Optimizing the experimental and computational methods for Infinium DNA methylation BeadChip on low input and single cells

ABSTRACT: In this study, the Infinium BeadChip DNA methylome profiling technology was optimized for suboptimal input DNA conditions, including ultra-low input down to single cells. We acquired knowledge on the boundaries and limits of the Infinium DNA methylation BeadChips with suboptimal input DNA. These findings offer comprehensive solutions to expand the application of this technology to cases with limited DNA.

Our evaluation revealed that EPICv2 offers significant improvements over its predecessors, including expanded enhancer coverage, applicability to diverse ancestry groups, support for low-input DNA down to one nanogram, coverage of existing epigenetic clocks, cell type deconvolution panels, and human trait associations, while maintaining accuracy and reproducibility.

Project description:We empirically examined the strength of rapid multiplexed reduced representation bisulfite sequencing (rmRRBS) and Illumina’s Infinium Beadchip. rmRRBS required less input DNA, offered more flexibility in coverage, and interrogated more CpG loci at a higher regional density. The Infinium covered slightly more protein coding, cancer-associated and mitochondrial-related genes, both platforms covered all known imprinting clusters, and rmRRBS covered more microRNA genes than the HumanMethylation450 but fewer than the MethylationEPIC. rmRRBS did not always interrogate exactly the same CpG loci, but genomic tiling improved overlap between different libraries.
