Project description:Interactome study of the pan-claudin family by combining two complementary pull-down techniques followed by mass spectrometry to create an interaction landscape of the claudin family. Co-immunoprecipitation (CoIP) of recombinant claudins expressed in MDCK-C7 cells provided information about interactions beyond the already known TJ proteins. A protein interaction screen on a peptide matrix (PRISMA) allowed mapping interactions along the disordered cytosolic C-terminal region of claudins and studying the effect of post-translational modifications (PTMs) on these interactions. The new interaction partners of the C-terminus of several claudins were confirmed by proximity ligation assays (PLA) and revealed their possible implications in localized biological processes in epithelial cells. By combining these approaches, we created an extended interaction map of the claudin protein family, expanding the current knowledge in the field.

Project description:Hematopoietic stem/progenitor cells (HS/PCs) were transduced with lentiviral vectors overexpressing OFP and either miR-511-3p or a control, mutated miRNA sequence (miR-511-3p-mut). The transduced HS/PCs were then transplanted in recipient C57BL/6 mice. Tumors (Lewis lung carcinomas, LLC) were injected s.c. 4 weeks after HS/PC transplant. Lentiviral vector-transduced (OFP+), tumor-associated macrophages (TAMs) were isolated 4 weeks after LLC injection by fluorescence-activated cell sorting. Gene expression profiles of TAMs overexpressing either miR-511-3p or miR-511-3p-mut were obtained from 3 independent biological samples/each. Gene expression profiles of miRNA-overexpressing TAMs were then compared with the gene expression profiles of wild-type TAMs isolated from LLCs grown in nontransplanted C57BL/6 mice; the latter TAMs were subfractioned into MRC1+CD11c(low) or CD11c+MRC1(low) subsets before RNA isolation and analysis. Comparison of gene expression profiles of TAMs revealed that miR-511-3p overexpression tunes down the expression of multiple genes that are classically upregulated in protumoral MRC1+CD11c(low) TAMs. TAMs were isolated from Lewis lung carcinomas grown s.c. in C57BL/6 mice.

Project description:Cerebral organoids â three-dimensional cultures of human cerebral tissue derived from pluripotent stem cells â have emerged as models of human cortical development. However, the extent to which in vitro organoid systems recapitulate neural progenitor cell proliferation and neuronal differentiation programs observed in vivo remains unclear. Here we use single-cell RNA sequencing (scRNA-seq) to dissect and compare cell composition and progenitor-to-neuron lineage relationships in human cerebral organoids and fetal neocortex. Covariation network analysis using the fetal neocortex data reveals known and novel interactions among genes central to neural progenitor proliferation and neuronal differentiation. In the organoid, we detect diverse progenitors and differentiated cell types of neuronal and mesenchymal lineages, and identify cells that derived from regions resembling the fetal neocortex. We find that these organoid cortical cells use gene expression programs remarkably similar to those of the fetal tissue in order to organize into cerebral cortex-like regions. Our comparison of in vivo and in vitro cortical single cell transcriptomes illuminates the genetic features underlying human cortical development that can be studied in organoid cultures. 734 single-cell transcriptomes from human fetal neocortex or human cerebral organoids from multiple time points were analyzed in this study. All single cell samples were processed on the microfluidic Fluidigm C1 platform and contain 92 external RNA spike-ins. Fetal neocortex data were generated at 12 weeks post conception (chip 1: 81 cells; chip 2: 83 cells) and 13 weeks post conception (62 cells). Cerebral organoid data were generated from dissociated whole organoids derived from induced pluripotent stem cell line 409B2 (iPSC 409B2) at 33 days (40 cells), 35 days (68 cells), 37 days (71 cells), 41 days (74 cells), and 65 days (80 cells) after the start of embryoid body culture. Cerebral organoid data were also generated from microdissected cortical-like regions from H9 embryonic stem cell derived organoids at 53 days (region 1, 48 cells; region 2, 48 cells) or from iPSC 409B2 organoids at 58 days (region 3, 43 cells; region 4, 36 cells).

Project description:Gata5/6 are essential regulators in zebrafish heart development. To understand how Gata5/6 affects the chromatin accessibility and regulates cardiac gene expression, we FACS-isolated GFP+ and GFP- cells from Tg(gata5:GFP) transgenic embryos in both control and Gata5/6 deficient embryos (injected with Gata5/6 morpholinos) and conducted ATAC-seq. We performed the experiments at 8 hours post fertilization, intending to dissect the role of Gata5/6 in the earliest step in cardiac lineage specification. We did 2-3 biological replicates for each sample. ATAC-seq libraries were made using previously published protocol (Buenrostro et al., Nat. Methods, 2013. DOI: 10.1038/nmeth.2688) and sequenced on Illumina Hiseq2500.

Project description:The c-Myc HLH-bZIP protein has been implicated in physiological or pathological growth, proliferation, apoptosis, metabolism and differentiation at the cellular, tissue or organismal levels via regulation of numerous target genes. In part due to the incomplete inventory and functional accounting of Myc’s targets, no principle unifies Myc action. To relate the dynamics of Myc-binding with target expression and function in a system where Myc-levels are temporally and physiologically regulated, the transcriptomes and the genome-wide distributions of Myc, RNA polymerase II and chromatin modifications were compared during lymphocyte activation and in ES cells. A remarkably simple rule emerged from this quantitative analysis: Myc is not an on-off switch, but is a non-linear amplifier of expression, acting universally at active genes, except for immediate early genes that are strongly induced before Myc. This rule of Myc action explains the vast majority of Myc biology observed in literature. Quiescent B-cells (B0) were treated with lipopolysaccharide (LPS) for 4 hrs (B4), and resting T-cells (T0) were activated with conA for 4 hrs (T4) and for 14 hrs (T14). Following treatments, RNA was harvested and chromatin was prepared at these time points. The RNA was analyzed by hybridization with Affymetrix microarrays.

Project description:Experimental design: Endometrial tumours were induced orthotopically (in one uterine horn) in 8-week-old female athymic nude mice (Crl:NU(NCr)-Foxn1nu), using an Ishikawa-derived cell line (clones Ishi-M3-HSDA, described in Konings et al 2018). This cell line maintains the characteristics of the parental line (i.e., gives rise to well differentiated-estrogen sensitive adenocarcinomas) and further bears the luciferase gene for in vivo measurement of tumour growth by bioluminescence and expresses the enzyme 17β-hydroxysteroid dehydrogenase (HSD17B1). After tumour engraftment (approximately two weeks), baseline was defined, mice were ovariectomised (to remove the natural source of estrogens) and estrone was supplemented via subcutaneous pellets at a dose of 0.02 g/day. Mice were further assigned to one arm, receiving only estrone, and a second arm, receiving estrone plus the HSD17B1 inhibitor FP4643 at a dose of 25mg/Kg. At humane endpoint (approximately 10 weeks), mice were sacrificed, primary tumours were excised and snap-frozen. Tumours were divided on their largest diameter plane and slices for RNA isolation were prepared from such largest surface area of the primary tumours. Histology on mirror slices confirmed the present of tumour tissue and the absence of necrosis, inflammation and mouse endometrium.

Project description:RNA-sequencing of twelve treatments: two cultivars (Embrapa 45 and BR 4), two oxygen conditions [fully aerobic state (normoxy) and hypoxic], and three treatment sampling times (0.5h, 4h, and 28h). For each of twelve treatments, equimolar quantities of purified total RNA from roots of twelve plants [three biological replicates (four plantlets per replicate)] were pooled to result one library. After processing the twelve libraries (poly-A purification, fractionation, cDNA synthesis using random primers, and ligation to bar-coded adapters), fragments of 150250 pb were isolated and multiplexed, resulting one sequencing library (a pooled of equimolar quantities from twelve initial libraries; each library with a specific barcode for further bioinformatic discrimination). Sequencing library was used to produce clusters for a 1 x 100 bp single end-sequencing run into one lane on a flow cell for sequencing in a Hi-Seq 2000 (Illumina).

Project description:Single-nuclei RNA sequencing (snRNA-seq) data of human muscle cells. The samples are a part of a study investigating the effect of one-legged high-intensity interval training (HIIT) on the nuclear transcriptional response in skeletal muscle. The HIIT was done on one leg on a cycle ergometer, and vastus lateralis muscle biopsies were obtained from both the untrained and trained leg following the two weeks training protocol. The study contains samples from 9 people with Type 2 Diabetes (T2D) and 10 samples from a Body Mass Index (BMI) and age matched control group without diabetes. The experimental study is described in: Dela et al., Acta Physiol, 2019. The snRNA-seq data contains nuclei isolated from 38 available biopsies with the following conditions: Control-Trained, Control-Untrained, Diabetes-Trained, Diabetes-Untrained.
