Acute Myeloid Leukemia patient/ CD34+ healthy donor RNA-seq

ABSTRACT: AML is an aggressive and heterogenous hematologic malignancy. Here, we performed bulk RNA sequencing of 16 AML patients and primary hematopoietic cell populations, CD34+ HSC and CD14+monocytes to understand transcriptional and post-transcriptional mechanisms that drive leukemogenesis and block AML differentiation. Our findings provide a better understanding of gene regulatory pathways in AML in comparison to normal hematopoietic cells, which may provide new therapeutic strategy to selectively target AML cells.

Proteomics profiling of human CD34+ cells from MDS bone marrow and healthy control cells

Project description:Myelodysplastic syndromes (MDS) are a heterogeneous group of hematopoietic disorders characterized by ineffective blood cell production and a high risk of progression to acute myeloid leukemia (AML). CD34+ hematopoietic stem and progenitor cells (HSPCs) play a critical role in the pathophysiology of MDS, yet the proteomic changes underlying the disease remain poorly characterized. This project focuses on performing comprehensive quantitative proteomic profiling of CD34+ cells isolated from the bone marrow of MDS patients and healthy controls. By leveraging advanced mass spectrometry and quantitative proteomics techniques, we aim to identify unbiased differences in protein expression and pathways between diseased and healthy cells. These findings will contribute to a deeper understanding of the molecular mechanisms driving MDS and may reveal potential biomarkers or therapeutic targets.

Dual IKZF2 and CK1α degrader targets acute myeloid leukemia cells

Project description:Acute myeloid leukemia (AML) is a hematologic malignancy for which several epigenetic regulators have been identified as therapeutic targets. Here we report the development of cereblon-dependent degraders of IKZF2 and casein kinase 1 alpha (CK1α) termed DEG-35 and DEG-77. We utilized a structure-guided approach to develop DEG-35 as a nanomolar degrader of IKZF2, a hematopoietic specific transcription factor that contributes to myeloid leukemogenesis. DEG-35 possesses additional substrate specificity for the therapeutically relevant target CK1α which was identified through unbiased proteomics and a PRISM screen assay. Degradation of IKZF2 and CK1α blocks cell growth and induces myeloid differentiation in AML cell lines through CK1α–p53- and IKZF2-dependent pathways. Target degradation by DEG-35 or the analog DEG-77 delays leukemia progression in murine and human AML mice models. Overall, we provide a strategy for multi-targeted degradation of IKZF2/CK1α to enhance efficacy against AML that may be expanded to additional targets and indications.

Project description:The t(8;21) Acute Myeloid Leukaemia (AML) Kasumi-1cell line with N822K KIT mutation, is a model system for leukemogenesis. As AML initiating cells reside in the CD34+CD38- fraction, we addressed the refined cytogenomic characterization and miRNA expression of Kasumi-1 cell line and its FACS-sorted subpopulations focussing on this compartment. By conventional cytogenetics, Spectral Karyotyping and array-CGH the cytogenomic profile of Kasumi-1 cells evidenced only subtle regions differentially represented in CD34+CD38- cells. Expression profiling by a miRNA platform showed a set of miRNA differentially expressed in paired subpopulations and the signature of miR-584 and miR-182 upregulation in the CD34+CD38- fraction.

Changes in gene expression resulting from expression of MN1 in human CD34+ cells

Project description:Reintroduction of CEBPA in MN1-overexpressing hematopoietic cells prevents their hyper-proliferation and restores myeloid differentiation. Forced expression of MN1 in primitive mouse hematopoietic cells causes acute myeloid leukemia and impairs all-trans retinoic acid (ATRA) induced granulocytic differentiation. Here, we studied the effects of MN1 on myeloid differentiation and proliferation using primary human CD34+ hematopoietic cells, lineage depleted mouse bone marrow cells, and bipotential (granulocytic/monocytic) human AML-cell lines. We show that exogenous MN1 stimulated the growth of CD34+ cells, which was accompanied by enhanced survival and increased cell cycle traverse in cultures supporting progenitor cell growth. Forced MN1 expression impaired both granulocytic and monocytic differentiation in vitro in primary hematopoietic cells and AML cell lines. Endogenous MN1 expression was higher in human CD34+ cells compared to both primary and in vitro differentiated monocytes and granulocytes. Microarray and real time RT-PCR analysis of MN1-overexpressing CD34+ cells showed down regulation of CEBPA and its downstream target genes. Re-introduction of conditional and constitutive CEBPA overcame the effects of MN1 on myeloid differentiation and inhibited MN1-induced proliferation in vitro. These results indicate that down regulation of CEBPA activity contributes to MN1-modulated proliferation and impaired myeloid differentiation of hematopoietic cells
