Single-cell RNAseq libraries derived from brainstem tissue containing the pre-Bötzinger complex

ABSTRACT: We produced single-cell RNAseq libraries using STRT-seq-2i (Hochgerner et al Sci Rep 2017 Nov 27;7(1):1632) with methanol-fixed cells sampled from medullary tissue biopsies that captured the pre-Bötzinger complex inspiratory pattern generating circuit in mice.

Patch-Seq Analysis of Respiratory Neurons of the preBötzinger Complex in Neonatal Mice

Project description:Inspiratory breathing movements depend on neurons in the preBötzinger complex (preBötC). We use the Patch-Seq technique and next-generation sequencing to measure the transcriptomes of preBötC insporatory neurons. The preBötC inspiratory neurons can generate both, the rhythm and the rudimentary motor output pattern for inspiratory breathing. We used electrophysiological properties of preBötC inspiratory neurons to categorize them as putative rhythm- and pattern-generators and then aspirated their cellular contents for scRNa sequencing.

Brainstem Proteomics in Epilepsy and Sudden Unexpected Death in Epilepsy

Project description:Brainstem nuclei dysfunction is implicated in sudden unexpected death in epilepsy (SUDEP). In animal models, deficient serotonergic activity is associated with seizure-induced respiratory arrest. In humans, glia are decreased in the ventrolateral medullary pre-Botzinger complex that modulates respiratory rhythm, as well as in the medial raphe that modulates respiration and arousal. Finally, SUDEP cases have decreased midbrain volume. To understand the potential role of brainstem nuclei in SUDEP, we evaluated molecular signaling pathways using localized proteomics in microdissected midbrain dorsal raphe and medullary raphe serotonergic nuclei, as well as the ventrolateral medulla in brain tissue from epilepsy patients who died of SUDEP and other causes in diverse epilepsy syndromes, and non-epilepsy control cases

Integrative proteomics reveals a protective role of PRC2 for the ground state pluripotent epigenome

Project description:The ground state of pluripotency is defined as a basal proliferative state free of epigenetic restriction, represented by mouse embryonic stem cells (ESCs) cultured with two kinase inhibitors (so-called “2i”). Through comparison with serum-grown ESCs, we identify epigenetic features characterizing 2i ESCs by proteome profiling of chromatin including post-translational histone modifications. The most prominent difference is H3K27me3 and its enzymatic writer complex PRC2 that are highly abundant on eu- and heterochromatin in 2i ESCs, with H3K27me3 redistributing outside canonical PRC2 targets in a CpG-dependent fashion. Using PRC2-deficient 2i ESCs, we identify epigenetic crosstalk with H3K27me3, including significant increases in H4 acetylation and DNA methylation. This suggests that the unique H3K27me3 configuration protects 2i ESCs from preparation to lineage priming. Interestingly, removal of DNA methylation in PRC2-deficient 2i ESCs lacking H3K27me3 using 5-azacytidine hardly affected ESC viability and transcriptome, showing that ESCs are independent of both major repressive epigenetic marks.

Zebrafish as an animal model for the antiviral RNA interference pathway

Project description:We have evaluated the possible use of zebrafish to study antiviral RNAi with sindbis virus (SINV), vesicular stomatitis virus (VSV), and nodamura virus (NoV). We find that SINV and NoV viruses induce the production of virus-derived small interfering RNAs (vsiRNAs), the hallmark of antiviral RNAi, with a preference of 22 nucleotides in length after infection of larval zebrafish. Meanwhile, the suppressor of RNAi (VSR) protein, NoV B2, may affect the accumulation of the NoV virus in zebrafish.

Quantitative proteomic SILAC analysis of enteroids deleted for Hdac1 or Hdac2

Project description:We have exploited organoid SILAC approaches that we have previously developed (A SILAC-Based Method for Quantitative Proteomic Analysis of Intestinal Organoids.- Gonneaud A, Jones C, Turgeon N, Lévesque D, Asselin C, Boudreau F, Boisvert FM. -Sci Rep. 2016 Nov 30;6:38195. doi: 10.1038/srep38195) to investigate proteomic changes after deletion of epigenetic eraser genes Hdac1 and Hdac2 in enteroids. Both HDAC1 and HDAC2 are epigenetic erasers that drive specific and redundant gene expression patterns, in part by removing acetyl groups on histones. Deletion of these Hdac in intestinal epithelial cell (IEC) in vivo alters intestinal homeostasis, dependent on the Hdac deleted and the level of expression of both. To determine the intrinsic specific IEC function of HDAC1 and HDAC2, we have performed transcriptomic and quantitative proteomic approaches on enteroids deficient in Hdac1 or Hdac2. We have defined changes in both mRNA and protein expression patterns affecting IEC differentiation. We have identified IEC Hdac1- and Hdac2-dependent common as well as specific pathways and biological processes. These findings uncover unrecognized similarities and differences between Hdac1 and Hdac2 in IEC.
