Project description:Seedling establishment is a critical developmental transition that contributes to survival in the local environment. While light is the primary cue driving de-etiolation, how abiotic stress shapes early development in darkness remains unclear. We show that salinity induces a photomorphogenic-like response in dark-grown Arabidopsis thaliana seedlings, disrupting apical hook formation and soil emergence. This experiment provides an organ specific transcriptome of seedlings showing this response.

SUMOylation of rice DELLA SLR1 modulates transcriptional responses and improves yield under salt stress.

Project description:This work aimed to characterize the molecular differences of SUMO1-SLR1 and SLR1 in rice (Oryza sativa cv. Nipponbare) shoots subjected to salt stress and to identify novel SLR1 interactors. Because DELLA proteins regulate gene expression, we exposed SLR1-OX, SUMO1SLR1-OX, and Nipponbare genetic background to high salt concentrations (120 mM NaCl) during 8 hours at the seedling stage and collected samples for subsequent RNA-seq analysis. Functional annotation of SLR1-OX DEGs showed enrichment of gene ontology (GO) terms associated with diterpenoid biosynthesis, highlighting the impact of SLR1 on GA metabolism. After functional annotation of DEGs specific to SUMO1SLR1-OX, we found a significant over-representation of GO terms associated with defense response and gibberellin dioxygenase activity. We also found a salt stress-dependent induction of GA20ox2 and GA2ox3 genes in SUMO1SLR1-OX. GA20ox2 and GA2ox3 encode enzymes involved in the regulation of active GA (GA4) levels. Therefore, it is reasonable to hypothesize that SLR1 SUMOylation could adjust active GA homeostasis upon exposure to salt stress.

Photomorphogenesis of Arabidopsis seedlings is accompanied by complex alternative splicing alterations

Project description:We analyzed transcriptome-wide gene expression and AS changes in etiolated Arabidopsis seedlings exposed to red, blue, and white light. Our study revealed that different types of light signals trigger rapid AS responses of numerous genes, including splicing factors and other functional groups. Among these candidates was RRC1, which was previously shown to function in PHYB signaling. The light signaling phenotype of an rrc1 mutant could only be complemented with the splicing variant being up-regulated upon light exposure, indicating a self-reinforcing circuit. Finally, we provide evidence that light-regulated AS can occur in a phytochrome-independent manner and is closely intertwined with the plantâ??s energy status. Comparative proteomic analysis of maize (Zea may L.) seedlings under rice black-streaked dwarf virus infection

Project description:Maize rough dwarf disease (MRDD) is a severe disease that has been occurring frequently in southern China and many other Asian countries. MRDD is caused by the infection of Rice black streaked dwarf virus (RBSDV) and leads to significant economic losses in maize production. To well understand the destructive effects of RBSDV infection on maize growth, comparative proteomic analysis of maize seedlings under RBSDV infection was performed using an integrated approach involving LC-MS/MS and TMT labeling. Our study identified 7615 maize proteins, of which 6319 proteins were quantified. A total of 116 differentially expressed proteins (DEPs) were identified, including 35 up- and 81 down-regulated proteins under RBSDV infection. Enrichment analysis showed that the DEPs were most strongly associated with Cyanoamino acid metabolism, protein processing in ER, and ribosome-related pathways. Two sulfur metabolism-related proteins were significantly reduced, indicating that sulfur may participate in the resistance against RBSDV infection. Furthermore, 15 DEPs involved in six metabolic pathways were identified in maize under RBSDV infection. Our data revealed that the responses of maize to RBSDV infection were controlled by various metabolic pathways.

RNA-seq experiment of tissue forming a lateral root after salt treatment in cyp79b2/b3 mutants containing multiple timepoints

Project description:We aimed to investigate the transcriptional changing in developing lateral roots in response to salt and cyp79b2/b3 mutation. Seedlings were turned (gravistimulation) to induce the formation of a lateral in the bending zone of the main root due to a local auxin maximum. These bending zones were dissected at 3 timepoints under salt and control conditions for cyp79b2/b3 and Col-0 wildtype and used for as an input RNA sequencing.

Transcriptome-wide analysis of gene expression in 4-day-old WT and athb1-1 mutant seedlings grown under short day conditions

Project description:To understand which genes acts downstream AtHB1 affecting hypocotyl growth in Arabidopsis thaliana, we performed transcriptional profiles of 4-day-old seedlings grown in a short-day regime comparing wild-type with athb1-1 mutant plants. These results show that some of the AtHB1-regulated genes modulate cell elongation, particularly cell wall composition and elongation, or encode proteins that serve as a source of carbon, nitrogen, and sulfur for early seedling growth. RNA-Seq data for 4-day-old wild-type (Col-0) and athb1-1 mutant seedlings grown under short-day conditions. Biological triplicates were performed for each genotype analyzed.

Auxin stimulates brassinosteroid biosynthesis in Arabidopsis roots

Project description:We found that auxin stimulates gene expression of DWF4, which encodes a rate-dertermining step in brassinosteroid biosynthesis pathways. This increased gene expressioin subsequently led to elevation of the biosynthetic flux in Arabidopsis roots. To determine the list of genes that are regulated by auxin-synthesizing brassinosteroids, we challenged Arabidopsis seedlings with either auxin only or auxin plus brassinosteroid biosynthetic inhibitor brassinazole. Keywords: Hormone treatment Arabidopsis seedlings (Columbia ecotype) were grown for 10 d on 1× MS agar-solidified media under long-day conditions (16:8, white light and dark cycle). The seedlings were then transferred to 2 different liquid media containing either 10–7 M 2,4-D or 10–7 M 2,4-D plus 10–6 M brassinazole. After 8 h of treatment, the seedlings were blotted with paper towels to remove excess media and subject to total RNA isolation. Total RNAs isolated from each batch were prepared from 3 replicate seedlings using an RNeasy plant mini kit (Qiagen, Germany).

RGA binding sites in Arabidopsis thaliana seedlings

Project description:DELLA proteins act as hubs that relay environmental information to the multiple transcriptional circuits that control growth and development through physical interaction with transcription factors from different families. We have analyzed the presence of one DELLA protein at the Arabidopsis genome by chromatin immunoprecipitation coupled to large-scale sequencing and we find that it binds at the promoters of multiple genes. Enrichment analysis shows a strong preference for cis elements recognized by specific transcription factor families. In particular, we demonstrate that DELLA proteins are recruited by type-B ARABIDOPSIS RESPONSE REGULATORS (ARR) to the promoters of cytokinin-regulated genes, where they act as transcriptional co-activators. The biological relevance of this mechanism is underpinned by the necessity of simultaneous presence of DELLAs and ARRs to restrict root meristem growth and to promote photomorphogenesis.
