Analysis of chromosomal structual aberratons in U-937 cell line

ABSTRACT: This Hi-C experiment was a part of a research which analyzed chromosomal structural aberrations in hematological malignancies. First, the author conducted comprehensive detection of fusion transcripts in RNA-seq data of DSMZ’s 99 cell lines, and then picked up cell lines with characteristic complex karyotype. U-937 cell line is one of them, which shows several characteristic “high-intensity bands” in contact maps. This Hi-C experiment revealed ectopic gene amplifications of cancer-associated genes.

This Hi-C experiment revealed amplifications of MYC, PVT1, and CCDC26 in 8q24 region. Additionally, several structural aberrations were found by scanning the whole genome.

Deregulation of genes in SH-SY5Y treated with supernatant from U-937-HIV-1 infected cells

Project description:It is well known that HIV-1 does not infect neurons, however neurons are the most affected cells by the virus. Several studies linked the deregulation of neuronal transcriptional machinery to single HIV proteins, however the impact of the all the viral proteins on neurons remain unknown. In here we infected U-937 cells with JR-FL strain of HIV-1. 21 days later, the supernatants were collected and subjected to p24ELISA to measure the level of the virus. Supernatant was then added to SH-SY5Y cells in culture for 24hrs. The cells were then collected, RNA isolated and subjected to gene array analysis. Human neuronal cell line, SH-SY5Y were chosen to examine the impact of HIV-1 supernatant prepared from U-937 infected cells on gene expression in neuronal cells.

Project description:rs2280381 is an autoimmune disease susceptible variant, which has been reported to be associated with SLE, RA and SSc. Genetic and epigenomic analysis indicate that the rs2280381-containing region is an enhancer region in monocyte. To test the function and regulated genes of the rs228381-containing region, we deleted the rs2280381 ~120bp sequence in U-937 cells, and performed the RNA-seq to detect the gene expression profiles.
