ScRNA-seq of CD45-CD31- mesenchymal stromal cells isolated from mouse adipose tissue after tissue lesion

ABSTRACT: Regenerative capacities are very limited in adult mammals at the benefit of scarring. Mesenchymal stroma cells (MSCs), shared by all organs and tissues, represent a key element in maintaining tissue architecture integrity and repair processes. They display high phenotypic plasticity and represent a heterogeneous population. We hypothesize that in the very early steps of tissue repair, regenerative and non-regenerative processes are associated with distinct qualitative change in MSCs heterogeneity that determine the repair final outcomes.

scRNA-seq of human intestinal TRMs as well as intestinal organoids with autologous tissue-resident or blood derived immune compartment from 3 distinct donor samples

Project description:Molecular characterization of tissue-resident memory T cells cultured with or without donor-matched adult stem cell-derived intestinal organoids. Blood derived immune cells were also isolated and cultivated with autologous intestinal organoids for comparison and characterization. All conditions were derived from 3 human individuals and all samples were sequenced after 24h of in vitro culture. Data provides insights on circulating and tissue-resident immune cell populations, how these differentially interact with the epithelium and how these interactions shape both immune and epithelial cell states.

Single-cell RNA-seq analysis of murine and human mesenchymal stem/stromal cells reveals macrophage-like phenotypic plasticity

Project description:This dataset contains single-cell RNA-seq profiles generated to investigate the phenotypic plasticity of mesenchymal stem/stromal cells (MSCs), with a focus on freshly isolated murine CD45-, TER119-, Sca-1+, PDGFRα+ (PαS) cells. Following transplantation into irradiated recipients, a subset of PαS cells acquired macrophage-like features, expressing CD45, CD68, and CSF1R/CD115. In vitro culture of PαS cells in macrophage differentiation media induced an M2-like signature (CD45, CD68, CD206) via CSF1R-dependent pathways. The dataset includes murine MSC samples from the C57/BL6 strain. The sequencing data support the identification of macrophage-like transcriptional clusters within the PαS population.

Project description:This single cell transcriptome sequencing experiment is part of the study \\"Preclinical animal model of Diamond-Blackfan anemia with single amino acid mutation of ribosomal protein Rps19\\". A mouse model with this mutation develops features characteristic of human Diamond-Blackfan anemia, a rare bone marrow failure syndrome, including hematologic dysfunctions, early onset growth delay, intrinsic anemia, severe craniofacial, skeletal, urogenital, cardiovascular, and cerebral abnormalities leading to premature lethality during the adolescence of the mouse. This DBA mouse model exhibits cell intrinsic activation of the Trp53 signaling pathway in hematopoietic stem cells (HSCs) leading to reduced erythroid lineage development that may be rescued after inactivation of the tumor suppressor Trp53. The study uncovers that the development of the DBA phenotype significantly involves non-canonical components of the p53 signaling pathway in the etiopathogenesis of DBA with the Rps19R67∆ mutation leading to the disrupted hematopoietic hierarchy starting at the stage of short-term repopulating stem cells and the central role of induced Trp53 expression and upregulation of its non-canonical targets in the mediation of neural crest lineage deficiency-mediated development of craniofacial malformations in this model.

Single cell RNA-seq of human synovial joints from healthy donors

Project description:Human synovial Single cell RNA-seq was performed on three tissue samples from healthy donors. This experiment was done to explore the heterogeneity of cells in healthy human synovial joint and enabled the comparison of cellular states and composition to those of publicly available single cell RNA-seq datasets from psoriatic arthritis and rheumatoid arthritis patients. Human synovial cells were loaded immediately after tissue dissociation with up to 25,000 cells in a single well of a Chromium chip G (10x Genomics). 3’ gene expression libraries were generated using Chromium Next GEM Single Cell 3' Kit 3.1 with 3' Feature Barcode Kit and dual indexing (10x Genomics protocol CG000316 Rev C). Libraries were sequenced as paired end (PE) 150 bp by Illumina sequencing to 65-80% saturation. Reads were mapped to the GRCh38 human genome (GENCODE) using the 10x Genomics Cell Ranger pipeline (7.2.0).

Single cell RNA-seq of human cortical organoids carrying the CEP41 R242H mutation

Project description:Evidence suggests a potential role for ciliopathy in Autism Spectrum Disorder aetiology, including the identification of autism-specific mutations in several ciliary genes. One of these, CEP41, encodes a centrosomal protein located at the basal body and in the ciliary axoneme. The CEP41 R242H missense mutation is predicted to have a deleterious effect on the structure of CEP41’s evolutionarily conserved rhodamine domain. Here we generated human iPSC cell lines with a homozygous R242H mutation. Control and CEP41 mutant iPSC lines were then differentiated into cerebral organoids, and single cell RNA-seq was performed after 6 and 10 weeks of development.

snRNA-seq in adult mouse hypothalamus to identify genes responding to thyroid hormone

Project description:The study compared two groups of mice first treated to become hypothyroid. The hypothalamus samples collected from each group of mice were pooled (n=4) and nuclei were sorted to prepare two libraries: one group was treated by thyroid hormones to restore normal TH levels, and the other group was left untreated. The snRNAseq experiment was performed on sorted single nuclei extracted from the dissected mediobasal hypothalamus to identify TH-responsive genes in the mouse hypothalamus.

Human fetal yolk sac scRNA-seq data (sample ID: F158 for Haniffa Lab; 16099 for HDBR)

Project description:Investigating the blood, immune and stromal cells present in a human fetal embryo in a world first single cell transcriptomic atlas. The embryo was dissected into 12 coronal sections, yolk sac, and yolk sac stalk. Live single cells sorted, with cell suspension then undergoing 10x chromium 5 prime scRNA-seq. This accession contains the yolk sac and yolk sac stalk data from this embryo. A matched accession contains the coronal section data. Lane "WS_wEMB12142156" (from yolk sac) was excluded from downstream analysis due to low fraction reads in cells post-CellRanger QC. Termination procedure for this embryo was medical. The F158_[features...barcodes...matrix].[tsv...mtx].gz files attached to this accession represent raw count data from all the 10x lanes in this accession combined, and as output from CellRanger filtered matrices (CellRanger version 6.0.1 using human reference genome GRCh38-2020-A). One set of count matrices relates to the yolk sac data, and one set of count matrices relates to the yolk sac stalk data.

scRNA-seq analysis of enriched CD4+ T cells from lung tissues after single or combined AIT treatment strategies with AhR agonist 10-Cl-BBQ in a murine model of OVA-induced allergic airway inflammation (AAI)

Project description:Allergen-specific immunotherapy (AIT) is able to restore immune tolerance to allergens in allergic patients. However, some patients do not or only poorly respond to current treatment protocols. Therefore, there is a need for deeper mechanistic insights and further improvement of treatment strategies. AIT was combined with the application of the high-affinity AhR agonist 10-chloro-7H-benzimidazo[2,1-a]benzo[de]iso-quinolin-7-one (10-Cl-BBQ) as an adjuvant to investigate the effects of AhR activation on therapeutic outcome in a murine model of OVA-induced AAI. To assess differences in Th cell populations CD4+ T cells from the lung tissue were enriched and subjected to sc-RNAseq analysis.
