Single cell analysis of colorectal cancer tissues

ABSTRACT: Single cell technologies have paved the way for the characterization of colorectal cancer.We performed scRNA-seq on human colorectal tumors and their matched adjacent-normal tissues and liver metastasis tissue. The heterogneity of the tumor immune microenvironment were analyzed.

Project description:Novel single cell technologies have paved the way for the characterization and improved biological understanding of prostate cancer, here we performed scRNA-seq on 20 human prostate tumors and their matched adjacent-normal tissues in addition to 5 healthy prostate tissues. We have provided a high-resolution transcriptome-wide expression analysis (droplet-based 10x genomics) to examine tumors from patients with localized prostate cancer across a spectrum of primary tumor stages and grades. Novel single cell technologies have paved the way for the characterization and improved biological understanding of clear cell renal cell carcinoma (ccRCC) where the focus has been mostly on the immunological compartments of the tumor microenvironment (TME). However, the identification of metastatic tumor cell clones, and the stromal compartments of TME of untreated ccRCC patients still remains to be elucidated. Here we perform single-cell RNA-sequencing on treatment naive ccRCC and adjacent normal kidney tissue.

Gene expression analysis of colorectal tumors and matched adjacent non-tumor colorectal tissues.

Project description:We performed gene expression profiling of 26 colorectal tumors and matched histologically normal adjacent colonic tissue samples using the Illumina Ref-8 whole-genome expression BeadChip. We performed an integrated analysis of promoter DNA methylation and gene expression data to investigate the effects of DNA hypermethylation on gene expression. Total RNA was isolated from 26 pairs of fresh frozen colorectal tumor and matched adjacent non-tumor tissue samples. Their gene expression profiles were obtained using the Illumina Ref-8 whole-genome expression BeadChip (HumanRef-8 v3.0, 24,526 transcripts).

Total RNA of cells was extracted using the TRIzol® Reagent (Life Technologies) and cDNA was generated using the PimeScript TMRT Reagent Kit (Takara). We used microarrays to detail the global programme of gene expression underlying cellularisation and identified distinct classes of up-regulated and down-regulated genes between Colorectal cancer and the adjacent normal tissues (CONTROL) infected without F. nucleatum .

Project description:Five colorectal adenocarcinomas and matched normal colonic tissuesÂ were analyzed with Affymetrix HG-U133-Plus-2.0 microarrays. Two labs independently generated microarray data with the same array platform on the same biological samples. Colorectal adenocarcinomas and matched normal colonic RNA sample were purchased from Oncomatrix, Inc., San Diego, CA. The RNA from each biological sample was distributed to and processed in two laboratories at Stanford University.
