RNA-seq of two iPSC intestinal differentiation protocols

ABSTRACT: Same iPSC line was differentiated according to two protocols for comparison (n=6). Protocol 1 (AC) is a novel protocol while Protocol 2 (AW) is a comparator protocol. At the end of both protocols, cell lysates were collected, RNA extracted and analysed by bulk mRNA-sequencing targeting 50 million paired-end 150bp reads per sample.

Project description:Induced pluripotent stem cells were differentiated to intestinal lineages using a novel protocol, which results in co-differentiation of epithelial (endoderm) and non-epithelial (mesoderm) populations. Cells were separated at the end of the protocol using MACS based on EpCAM expression (EpCAM+ epithelial cells and EpCAM- non-epithelial cells). RNA was extracted and the whole transcriptome was profiled by RNA-seq.

Project description:Colorectal cancer (CRC) cell lines (LS1034 and HCT116, representing different genetic backgrounds of CRC) were co-cultured with iPSC-derived intestinal stroma (described in other protocols). Control conditions were each cell line cultured separately. A dose response for HCT116 on stroma was tested using a varying seeding density. After culture, cells were separated using MACS based on EpCAM expression (EpCAM+: CRC cell line / EpCAM-: stroma) and then measured for reciprocal changes in gene expression by RNAseq (i.e. CRC effect on stromal expression and vice verse on cell lines).

Improving bulk RNA-seq protocols

Project description:Bulk and single-cell RNA-seq are powerful tools for transcriptomic analysis, providing insights into many aspects of molecular and cellular phenotypes. Costs constrain the amount of biological insight obtainable within a given budget, and as sequencing prices decline, efficient library protocols have become a decisive factor. In this study, we introduce an approach to systematically optimize the number of usable reads that RNA-seq protocols generate. We applied this ”funnel strategy” to prime-seq, an early-barcoding bulk RNA-seq protocol, by systematically testing critical protocol steps totaling 1080 samples in 49 libraries. This resulted in the optimized prime-seq2 protocol that increases the number of usable reads by 60 % and improves one of the most cost-efficient bulk RNA-seq protocols available. Our study also suggests that monitoring the filtering of usable reads can serve as a valuable quality control for many RNA-seq protocols and sheds light on the complexity of the conditions and interactions that shape RNA-seq library composition and their interpretation.

Comparison of human pluripotent stem cell differentiation protocols to generate neuroblastoma tumors.

Project description:Neuroblastoma is the most common extra cranial solid tumor derived from sympathoadrenal (SA) cells and characterized as either adrenergic or mesenchymal. Here, we compared four different protocols to differentiate induced pluripotent stem cells (iPSC) toward SA cells and intermediate cell states (neuromesodermal progenitors [NMP], trunk neural crest cells [tNCC]) as well as generating MYCN-driven tumors. Interestingly, the protocols that created cells with the highest level of NMP markers did not produce cells with the highest tNCC or SA cell markers. We identified a protocol that consistently produced cells with the highest level of SA markers using two iPSC lines of different genders. This protocol also generated tumors with the highest level of the neuroblastoma-specific marker, PHOX2B. Transcriptomally, however, each protocol generates tumors that resemble neuroblastoma. Two of the protocols repeatedly produced adrenergic neuroblastoma whereas the other two protocols were ambiguous. Thus, we identified a protocol that reliably generates adrenergic neuroblastoma.

Benchmarking full-length transcript single cell mRNA sequencing protocols

Project description:Here we present a performance evaluation of three different plate-based scRNA-seq protocols. Two commercially available kits; NEBNext Single Cell/ Low Input RNA Library Prep Kit (NEB), SMART-seq HT kit (Takara), and non-commercially available protocol Genome & transcriptome sequencing (G&T). We evaluated each kit based upon sensitivity, reproducibility, ease of use and price point per cell. This evaluation is specifically relevant for implementation of scRNA-seq in e.g. diagnostics, requiring high sensitivity in regards of gene detection, high reproducibility between samples, minimum hands on time and smooth sample preparation for technicians, as well as keeping a reasonable price point per patient. G&T protocol delivered the highest detection of genes per single cell, at the absolute lowest price point. Takara's kit delivered likewise high gene detection per single cell, and high reproducibility between sample, however at the absolute highest price points. Here we present pros and cons of each protocol, sequencing breast cancer cell line T47D.

scRNA-seq and snATAC-seq reveal differentiation trajectories of several pancreatic islet induction protocols

Project description:With the help of scRNA-seq and snATAC-seq, we unraveled the differentiation trajectories and gene co-expression networks of current islet induction protocols. Inspired by our understanding to in vivo pancreatogenesis, we improved the current protocol by inducing human anterior lip endoderm at stage 2 and promoting ventral pancreas fate. This refined differentiation protocol simplifies the existing multistage processes and generates higher-quality sc-islets with larger beta cell proportion and enhanced function of glucose regulation, which are validated by scRNA-seq and snATAC-seq.
