Investigation of the transcriptional effects of Quantum Molecular Resonance exposure on human endometrial biopsies

ABSTRACT: To investigate the effects of exposure to Quantum Molecular Resonance (QMR) on human endometrium, microarray gene expression profiling was performed on four endometrial biopsies exposed to QMR for 20 minutes for 3 consecutive days with respect to corresponding unexposed controls.

Expression Quantitative Trait Locus Mapping Studies in Mid-Secretory Phase Endometrial Cells Identifies HLA-F and TAP2 as Fecundability-Associated Genes

Project description:Fertility traits in humans are heritable, however, little is known about the genes that influence reproductive outcomes or the genetic variants that contribute to differences in these traits between individuals, particularly women. To address this gap in knowledge, we performed an unbiased genome-wide expression quantitative trait locus (eQTL) mapping study to identify common regulatory (expression) single nucleotide polymorphisms (eSNPs) in mid-secretory endometrium. We identified 423 cis-eQTLs for 132 genes that were significant at a false discovery rate (FDR) of 1%. After pruning for strong LD (r2 >0.95), we tested for associations between eSNPs and fecundability, measured as the length of the interval to pregnancy, in 117 women. Two eSNPs were associated with fecundability at a FDR of 5%; both were in the HLA region and were eQTLs for the TAP2 gene (P = 1.3x10-4) and the HLA-F gene (P = 4.0x10-4), respectively. The effects of these SNPs on fecundability were replicated in an independent sample. The two eSNPs reside within or near regulatory elements in decidualized human endometrial stromal cells. Our study integrating eQTL mapping in a primary tissue with association studies of a related phenotype revealed novel genes and associated alleles with independent effects on fecundability, and identified a central role for two HLA region genes in human implantation success. 53 women underwent endometrial biopsies as part of their clinical evaluation for recurrent pregnancy loss, after obtaining informed consent. These women were between the ages of 26 and 43 years and had at least two previous pregnancy losses before10 weeks gestation.

Microarray gene expression analysis of pinch biopsies from terminal ileum of patients with active and inactive Crohn’s disease and healthy controls

Project description:Biopsies from six individuals of each of the categories active CD (CDA), inactive CD (CD) and healthy controls (N) were analyzed for gene expression using microarray. The biopsies were obtained by ileo-colonoscopy and snap-frozen in nitrogen before RNA-isolation. A gastrointestinal pathologist classified the biopsies into normal, chronic active or chronic inactive inflammation based on Hematoxylin-Eosin stain of tissue sections from adjacent biopsies. Samples with discrepancy between endoscopic and histologic diagnoses were excluded from the final analysis, and uploaded with "NaN". The patients with chronic inactive inflammation all previously had verified CD of the terminal ileum. Patients coming to endoscopy for other reasons than IBD and with normal endoscopic and histological findings served as controls.

Progestin-containing Contraceptives Alter Expression of Host Defense-related Genes of the Endometrium and Cervix

Project description:Epidemiological studies indicate that progestin-containing contraceptives may increase susceptibility to HIV and other infections; however, underlying mechanisms involving the upper female reproductive tract are undefined. To determine the effects of depot medroxyprogesterone acetate (DMPA) and the levonorgestrel intrauterine system (LNG-IUS) on gene expression and physiology of the human endometrial and cervical transformation zone (TZ), microarray analyses were performed on whole tissue biopsies. In endometrium, activated pathways included leukocyte chemotaxis, attachment, and inflammation in DMPA (z>2.5) and LNG-IUS (z>3.5) users, and regulation of pattern recognition receptors and other immune mediators. In cervical TZ, progestin treatment altered expression of tissue remodeling and viability genes, but not those of immune functions. Together, these results indicate that progestins influence expression of immune-related genes in endometrium that would be expected to result in the local recruitment of HIV target cells, and thus may increase HIV susceptibility. It is important to consider the upper reproductive tract in the assessment of effects of contraceptives that may influence susceptibility to pathogens, such as HIV. Cross-sectional study conducted at an academic medical center. Cervical transformation zone and endometrial biopsies were obtained from 3 groups of volunteers: those using no hormonal contraceptives (controls, mid-secretory phase, n=20 cervix, 11 endometrium), DMPA users (150mg, n=15, 8), or LNG-IUS users (n=17, 13). DMPA and LNG-IUS groups had used these contraceptives for at least 6 months.

Integrated microRNA and secretome analysis of human endometrial organoid reveal the miR-3194-5p/Aquaporin/S100A9 module in regulating trophoblast functions

Project description:Successful placentation requires delicate communication between endometrium and trophoblasts. The invasion and integration of trophoblasts into the endometrium during early pregnancy is crucial to placentation. Dysregulation of these functions is associated with various pregnancy complications such as miscarriage and preeclampsia. The endometrial microenvironment exerts an important influence on trophoblast cell functions. We hypothesized that the hormonal environment regulates the miRNA profile and secretome of the human endometrial gland, which subsequently modulates trophoblast functions during early pregnancy. By establishing the first secretome profiles and miRNA atlas of these endometrial organoids to the hormonal changes followed by trophoblast functional assays, we demonstrated that sex steroid hormones modulate aquaporins (AQP)1/9 and S100A9 secretions through miR-3194 activation in endometrial epithelial cells, which in turn enhanced trophoblast migration and invasion during early pregnancy.

Gene expression profiling of human whole-blood samples before and after the administration of recombinant human erythropoietin

Project description:As part of cross-platform comparisons of microarray and RNA-seq, this current experiment using the Affymetrix Human Transcriptome Array 2.0 aimed to quantify gene-level expression in subjects administered recombinant human erythropoietin over a 10-week protocol for the identification of gene signatures of blood doping. These results were compared to results obtained from other gene expression quantification platforms using the same experimental cohort, including the Illumina HumanHT-12v4 Expression BeadChips (archived in ArrayExpression; E-MTAB-2874), Illumina NextSeq 500 and MGI DNBSEQ-G400RS.

Modifications in the transcriptional pattern of the porcine endometrium caused by seminal plasma infusions

Project description:Seminal plasma (SP) promotes sperm survival and fertilizing capacity, but also potentially affects embryo development presumably via specific signaling to the internal genital tract. This study evaluated how heterologous SP, infused shortly before post-cervical artificial insemination (AI) affected the transcriptional pattern of the pig endometrium and embryo development rates. Post-weaning estrus sows (n= 34) received 40-mL intrauterine infusions of either heterologous pooled SP or BTS (Control) 30 minutes before AI of semen extended to 10% of homologous SP. Embryos (all sows) and endometrium samples (3 sows/group) were removed by laparotomy at day 6 after SP or BTS infusions to morphologically evaluate embryo developmental staging and the endometrial transcriptome via microarrays (PORGENE 1.0 ST GeneChip array, Affymetrix), validated by qPCR. Embryo viability was equal between groups (~93%), but embryos were significantly (P<0.05) more advanced (full/peri-hatching blastocysts) in the SP-treated group compared to control. A total of 1,604 endometrium transcripts were differentially expressed in the SP group compared to controls. An enrichment analysis depicted an overrepresentation of genes and pathways associated with immune response, cytokine signaling, cell cycle, cell adhesion, and hormone response, among others. SP-infusions prior to AI positive impacted pre-implantation embryo development by altering endometrial genes and pathways potentially involved in embryo development.

Transcriptional profiling of healthy versus cystic fibrosis human endometrial organoids upon hormonal exposure

Project description:Female cystic fibrosis (CF) patients are confronted with fertility deficiency, experiencing difficulties in getting pregnant. Underlying reasons remain elusive. In particular, it has only poorly been studied whether the endometrium, the inner lining of the womb and crucial tissue for embryo implantation, plays a role. One main reason is the lack of reliable and tractable study models given the major technical and ethical hurdles to study events that occur hidden in the womb.To overcome this, we established an endometrium CF organoid model. We applied bulk RNA sequencing on these organoids derived form endometrium of women affected by CF and of healthy women. These endometrial organoids (EO) were exposed to hormones to mimic different phases of the menstrual cycle. The proliferative phase was mimicked by exposing the EO to estradiol (+E2), while the (mid-)secretory phase was mimicked by estradiol, progesterone, cyclic AMP and XAV-939 (Wnt inhibitor) (EPCX) exposure of EO. As a control, we sequenced healthy and CF EO not exposed to hormones (EOM).
