INCISE Mutational Data Subset

ABSTRACT: This study used formalin-fixed paraffin-embedded (FFPE) human tissue collected for the Integrated teChnologies for Improved polyp SurveillancE (INCISE) collaborative from polypectomies performed within the Scottish BCSP in the NHS Greater Glasgow and Clyde health board between 2009-2016 in patients who underwent further colonoscopy between 6 months and 6 years after the index colonoscopy. The extracted DNA was then passed to the Genomics Innovation Alliance (formerly Glasgow Precision Oncology Laboratory; GPOL) for genomic sequencing using their bespoke Cancer Plus panel. The output from the sequencing is FASTQ files and VCF files.

Templated Oligo Sequencing (TempO-Seq) of FFPE Polyp Tissue from Patients in the Scottish Bowel Screening Program

Project description:FFPE polyp tissue from bowel screening patients removed by polypectomy in Glasgow, UK between 2009-2016 underwent targeted sequencing using TempO-Seq (carried out by BioClavis Ltd.), as part of the INCISE collaborative. TempO-Seq™ (Biospyder Technologies, Carlsbad, CA, USA) whole transcriptome profiling was performed on patients from the INCISE cohort, according to the manufacturer’s instructions using whole FFPE tissue sections. Only unnormalized raw counts were provided by BioClavis.

Somatic copy number variation profiling in matched brain and extracranial metastases of melanoma

Project description:An improved understanding of the molecular pathogenesis of brain metastases, one of the most common and devastating complications of advanced melanoma, may identify and prioritize rational therapeutic approaches for this disease. In particular, the identification of molecular differences between brain and extracranial metastases would support the need for the development of organ-specific therapeutic approaches. Hotspot mutations, copy number variations (CNV), global mRNA expression patterns, and protein expression and activation, quantitatively analyzed by mass-array genotyping, molecular inversion probe arrays, microarrays and reverse phase protein array (RPPA) were evaluated in pairs of melanoma brain metastases and extracranial metastases from patients who had undergone surgical resection for both types of tumors. Somatic copy number variation (CNV) in 47 melanoma brain metastases (BM, except for patient 01, who had a spinal cord metastasis) and extracranial metastases (EM) were analyzed by molecular inversion probe (MIP) array (Affymetrix OncoScan FFPE Express 2.0). DNA were extracted from regions with >70% viable tumor cells from formalin-fixed and paraffin-embedded (FFPE) tissues. Of the 47 tumor samples, 22 were matched BM and EM from the same patients. In addition, 24 DNA samples from normal tissues were included as diploid controls.

Comparative genomic hybridization in neuroblastoma stage 3

Project description:To evaluate genetic profile in neuroblastoma stage 3 fresh frozen or paraffin embedded (FFPE) tumor samples were dedicated to array comparative genomic hybridization (aCGH) for analyzing copy number variations. It was used 200 ng of tumor DNA for aCGH analyses. The Agilent SurePrint G3 CGH ISCA v2 Microarray Kit 8x60K array platform was used for genome evaluation without enzymatic digestion. The resolution for aCGH evaluation was established on 0.15Mb for frozen samples and 1Mb for FFPE.

Comparison of steady state mRNA levels between equine articular cartilage and ten other equine tissues

Project description:A tissue survey of gene expression was conducted using microarray-based transcriptional profiling to compare equine articular cartilage to 10 other normal adult horse tissues. The ten comparative tissues were bladder, cerebellum, kidney, liver, lung, lymph node, muscle, placental villous, spleen, and testis. Messenger RNA transcriptome comparisons were conducted between equine articular cartilage and ten other body tissues using a 9413 element equine-specific cDNA microarray and a two-color dye-swap experimental design. After scanning, the median intensities adjusted for background were entire chip Lowess-normalized for each individual slide. Quantile regression was used to estimate the conditional quantile of the M and A log ratios given the observed average log intensity. Briefly, a nonparametric approach was used to reveal the relationship between percentiles of M and A, where M is log2 (R/G) and A is 0.5 log2 (RG) with R representing expression in articular cartilage and G representing expression in the comparative tissue. The quantile regression was fit using a B-spline with 5 fixed nodes. The 1st, 5th, 10th, 20th, 50th, 80th, 90th, 95th, and 99th conditional quantiles were estimated. For each observed gene intensity in a given tissue comparison, the normal quantile was used as the cartilage-specificity in place of the corresponding estimated regression quantile.

CN analysis of extramedullary plasmacytoma and extramedullary disease of myeloma

Project description:Extramedullary (or extraosseous) plasmacytoma (EMP) is a localized plasma cell neoplasm lacking apparent bone marrow involvement and other features of multiple myeloma (MM). The prognosis is usually favorable and progression to MM is infrequent. The genetic landscape of EMP remains largely unknown. Importantly, EMP must be distinguished from extramedullary disease of MM (EMD), which typically exhibits aggressive behavior. We performed a comprehensive molecular analysis of EMP (n=24) in comparison to EMD (n=24) using fluorescence in situ hybridization (FISH), copy number (CN) profiling, and targeted next-generation sequencing.
