Single cell RNASeq of murine bone marrow derived macrophages (BMDM) treated with non-polymerizing Tamm-Horsfall Protein

ABSTRACT: To elucidate changes in macrophage subpopulations in the presence of non-polymerizing Tamm-Horsfall Protein, we performed single cell RNAseq on mouse bone marrow derived macrophages following 18 hour treatment with either a non-polymerizing form of Tamm-Horsfall Protein or vehicle. After treatment, cells were harvested and dead cells removed prior to sorting on a 10X Chromium platform version 3 and generation of libraries. Sequencing was perfomred on an Illlumina NovaSeq 6000.

Single cell RNASeq of whole mouse kidneys from Uromodulin/Tamm horsfall protein knock-out mice

Project description:To elucidate changes in cellular populations in the ischemic acute kidney injury, we performed single cell RNAseq on mouse kidneys following ischemic reperfusion injury and a sham surgery. Mice were subjected to bilateral clamping of the renal pedicule for 30 minutes. After 6-7 hours of reperfusion the kidneys were removed and processed by a MACs cell isolation protocol and dead cell removal (PMID:33448928) , sorted on a 10X Chromium platform version 3 and libraries generated. Sequencing was performed on an Illumina NovaSeq 6000.

Project description:Human PCNSL tumor samples were obtained surgically from clinical patients confirmed by pathology from our hospital. After sample collection processing and suspensions, we performed scRNA-seq following the manufacturer’s protocol. Briefly, the cells were washed with PBS and resuspended in 500 μl PBS. scRNA-seq libraries were prepared using a Chromium Single cell 3’ Reagent kit, version 2. Amplified cDNA and final libraries were evaluated using a High Sensitivity DNA Kit (Agilent Technologies). Sequencing was performed on NovaSeq 6000 (Illumina) at a depth of approximately 400M reads.

Project description:C57BL/6 mouse lymph node stromal cells were isolated for scRNA-seq, more than 2x104 cells were run on the 10X Chromium Controller (10X Genomics) to partition single cells with uniquely barcoded beads and processed for sequencing library preparation using the Chromium Single Cell 3’ Reagent Kit. cDNA libraries were sequenced on a NovaSeq 6000 sequencing system. 4 x 103 cells per sample were captured on the 10X Chromium chip. 5-10 x 104 reads/cell were obtained with characterization of 2-3 x 103 transcripts/cell.

Single cell sequencing data of CD34+ AML stem/progenitor cells derived from AML patients before and after cusatuzumab treatment

Project description:Purpose: The goal of this study was compare the transcriptional profile of CD34+ AML stem/progenitors derived from newly diagnosed AML patients at diagnosis and after treatment with the anti-CD70 antibody cusatuzumab as a monotherapy on a single cell level. Methods: Barcoded cDNA from at least 977 CD34+ cells from patients C8 and C10 was prepared using the Chromium Single Cell 3′ Library (v2 Chemistry) & Gel Bead Kit on a Chromium Controller according to the manufacturer’s recommendations (10XGenomics). The barcoded cDNA was further processed into scRNA-seq libraries and sequenced on a NovaSeq 6000 instrument using NovaSeq Control Software v1.6 (Illumina). Libraries were sequenced with 100 cycle S1 flow cell kits using the following paired-end configuration: 26 bp Read 1, 91 bp Read 2. Results/Conclusion: Cusatuzumab monotherapy triggers gene signatures related to myeloid differentiation and apoptosis in CD34+ AML stem/progenitor cells

Comparative performance of the BGI and Illumina sequencing technology for single-cell RNA-sequencing

Project description:To compare the performance of Illumina and BGI sequencing technologies for high-throughput single cell sequencing, four Chromium single cell libraries of the following human cell types: Induced Pluripotent Stem Cells (hIPSC), cultured Trabecular MeshWork Cells (TMWC) and Peripheral Blood Mononuclear Cells (PBMCs), were sequenced on Illumina sequencers (NextSeq 500, NovaSeq 6000) and a BGI sequencer (MGISEQ-2000). The technologies were benchmarked based on sequencing quality, characterisation of cell populations within samples and for specific single cell analyses such as variant calling and detection of guide RNAs from pooled CRISPR screens.

Single-nuclei sequencing of Parvalbumin interneurons in mouse visual cortex after optoTrkB activation

Project description:After deep anesthesia by pentobarbital, the mice were perfused with ice-cold NMDG ACSF, and the brains were isolated and sliced by vibratome in NMDG ACSF. Then the slices were exposed by LED blue light, and incubated in a modified HEPES aCSF for one hour. The visual cortex was Isolated from the slices under microscope with red light, and tissues were homogenized, and nuclei were extracted. All procedures were performed with RNase free in the dark condition. The nuclei were stained with Hoechst 33342 and mouse monoclonal anti-NeuN antibody (Sigma-Aldrich, MAB377), and double positive nuclei were sorted by FACS. Then the sorted nuclei were used to make cDNA Library with Chromium Single Cell 3ʹ Gene Expression v3 library preparation kit (10x Genomics), and sequenced with NovaSeq 6000 (Illumina). Data was pre-processed using CellRanger 3.0, and analysed by Chipster version 3.16/Seurat v3.

Single-cell RNA-seq of total gallbladder/extrahepatic duct tissue digest from Pou2f3-/- and Pou2f3+/+, Pou2f3+/- mice

Project description:Total gallbladder/extrahepatic duct tissue digest from Pou2f3-/- (KO) and Pou2f3+/+, Pou2f3+/- (heterozygous and homozygous WT mice together in WT sample) littermated mice were sorted for live cells on Moflo XDP cell sorter (singlets, FSCAxSSCA, DAPI-). Immediately post-sorting, cells were run on 10X Chromium (10X Genomics) and then through library preparation by the Institute for Human Genetics at UCSF following the recommended protocol for the Chromium Single Cell 3′ Reagent Kit (v3 Chemistry). Libraries were run on the NovaSeq 6000 for Illumina sequencing. Post-processing and quality control were performed by the Genomics Core Facility at the Institute for Human Genetics at UCSF using the 10X Cell Ranger package (Cell Ranger Version 3.0.2, 10X Genomics). Primary assessment with this software for WT DC sample reported 2,441 cell-barcodes with 7,651 median unique molecular identifiers (UMIs, transcripts) per cell and 2,004 median genes per cell sequenced to 61.4% sequencing saturation with 48,559 mean reads per cell. Primary assessment with this software for MARCH1-/- DC sample reported 681 cell-barcodes with 6,309 median unique transcripts per cell and 1,774 median genes per cell sequenced to 73.1% sequencing saturation with 202,410 mean reads per cell.
