Induction of antitumor activity of CD8+ T cells by inactivation of ATPIF1 through F1Fo-ATPase-mediated metabolic reprogramming

ABSTRACT: In this study, CD45+ leukocytes were sorted from the mixed tumor samples, which were collected from the C57BL/6 wild type mice and ATPIF1 knock-out mice, respectively. The live CD45+ cells were used for single cell RNA sequencing and TCR sequencing.

Project description:scRNA-seq of sorted pulmonary myeloid cells (Live/CD45+/IV-/B220-/CD90.2-/Ly-6G-/MHCII+/CD11c+/CD64+) from mixed bone marrow chimeric mice at 35 days post-infection with C. neoformans gcs1 mutant. Chimeric mice were reconstituted with CD45.1 WT : CD45.2 WT (WT chimeras) or CD45.1 WT : CD45.2 STAT6-KO (STAT6-KO chimeras). Cells were labeled with hashtag antibodies (TotalSeq-C, BioLegend) and pooled for library preparation. No sample was excluded due to quality issues.

TET2-mutant clonal hematopoiesis prevents T-cell exhaustion and suppresses cancer metastasis [scRNA-seq]

Project description:TET2-mutant clonal hematopoiesis (CH) is associated with reduced cancer metastasis in human cohorts. Using mouse models of colorectal cancer liver metastasis, we demonstrate that Tet2-deficient hematopoietic cells suppress metastatic tumor burden by preventing CD8+ T-cell exhaustion. Single-cell RNA-seq with paired V(D)J T-cell receptor (TCR) sequencing of CD45+ tumor-infiltrating leukocytes from Vav1CreTet2KO and Tet2fl/fl mice was performed to characterize transcriptional and clonotypic changes associated with TET2 loss in tumor-infiltrating immune cells.

Stromal FOXF2 suppresses prostate cancer progression and metastasis by enhancing antitumor immunity

Project description:We performed single cell RNA-Seq of FACS-isolated CD45+ leukocytes and Lin-CD24- prostate stromal cells from Col1a2-TRAMP(Control) group and Col1a2-Foxf2-TRAMP group. Unsupervised clustering analysis on integrated single-cell datasets revealed an increased CD8+ T cell frequency and activity and a decreased Macrophage and MDSC activity in the Col1a2-Foxf2-TRAMP mice. The analysis in TRAMP mice revealed two major subpopulations that represented the myofibroblastic CAF (myCAF) and inflammatory CAF (iCAF). The percentage of myCAF increased by 15% in the Col1a2-Foxf2-TRAMP mice, suggesting that Foxf2 induced a shift toward the myCAF phenotype. On the other hand, the overall CAF gene signature score defined by the average expression of 30 CAF-associated genes on a single cell level was slightly but significantly reduced in the Col1a2-Foxf2-TRAMP mice.

Transcriptome analysis of tumor infiltrating NK and T cells in CT26-bearing BALB/C mice

Project description:CT26 tumors were implanted subcutaneously into syngeneic BALB/C mice and allowed to grow for 15-25 days. Tumors were collected, mechanically dissociated, and immune cells enriched using Percoll gradient. Cells were then stained with viability dye, CD45, CD3, and NKp46 to FACS sort for T cells (Live/CD45+/CD3+/NKp46-) and NK cells (Live/CD45+/CD3-/NKp46+). Isolated tumor infiltrating NK and T cells were then processed for RNA sequencing analysis.

In summary: hCD40/hFcγR mice were inoculated bilaterally with E0771 tumors (5*105). IT 2141-V11 or isotype-matched control Abs were given into one tumor (the largest of the two) on days 14 and 17. Both tumors were excised on day 18 for scRNAseq and TCR-seq of CD45+ cells.

Single-cell RNA-seq of lung cells following bacterial pneumonia with or without LIF blockade

Project description:C57BL/6 mice were intratracheally challenged for 24 hours with saline or E. coli (1 x 10^6 CFU) with or without LIF neutralization. Left lobes were collected and digested into single-cell suspensions for FACS. Equal ratios of CD45+ (leukocytes), CD45-EpCAM+ (epithelium), and CD45-EpCAM- (other) cells were pooled from a mouse undergoing each condition.
