Massively multiplex multi-modal chemical screens at single-cell resolution with icCITE-plex

ABSTRACT: We present icCITE-plex, a novel cellular barcoding systems that enable multiplexed analysis of multiple independent samples within a single experiment through a combination of viral barcodes and antibody-based plate-barcodes. Using this platform, we successfully profiled 360 drug-dose responses across 475 surface proteins, 64 intracellular epitopes, and the whole transcriptome in human and mouse T cells treated with 56 different kinase inhibitors, demonstrating the method's ability to capture multi-modal cellular responses to chemical perturbations.

Projection-TAGs enable multiplex projection tracing and multi-modal profiling of projection neurons

Project description:Single-cell multiomic techniques have sparked immense interest in developing a comprehensive multi-modal map of diverse neuronal cell types and their brain-wide projections. However, investigating the complex wiring diagram, spatial organization, transcriptional, and epigenetic landscapes of brain-wide projection neurons is hampered by the lack of efficient and easily adoptable tools. Here we introduce Projection-TAGs, a retrograde AAV platform that allows multiplex tagging of projection neurons using RNA barcodes. By using Projection-TAGs, we performed multiplex projection tracing of the mouse cortex and high-throughput single-cell profiling of the transcriptional and epigenetic landscapes of the cortical projection neurons. Projection-TAGs can be leveraged to obtain a snapshot of activity-dependent recruitment of distinct projection neurons and their molecular features in the context of a specific stimulus. Given its flexibility, usability, and compatibility, we envision that Projection-TAGs can be readily applied to build a comprehensive multi-modal map of brain neuronal cell types and their projections.

A versatile one-shot high-multiplex base editing strategy enables the generation of 20-plex knockout CAR T cells with enhanced anti-tumor efficacy

Project description:Advances in genomic editing have expanded the therapeutic potential of cell therapies such as chimeric antigen receptor (CAR) T cells, and integrating multifunctional enhancements and allogeneic properties into next-generation therapeutic products requires high-multiplex gene editing strategies that minimize editing-associated toxicity. Here, we pioneered a viral vector-free, one-shot adenine base editing (ABE) approach to enable the simultaneous high-multiplex knockout of at least 20 distinct genes in primary human T cells. The incorporation of this strategy into CAR T cells produced cells with a hyperfunctional phenotype based on a rationally selected 20-plex knockout gene-set. Refinement of this gene-set attenuated initial in vivo toxicity, revealing superior in vivo tumor control of 20-plex edited CAR T cells compared to mock-edited controls in a mouse model of pancreatic ductal adenocarcinoma. We further extended this approach to primary human hematopoietic stem cells (HSCs) and natural killer (NK) cells, demonstrating the method’s broad utility for ex vivo gene editing at unprecedented multiplexity levels across diverse cell types of translational relevance.

Genome-wide profiles of STAT1 DNA association using chromatin immunoprecipitation and massively parallel sequencing

Project description:We developed a method, ChIP-sequencing (ChIP-seq), combining chromatin immunoprecipitation (ChIP) and massively parallel sequencing to identify mammalian DNA sequences bound by transcription factors in vivo. We used ChIP-seq to map STAT1 targets in interferon stimulated and unstimulated human HeLa S3 cells, and compared the method's performance to ChIP-PCR and to ChIP-chip for four chromosomes. By ChIP-seq, using 15.1 and 12.9 million uniquely mapped sequence reads, and an estimated false discovery rate of less than 0.001, we identified 41,582 and 11,004 putative STAT1-binding regions in stimulated and unstimulated cells, respectively. Of the 34 loci known to contain STAT1 interferon-responsive binding sites, ChIP-seq found 24 (71%). ChIP-seq targets were enriched in sequences similar to known STAT1 binding motifs. Comparisons with two ChIP-PCR data sets suggested that ChIP-seq sensitivity was between 70% and 92% and specificity was at least 95%. Use ChIP-seq to map STAT1 targets in interferon-gamma (IFN-gamma)-stimulated and unstimulated human HeLa S3 cells, and compared the method's performance to ChIP-PCR and to ChIP-chip for four chromosomes

In situ valence-transited arsenic nanosheets for multi-modal therapy of colorectal cancer

Project description:Late-stage and advanced colorectal cancer (CRC) often prove to be resistant to current treatment regimens, due to the evolving tumor microenvironment. Chemotherapy-dominated multi-modal therapeutic strategies based on the specific CRC microenvironment open a new horizon for eradicating colorectal tumors. Here, in situ valence-transited arsenic nanosheets are developed as a multi-modal therapeutic platform by responding to the H2S-enriched CRC microenvironment. Carrier-free pegylated nanosheets of pentavalent arsenic (AsV), aminooxyacetic acid (AOAA), and copper ion (Cu2+) are innovatively self-assembled via coordination with high loading content and good stability. AsV in pegylated arsenic nanosheets (CAA-PEG NSs) is rapidly released and reduced to trivalent arsenic (AsIII) to exert its chemotherapy in the local tumor. Furthermore, the immunosuppressive microenvironment is thoroughly remodeled via H2S depletion of AsV to AsIII conversion and impairment of H2S production by AOAA. Additionally, the in situ produced ultrasmall CuS nanoparticles exhibit photothermal activity against CRC under the guidance of photoacoustic imaging. This multi-modal therapeutic strategy, dominated by chemotherapy, completely inhibits CRC progression and prevents its relapse.
