RNA-seq, WGS and WES of Hepatocellular carcinomas, enriched in fibrolamellar carcinomas

ABSTRACT: DNAJB1-PRKACA fusion is a specific driver event in fibrolamellar carcinoma (FLC), a rare subtype of hepatocellular carcinoma (HCC) occurring in adolescents and young adults. In older patients, molecular determinants of HCC with mixed histological features of HCC and FLC (mixed-FLC/HCC) remain to be discovered.This study aims to molecularly caracterize mixed fibrolamellar hepatocellular carcinoma (mixed FLC/HCC) within the molecular liver tumors diversity, in respect of pure FLC and different HCC subtypes. This study reunites WGS data (n=3, Tumoral/Non-Tumoral pairs), WES data (n=43, Tumoral/Non-Tumoral pairs) and RNAseq data (n=66, Tumoral only). On a trascriptomic level, most of the mixed-FLC/HCC RNAseq clustered in a robust subgroup of tumors all showing mutation or translocation inactivating BAP1 that codes for the BRCA1 associated protein-1.

Project description:Fibrolamellar hepatocellular carcinoma (FLC) is a rare type of primary liver cancer that often arises in children, adolescents and young adults. At the pathological level, FLC display pure morphology or can present with mixed morphology involving a conventional HCC component. Owing to the rarity of the disease, its genetic landscape is fully unknown. Pure FLC showed less chromosomic aberrations than mixed FLC and hepatocellular carcinoma arising in non-cirrhotic liverﾵ. Nevertheless; they displayed more gains in 16q23 and more LOH in 21q22. We also analyzed the mutational landscape of 8 FLC by whole-exome sequencing and showed mutations in the coagulation pathway.

Project description:Purpose: To gain molecular insights of HBV integration that may contribute to HCC tumorigenesis, we performed whole transcriptome sequencing and whole genome copy number profiling of hepatocellular carcinoma (HCC) samples from 50 Chinese patients. Conclusions: This is the first report on the molecular basis of the MLL4 integration driving MLL4 over-expression. HBV-MLL4 integration occurred frequently in Chinese HCC patients, representing a unique molecular segment for HCC with HBV infection. We profiled 50 Chinese Hepatocellular Carcinoma patients and 14 adjacent tissues using Agilent 244K array CGH technology. 50 Tumor samples also did RNASeq profiling.

Project description:We performed gene expression profiling of hepatocellular carcinoma (HCC), cholangiocarcinoma (CC), and mixed type of combined HCC and CC (CHC). In comparison of the profiles, a novel class of HCC expressing CC-like traits was identified. Gene expression profiling of 70 hepatocellular carcinoma (HCC), 13 cholangiocarcinoma (CC), and 7 mixed type of combined HCC and CC (CHC) were performed.

Project description:Liver global gene expression patterns of 15-month-old MAT1A knockout mice histopathologically determined to have hepatocellular carcinoma (HCC). 5 samples are of tumoral tissue and 5 samples are of peritumoral tissue. All these have their respective wild type patterns. These were analyzed to define signatures to study the pathogenesis of NAFLD-derived HCC, explore which subtypes of cancers can be investigated using mouse models and define a signature of HCC differential survival that can be used to characterize HCC subtypes of different survival derived from mixed etiologies.

Project description:The etiology of fibrolamellar hepatocellular carcinoma (FL-HCC), a liver cancer occurring increasingly in children to young adults, is poorly understood. We performed high-throughput sequencing on mRNA isolated from a newly developed model of FL-HCC and 4 different maturational lineages of the hepatobiliary system. Our results indicate that the transcriptome of FL-HCC is most similar to that of biliary tree stem cells.

Project description:A ""Cartes d'Identite des Tumeurs"" (CIT) project from the french Ligue Nationale Contre le Cancer (http://cit.ligue-cancer.net). 65 samples on Affymetrix HG-U133A GeneChips arrays (57 tumoral samples, 3 hepatocellular adenomas, 5 non-tumoral pools). Identification of six subgroups of Hepatocellular carcinoma (HCC) closely associated with clinical and genetic annotations (esp. risk factors and genetic alterations). Identification of a 16-gene diagnostic predictor of class membership, as well as a 5-gene signature predicting patient prognosis irrespective of HCC sub-group and which outperforms common clinical prognostic markers. Validation of both gene signatures in an independent set of 63 HCC.
