets of ten seedlings were harvested from RDV-infected and mock-inoculated plants 9 dpi. Then we pooled leaves from multiple plants as the source of RNA, and employed three sets of microarrays (GSM119715, GSM119718 and GSM119719) using RNAs from different sources and one set of dye-swapping microarrays (GSM119715 and GSM119717).

Project description:The presence of tagatose in Lactobacillus rhamnosus strain GG caused induction of a large number of genes associated with carbohydrate metabolism including the phosphotransferase system. In addition, these results indicate the tagatose enhanced the growth of Lactobacillus casei 01 and Lactobacillus rhamnosus strain GG and their probiotic activities by activating tagatose-associated PTS networks. Two-condition experiment, Lactobacillus rhamnosus GG with glucose vs. Lactobacillus rhamnosus GG with tagatose. For preparing the total RNA, Lactobacillus rhamnosus GG cells were grown at 37M-BM-0C in prebiotic minimum medium supplemented with 2% glucose or tagatose for 24 h.
