Massively multiplex multi-modal chemical screens at single-cell resolution with DOGMA-plex

ABSTRACT: We present DOGMA-plex, a novel cellular barcoding systems that enable multiplexed analysis of multiple independent samples within a single experiment through a combination of viral barcodes and antibody-based plate-barcodes. Using this platform, we successfully profiled around 1,200 drug-dose responses across 475 surface proteins, chromatin accessibility, and the whole transcriptome in human treated with around 300 different chromatin inhibitors, demonstrating the method's ability to capture multi-modal cellular responses to chemical perturbations.

Comprehensive Benchmarking of CITE-seq versus DOGMA-seq Single Cell Multimodal Omics

Project description:The recently developed transcription, epitopes, and chromatin accessibility by sequencing (TEA-seq) and similar DOGMA-seq single-cell trimodal omics assays provide unprecedented opportunities for understanding cell biology, but independent optimization, benchmarking and evaluation are lacking. We explored the utility, pros and cons of DOGMA-seq compared to the bimodal cellular indexing of transcriptomes and epitopes by sequencing (CITE-seq) assay in activated and stimulated human peripheral blood T cells. We identified an optimal incubation time and concentration of digitonin (DIG) for cell permeabilization and found that single-cell trimodal omics measurements after DIG permeabilization were generally better than after an alternative “low-loss lysis” (LLL) permeabilization condition. Next, we found that DOGMA-seq with optimized DIG permeabilization and its ATAC library provides more information, even though its mRNA and cell surface protein antibody-derived tag (ADT) libraries have slightly inferior quality, compared to CITE-seq. Finally, we recognized the additional value of DOGMA-seq for studying lineage-specific T helper cells.

Impact of selenium supplementation on fish antiviral responses: a whole transcriptomic analysis in rainbow trout (Oncorhynchus mykiss) fed supranutritional levels of Sel-Plex

Project description:In this study we tested the effects of Se supplemented as Sel-Plex during an immune challenge induced by polyinosinic:polycytidylic acid (poly(I:C)), a double stranded RNA that mimics to some degree a viral infection. Trout were fed a diet enriched with 4 ppm of Sel-Plex and a commercial diet for the control group, 3 tanks were assigned to each diet group. Half fish in each tank were injected intra-peritonealy (i.p.) either with poly(I:C) or PBS. A whole transcriptomic analysis was carried out by microarray analysis to examine whether Sel-Plex alter fish induced antiviral response, with head kidney (HK) and liver being the two target tissues in this study. All the experimental samples were labelled with Cy3 dye, and their expression was normalised against a common control resulted from a equimolar mix of RNA from all the experimental samples labelled with Cy5 dye
