ZCCHC10 promotes RBM39 degradation to suppress RBM39-mediated mis-splicing in acute myeloid leukemia

ABSTRACT: Our previous studies have shown that CCHC-type zinc finger containing 10 (ZCCHC10) plays a tumor suppressive role in acute myeloid leukemia (AML) and lung cancer by activating the tumor suppressor p53. Here we report that ZCCHC10 promotes PSME3-mediated degradation of RBM39，thereby regulating transcription and mRNA splicing.

Project description:This study investigates whether the N-terminal CCHC zinc finger motif is necessary and sufficient for the formation of BCL11B dimers, using fluorescence microscopy and Förster resonance energy transfer-assisted fluorescence-activated cell sorting (FACSFRET). The role of the CCHC motif in homodimer assembly was further investigated using affinity purification followed by mass spectrometry (AP-MS). Functional studies investigated the role of dimerization in the induction of cell cycle arrest and protection against DNA damage-induced apoptosis.

Exceptional response of high-risk neuroblastoma to RBM39 degrader Indisulam (RNA-Seq)

Project description:Indisulam selectively bridges splicing factor RBM39 to DCAF15 for proteasomal degradation. However, clinical trials indicate that patient stratification based upon the mechanism of action of indisulam may be required to achieve the best response. Here we show that neuroblastoma, a MYC-driven cancer characterized by splicing dysregulation, requires RBM39 for survival, expresses high levels of DCAF15 among different solid tumor lineages, and is the most sensitive cancer lineage to indisulam that achieves therapeutic effect by specifically targeting RBM39 in neuroblastoma. Genetic depletion or proteasomal degradation of RBM39 by indisulam induces drastic splicing event changes in neuroblastoma cells. Through specifically targeting RBM39, indisulam induces exceptional tumor response in multiple high-risk neuroblastoma models. Collectively we demonstrate that high RBM39 dependency and high-level expression of DCAF15 provide indisulam a more efficacious therapeutic window to treating high-risk neuroblastoma.

The regulartory role of ZCCHC24 in splicing machinery

It required for mesenchymal cell growth, KD in mesenchymal cells induces drastic growth arrest. Its role in splicing machinery is not known.

Structural complementarity offsets low receptor affinity in E7820-mediated RBM39 degradation by CRL4DCAF15

Project description:The investigational drugs E7820, indisulam and tasisulam (aryl-sulfonamides) promote the degradation of the splicing factor RBM39 in a proteasome and CRL4DCAF15 ubiquitin ligase-dependent mechanism, however the molecular details of this activity remain elusive. Here we present the cryo-EM structure of DDB1-DCAF15-DDA1 bound to RBM39 and E7820 at 4.4 Å resolution, together with crystal structures of engineered subcomplexes. We show that DCAF15 adopts a novel fold stabilized by DDA1, and that extensive protein-protein contacts between the ligase and substrate mitigate the low affinity interaction between aryl-sulfonamides and DCAF15. Our data demonstrates how aryl-sulfonamides neo-functionalize a shallow, non-conserved pocket on DCAF15 to selectively bind and degrade RBM39 and RBM23 without the requirement for a high affinity ligand, which has broad implications for the de novo discovery of molecular glue degraders.

Genome-wide chromatin occupancy of RBM39 and MLL1 in T47D cells

Project description:We report high-throughput profiling of RBM39 and MLL1 chromatin occupancy in T47D cells. By obtaining over four billion bases of sequence from chromatin immunoprecipitated DNA, we generated genome-wide chromatin-state maps of RBM39 and MLL1 in T47D cells. We found that more than 4500 regions were cofound by RBm39 and MLL1.

Arginine reprograms metabolism in liver cancer via RBM39 [AA_overexpression/RBM39depletion]

Project description:Metabolic reprogramming is a hallmark of cancer. However, mechanisms underlying metabolic reprogramming and how altered metabolism in turn enhances tumorigenicity are poorly understood. Here, we report that arginine levels are elevated in hepatocellular carcinoma (HCC) despite reduced expression of arginine synthesis genes, in murine and patient tumors. Tumor cells accumulate high levels of arginine due to increased uptake and reduced arginine-to-polyamine conversion. Importantly, the high levels of arginine promote tumor formation via further metabolic reprogramming, including changes in glucose, amino acid, nucleotide, and fatty acid metabolism. Mechanistically, arginine binds RNA-binding motif protein 39 (RBM39) to control expression of metabolic genes. RBM39-mediated upregulation of asparagine synthesis leads to enhanced arginine uptake, creating a positive feedback loop to sustain high arginine levels and oncogenic metabolism. Thus, arginine is a second messenger-like molecule that reprograms metabolism to promote tumor growth.

Project description:To further elucidate the interaction between RBM39 and its partern proteins, Flag-tagged RBM39 were transfected into HEK293T cells. After transfection, RBM39 and RBM39-bound proteins were enriched using anti-Flag beads. Subsequently, the enriched proteins were separated by SDS-PAGE and analyzed by LC-MS/MS.
