RNA seq of human thyroid cancer tissue

ABSTRACT: Patients who underwent pre-operative thyroid ultrasound were retrospectively analyzed using radiomic profiling. A distinct radiomics-defined cluster (Cluster 2) was identified, and to investigate the underlying molecular alterations associated with this cluster, RNA sequencing was performed on samples with a high likelihood score for Cluster 2.

Project description:This study aimed to investigate the distinct molecular characteristics of atypical thyroid cancer in comparison to follicular adenoma and widely invasive follicular thyroid carcinoma (wiFTC). Tumor tissues from three patients with atypical thyroid cancer were collected during the same surgical period, alongside control samples from three individuals diagnosed with either follicular adenoma or wiFTC. All RNA samples used for downstream transcriptomic analysis had RNA integrity numbers (RIN) greater than 7.0, ensuring high-quality input for sequencing.

RNA-seq of K1 papillary thyroid cancer (PTC) cell with different TSC22D1 overexpression status

Project description:RNA sequencing was performed on K1 papillary thyroid cancer (PTC) cells to investigate the biological function of TSC22D1 variant 2 overexpression. Cells were transfected with the TSC22D1 (NM_006022) Human Tagged ORF Clone, with three empty vector-transfected cells ((TSC22D1_0) serving as negative controls. Experimental groups included four replicates each of cells with low (TSC22D1_200) and high levels (TSC22D1_500) of TSC22D1 variant 2 overexpression. RNA integrity was confirmed for all samples using the Agilent TapeStation system, with RNA integrity numbers (RIN) exceeding 7.0.

Manipulation of Vacuole-Mediated Redox Homeostasis by Cyst Nematode Effectors Promotes Feeding Site Formation and Parasitism

Project description:The mapped reads of each sample were assembled using StringTie (v2.2.3) (Pertea et al., 2015) in a reference-based approach. Read counts mapped to each gene were quantified using FeatureCounts (v2.0.6). Differential gene expression analysis was performed with the DESeq2 R package (1.42.0), applying the following significance thresholds: padj ≤ 0.05 and |log2(fold change) | ≥ 1. Raw read counts were normalized to transcripts per kilobase million (TPM) for gene expression quantification. For downstream analyses, read counts were averaged across three biological replicates. The resulting clusters were visualized with the RSEM software. Gene Ontology (GO) enrichment analysis was conducted using the clusterProfiler R package (v4.8.1). Additionally, clusterProfiler was employed to test the statistical enrichment of differentially expressed genes in KEGG pathways.

We measured EV numbers, size distribution, total lipid, protein, and RNA content. We also analyzed the EV morphology by cryo-EM and EV cargo qualitatively by mass spectrometry and RNA sequencing (mRNA, miRNA).

Project description:Medullary thyroid cancer (MTC) accounts for less than 5% of all thyroid cancers, and it is a rare neuroendocrine tumor which derives from calcitonin-secreting thyroid C cells.Given the underlying mechanism involved in MTC remain unclear, the development and the specific pathways of MTC require further investigation.here we employed the application of TMT6plex-based LC-MS/MS to identify and analyze the novel differentially-expressed proteins(DEPs) from MTC patients, To our best knowledge, it is the first study to comprehensively investigate the molecular mechanisms of MTC by proteomics technology from Chinese MTC patients’ tissues, and these DEPs identified in our study will provide a better understanding of the underlying pathophysiology of MTC, as well as may provide potential therapeutic targets for patients with MTC.
