Project description:The goal of the study was to identify genes and pathways that were altered when human pancreatic ductal adenocarcinoma (PDAC) cancer cells are cultured with different carbon source (Glucose versus Galactose). Primary adherent cultures established from patient-derived xenograft passaged in mice were established (PancA6L). Low passage (< 15) PDX-derived primary PDAC PancA6L cultures were trypsinized and seeded at a concentration of 800,000 cells in p100 plates with RPMI medium supplemented with 10% fetal bovine serum (FBS) and 50 units/mL of penicillin and streptomycin. After 24 h, cells were cultured with either 1) glucose-free DMEM medium (Dulbecco´s Modified Eagle Medium, Thermo Fisher Scientific) supplemented with 5mM glucose (0.9 g/L), 10% FBS, 50 units/mL of penicillin and streptomycin and 1mM of pyruvate [Glucose: OXPHOS-independent conditions] or 2) glucose-free DMEM medium (Thermo Fisher Scientific) supplemented with 5mM galactose (0.9 g/L), 10% FBS, 50 units/mL of penicillin and streptomycin and 1mM of pyruvate [Galactose: OXPHOS-competent enriched conditions]. Sugar concentrations of 5mM were chosen to mimic physiological sugar levels (glucose, 5mM) and to avoid potential biological artifacts mediated by supraphysiological sugar levels. Media for both conditions were changed every day Following 14 days in culture as spheres, Total RNA was isolated by the guanidine thiocyanate (GTC) method using standard protocols. PolyA+ RNA fraction was processed as in Illumina’s ‘‘TruSeq RNA Sample Preparation v2 Protocol’’. The resulting purified cDNA library was applied to an Illumina flow cell for cluster generation (TruSeq cluster generation kit v5) and sequenced on the Genome Analyzer IIx with SBS TruSeq v5 reagents by following manufacturer’s protocols. RNA-seq data sets were analyzed using the tool Nextpresso.

Project description:Forskolin treatment induces activation of protein kinase A. This activation protects transformed cells from death induced by glucose starvation. We used microarray to identify the mechanisms involved in such a pro-survival effect. NIH3T3 and NIH3T3-K-ras were plated at 1mM glucose and then daily treated or not with 10uM FSK until 72h of growth. The microarray analysis has been performed at 72h in order to identify specific mechanisms associate with transformed cells survival.

Project description:We investigated the function of the mTORC1 substrates and mRNA translation regulators 4EBP1/2 in the response to glucose deprivation. We uncovered that targeting 4EBP1/2 expression had a direct impact on the survival rates of cells challenged with glucose deprivation. To further define the mechanisms underlying 4EBP1/2 function under glucose deprivation, we conducted a proteomics analysis of HEK293 shRNA control and HEK293 shRNA 4EBP1/2 grown in basal media or under glucose deprivation (1 mM glucose containing media) for 30 hours.

Project description:In stem cell-derived β (SC-β) cells, metabolic abnormalities persist as obstacles to glucose responsiveness and functional maturation, with the primary metabolic bottlenecks yet to be identified. This study demonstrated that restoring pyruvate kinase 1 (PKM1) re-established pyruvate kinase activity, effectively reversing the SC-β-cell identity loss and functional impairment associated with phosphoenolpyruvate (PEP) accumulation. 13C-glucose labeling metabolomics revealed a disruption in glucose-stimulated metabolite production beginning at the glycolytic PEP stage in stem cell-derived islets (SC-islets). Uniquely, elevated PEP prevented glycolytic metabolite-dependent increase of exocytosis and significantly increased intracellular calcium levels through a KATP channel-independent pathway, even under basal glucose condition. Furthermore, exposure to PEP led to downregulated expression of genes involved in the TCA cycle and respiratory electron transport. This PEP accumulation in SC-islets was associated with markedly reduced pyruvate kinase activity. Overexpression of PKM1 rescued the transcriptional changes induced by PEP accumulation and improved both glucose-stimulated calcium responses and insulin secretion. These findings suggest that PKM1 plays a pivotal role in promoting SC-β cell differentiation and functional maturation by regulating PEP metabolism, offering potential improvements for SC-β cell replacement in diabetes treatment.

Project description:The lymphatic system is a common avenue for the spread of breast cancer cells and dissemination through it occurs at least as frequently as hematogenous metastasis. Approximately 75% of primary breast cancers are estrogen receptor (ER) positive and the majority of these maintain receptor expression as lymph node (LN) metastases. However, it is unknown if ER function is equivalent in cancer cells growing in the breast and in the LNs. We have developed a model to assess estrogen responsiveness in ER(+) breast tumors and LN metastases. Fluorescent ER(+) MCF-7 tumors were grown in ovariectomized nude mice supplemented with estradiol. Once axillary LN metastasis arose, estradiol was withdrawn (EWD), for 1 or 4 weeks, or continued, to assess estradiol responsiveness. On EWD, proliferation rates fell similarly in tumors and LN metastases. However, estradiol-dependent ER down-regulation and progesterone receptor induction were deficient in LN metastases, indicating that ER-dependent transcriptional function was altered in the LN. Cancer cells from estradiol-treated and EWD primary tumors and matched LN metastases were isolated by laser capture microdissection. Global gene expression profiling identified transcripts that were regulated by the tissue microenvironment, by hormones, or by both. Interestingly, numerous genes that were estradiol regulated in tumors lost estradiol sensitivity or were regulated in the opposite direction by estradiol in LN metastases. We propose that the LN microenvironment alters estradiol signaling and may contribute to local antiestrogen resistance. Experiment Overall Design: 10 samples, including 3 each of estrogen and estrogen withdrawn axillary lymph nodes and 2 each of estrogen and estrogen withdrawn primary mammary gland tumors.

Project description:Expression of GDNF-regulated genes was studied in cultures of self-renewing rat spermatogonial stem cells established from 8-10 day old rat pups maintained in a defined serum free medium. GDNF is the primary regulator of spermatogonial stem cell self renewal in the rat. GDNF regulated genes were identified using microarray profiling rat spermatogonial stem cells in the presence and absence of GDNF. Experiment Overall Design: Highly enriched population of rat spermatogonial stem cells were maintained in defined serum free media which allowed for their continued self-renewal in the presence of GDNF. GDNF was withdrawn from cultures for 18 hours followed by replacement for 2, 4, and 8 hours. Gene expression was studied using microarray profiling prior to GDNF withdrawal, after GDNF withdrawal, and after 2, 4, and 8 hours of GDNF replacement. 3 replicate samples from each timepoint were analyzed.

Project description:Temporally restricted feeding has a profound effect on the circadian clock. Fasting and feeding paradigms are known to influence hepatic transcription. This dataset shows the dynamic effects of refeeding mice after a 24hour fasting period. Mice were entrained for two weeks under ad libitum access to food. Mice were then released into constant darkness and food was withdrawn at CT4 on the first day in constant darkness. On the second day in constant darkness mice were either fed (Refed) or continously fasted (Fast) at CT4. Liver tissue was collected at the indicated timepoints. Total RNA was extracted and standard Affymetrix protocol were used for amplification, labeling and hybridization

Project description:HBTHMet30 cells were cultured in YEP + 2% galactose + 4µM Biotin at 30˚C and treated with 100 µM CdCl2 for 30 minutes. Native whole cells lysates were prepared in lysis buffer (50mM Hepes pH7.5, 200mM NaCl, 10% glycerol, 40mM imidazole, 0.2% Triton1mM dithiothreitol, 0.1mM orthovanadate, 1mM phenylmethylsulfonyl floride [PMSF], and 1mg/ml each leupeptin and pepstatin) and bound to Ni-resin. Proteins were eluted in the presence of 250mM imidazole. For cross-linking analysis, eluted HBTHMet30 was first bound to Streptavidin beads and then on-bead cross-linked with 0.5 mM DSSO in PBS buffer for 1 h at 37 °C. Bead-bound proteins were reduced with TCEP and alkylated with iodocetamide, digested by trypsin and cleaned-up with C18 tips prior to LC MSn analysis.
