Project description:Chiglitazar is a novel peroxisome proliferator-activated receptor (PPAR) pan-agonist, which passed phase III clinical trials and was newly approved in China for use as an adjunct to diet and exercise in glycemic control in adult patients with Type 2 Diabetes (T2D). To explore the circulating protein signatures associated with the administration of chiglitazar in T2D patients, we conducted a comparative longitudinal study using plasma proteome profiling. Of the 157 T2D patients included in the study, we administered chiglitazar to a specific group, while the controls were given either placebo or sitagliptin. The plasma proteomes were profiled at baseline and 12 and 24 weeks post-treatment using data-independent acquisition mass spectrometry (DIA-MS). Our study indicated that 13 proteins were associated with chiglitazar treatment in T2D patients, including 10 up-regulated proteins (SHBG, TF, APOA2, APOD, GSN, MBL2, CFD, PGLYRP2, A2M, and APOA1) and 3 down-regulated proteins (PRG4, FETUB, and C2) after treatment, which were implicated in the regulation of insulin sensitivity, lipid metabolism, and inflammation response. Our study provides insight into the response of chiglitazar treatment from a proteome perspective and demonstrates the multi-faceted effects of chiglitazar in T2D patients, which would help the clinical application of chiglitazar and further study of its action mechanism.

Project description:We tested the hypothesis that anti-tumor necrosis factor (TNF) therapy reduces TNF-inducible gene expression in blood. Whole peripheral blood from healthy volunteers and rheumatoid arthritis patients (treated with the monoclonal anti-TNF antibody adalimumab, the soluble TNF receptor etanercept or the standard therapy methotrexate) was incubated at 37 °C for three hours in the presence or absence of 10 ng/ml recombinant human TNF. Blood samples were then processed for RNA isolation and transcriptional profiling by gene microarray. This submission includes two human whole genome Agilent Array Designs: A-MEXP-2104 and A-GEOD-20844. Each of the individual raw array files are included as well as a single processed file representing the data matrix of all the merged and normalised data for the probes that are shared by the two array designs.

Project description:Differential diagnosis of adrenocortical adenoma and carcinoma is of pivotal clinical relevance, as the prognosis and clinical management of benign and malignant adrenocortical tumours is entirely different. Circulating microRNAs are promising biomarker candidates of malignancy in several tumours. In the present study we investigate circulating microRNAs in adrenocortical tumours and to evaluate their potential applicability as biomarkers of malignancy. For the miRNA profiling, 8 preoperative plasma samples obtained from patients with adrenocortical adenomas and carcinomas and were studied by microarray.

Project description:Peripheral blood samples (0.45 ml) were collected from 8 preterm infants (30–32 weeks gestational age [GA]), 8 term infants (37–41 weeks) GA, and 8 adults (18–25 years). Samples were challenged ex vivo with a defined dose of approximately 1x10^7 colony-forming units (CFU) of either Staphylococcus epidermidis WT 1457 or Staphylococcus aureus ATCC 29523 for 90 minutes. An additional aliquot (0.1 ml) from each participant’s blood was retained as an unstimulated baseline control. Following the bacterial challenge, a previously optimized RNA extraction protocol was employed to isolate total RNA from leukocytes and bacteria in all samples (n = 72). Ribosomal RNA was depleted from the purified RNA, which was subsequently sequenced using 150 bp paired-end reads on a NovaSeq 6000 platform (Illumina). Sequencing reads were aligned to host and bacterial reference genomes in silico, and bioinformatic analyses were performed to investigate host- and pathogen-specific transcriptional changes associated with early infection in this sepsis model.

Project description:Ex vivo assays of platelet function critically inform mechanistic and clinical studies of hemostasis and thrombosis, where effects of divergent blood processing methods on platelet composition are apparent but remain unspecified. Parallel blood samples were collected from healthy human donors into sodium citrate, acid citrate dextrose, EDTA and heparin, and processed over an extended time course for physiological and biochemical experiments, including platelet proteome quantification with multiplexed tandem mass tag (TMT) labeling and high-resolution Tribrid mass spectrometry (MS). We evaluated how different blood anticoagulation options and processing times affect platelet protein content ex vivo. Following platelet isolation, TMT-MS quantified 3,358 proteins amongst all prepared platelet samples. Altogether, >400 proteins were differentially abundant in platelets isolated from blood processed at 24 h vs. 1 h post-phlebotomy, including sets of proteins pertinent to membrane trafficking and exocytosis.

Project description:The lack of biomarkers for early diagnosis, clinical stratification and to monitor treatment response has hampered the development of new therapies for amyotrophic lateral sclerosis (ALS), a clinically heterogeneous neurodegenerative disorder with a variable site of disease initiation and rate of progression. To identify new biomarkers and therapeutic targets, two separate proteomic workflows were applied to study the immunological response and the plasma/brain proteome in phenotypic variants of ALS. Conventional multiplex (TMT) proteomic analysis of peripheral blood mononuclear cells (PBMCs) was performed alongside a recently introduced method to profile neuronal-derived proteins in plasma using brain tissue-enhanced isobaric tagging (TMTcalibrator). The combined proteomic analysis allowed the detection of regulated proteins linked to ALS pathogenesis (RNA-binding protein FUS, superoxide dismutase Cu-Zn and neurofilaments light polypeptide) alongside newly identified candidate biomarkers (myosin-9, fructose-bisphosphate aldolase and plectin). In line with the proteomic results, orthogonal immunodetection showed changes in neurofilaments and ApoE in bulbar versus limb onset fast progressing ALS. Functional analysis of significantly regulated features showed enrichment of pathways involved in regulation of the immune response, Rho family GTPases, semaphorin and integrin signalling. Our cross-phenotype investigation of PBMCs and plasma/brain proteins provides a more sensitive biomarker exploratory platform than conventional case-control studies in a single matrix. The reported regulated proteins may represent novel biomarker candidates and potentially druggable targets.

Project description:Whole exome sequencing of 5 MDS/MPN patients to identify the target of chromosome 22 acquired uniparental disomy (22aUPD). For samples E4051 and E6523, peripheral blood leucocytes (tumour) and cultured T-cells (germline) were prepared for exome sequencing using the Agilent SureSelect kit (Agilent Technologies, Palo Alto, CA, USA) (Human All Exon 50 Mb) and then sequenced on an Illumina HiSeq 2000 (Illumina, Great Abington, UK) at the Wellcome Trust Centre for Human Genetics, Oxford, UK. For samples ULSAM1182, ULSAM1242 and ULSAM1356, peripheral blood leukocyte DNA only were exome sequenced by SciLifeLab (Stockholm, Sweden).

Project description:Methanol (MeOH) is considered to be a poison in humans because of the alcohol dehydrogenase (ADH)-mediated conversion of MeOH into toxic formaldehyde (FA). Our recent genome-wide analysis of the mouse brain demonstrated that an increase in endogenous MeOH after ADH inhibition led to a significant increase in the plasma MeOH concentration and the modification of mRNA synthesis. These findings suggest endogenous MeOH involvement in homeostasis regulation by controlling mRNA levels. Here, we demonstrate directly that study volunteers displayed increasing concentrations of MeOH and FA in their blood plasma when consuming citrus pectin, ethanol and red wine. A microarray analysis of white blood cells (WBC) in volunteers after pectin intake showed various responses for 30 differentially regulated mRNAs. Most of the mRNAs were somehow involved in the pathogenesis of Alzheimer's disease (AD). There was also a decreased synthesis of hemoglobin mRNA, HBA and HBB, the presence of which in WBC RNA was not a result of red blood cells contamination because erythrocyte-specific marker genes did not show significant change. A qRT-PCR analysis of volunteer WBC after pectin and red wine intake confirmed the complicated dependence between plasma MeOH content and the mRNA accumulation of previously identified genes, namely GAPDH and SNX27, and MME, SORL1, DDIT4, HBA and HBB genes revealed in this study. We hypothesized that human plasma MeOH, which is replenished from endogenous and exogenous sources (diet), has an impact on the WBC mRNA levels of genes involved in AD pathogenesis and signaling. The subjects fasted for 12 hours prior to beginning each experiment and evaluation session. Each volunteer swallowed capsules with PME containing citrus pectin (6 g) (Nittary Pharmaceuticals, VitaLine, Inc., USA). After 120 min blood samples were obtained. Total RNA was isolated from WBCs with TriReagent (MRC, USA) according to the manufacturer’s protocol.
