Project description:This dataset contains bulk RNA sequencing data from paired aganglionic and ganglionic colonic tissue specimens obtained from three pediatric patients diagnosed with Hirschsprung disease (HSCR, OMIM 142623). RNA was extracted and sequenced to investigate transcriptomic alterations and signaling pathway dysregulation associated with HSCR pathogenesis. Raw paired-end FASTQ files generated by Illumina NovaSeq 6000 sequencing are provided for each sample, enabling downstream analyses of differential gene expression between diseased and unaffected intestinal segments.

Project description:This dataset contains RNA-seq profiles from the posterior explants of Xenopus laevis embryos at stage 26. Explants were sectioned posterior to the otic vesicle and treated with 0.5 mM picrotoxin for 3 h to inhibit Gamma-Aminobutyric Acid (GABA) signaling, followed by removal of the ventral yolk. Two biological replicates were prepared for each condition, with each replicate pooling explants from three embryos. RNA-seq was performed to identify transcriptional changes associated with GABA signaling during tailbud-stage body axial elongation. The dataset includes raw FASTQ files and metadata, enabling the analysis of differential gene expression patterns under GABA inhibition.
Project description:This dataset contains bulk RNA sequencing data from primary tumor biopsy samples of patients with prostate adenocarcinoma. TPM-normalized expression values are provided along with sample metadata. The data were generated to support transcriptomic profiling of human prostate tumors and are related to a companion single-cell RNA-seq dataset from the same cohort.
Project description:This study investigates spatial transcriptomic alterations associated with obesity in endometrial cancer using NanoString GeoMx Digital Spatial Profiling. Tumor samples from obese and non-obese patients were profiled to identify gene expression programs linked to metabolic and oncogenic pathways. NOTE ON RAW DATA COMPLETENESS: 4 FASTQ files (F03_S3_L003_R1, F06_S6_L003_R2, F11_S11_L004_R1, F12_S12_L002_R2) were lost due to a server crash at the USC Center for Advanced Research Computing (CARC) and could not be recovered. All remaining raw and processed data files are complete and available.
Project description:Sequencing files, and processed data correspond to Figure 3 of Regenerating Human Skeletal Muscle Forms an Emerging Niche In Vivo to Support PAX7 cells. Data contains single nucleus RNA seq from Pax7 ablated mdx-NSG mice, control mdx-NSG mice, with or without an injury. These mice offer superior engraftment by human skeletal muscle stem and progenitor cells. Pax7 ablation model enables evaluation of human stem cell niche formation in the absence of mouse Pax7 cell competition. Included in this dataset is everything required to run independent analysis. We have included raw Fastq files and processed files that are ready to be uploaded into Loupe Browser or R-Studio/Seurat V3. To summarize Cloupe Files can be uploaded to Loupe Browers and the BC_Matrix.H5 files can be uploaded directly to R. Furthermore, the RDS files are processed R-program files that can be immediately uploaded into R for analysis. We have included an example R script for users to follow and a few PDFs of excepted UMAPs using all combined files at PCA 35.
