Single-cell transcriptomic and TCR profiling of long-term persisting CD19 CAR-T cells from patient peripheral blood

ABSTRACT: This study profiles patient peripheral blood mononuclear cells (PBMCs) enriched for CAR-T cells using the 10x Genomics Chromium Single Cell 5′ platform. Two PBMC samples — peak patient #21 and year 9.3 patient #21 — were analyzed. Both gene expression (GEX) and T cell receptor (TCR V(D)J) libraries were prepared and sequenced on the Illumina NextSeq 2000 system. Processed data include filtered count matrices and clonotype annotation tables for downstream reanalysis.

This resource profiles PD-1 lineage cells, highlighting therapy-dependent changes in progenitor-exhausted CD8 T cells and TCR clonotype dynamics.

Project description:<p>This project is based on non targeted metabolomics analysis of cassava (Manihot esculenta) root samples. LC-MS/MS is used to obtain metabolite characteristic peaks and perform peak extraction, alignment, and quantification. Differential metabolites are screened, with a focus on flavonoid and phenylpropane related metabolic changes. To improve data repeatability and reusability, we upload raw mass spectrometry data and processed feature peak tables/metabolite annotation results, and provide sample grouping information and analysis process instructions for subsequent researchers to conduct reanalysis, comparison, and integration studies.</p>

Targeted RNA sequencing of resected hepatocellular carcinoma specimens to characterize immune gene expression associated with spatial PD-L1(+) TAM–CD8(+) T cell interactions

Project description:This study investigates immune-related gene expression profiles associated with spatial interactions between PD-L1-positive tumor-associated macrophages (TAMs) and CD8-positive T cells in hepatocellular carcinoma (HCC). RNA was extracted from tumor regions of formalin-fixed paraffin-embedded (FFPE) specimens obtained from eight patients who underwent hepatectomy. Targeted RNA sequencing was performed using custom AmpliSeq panels covering cancer progression– and immunity-related genes. Raw sequencing data and processed gene expression matrices are provided to enable downstream reanalysis.

Re-analysis of glycoproteomics data with MSFragger-Glyco

Project description:Reanalysis of submissions PXD011533 and PXD009476 using MSFragger-Glyco mode. Processed MSFragger results files (pepXML) and PSM tables (psm.tsv) supporting MSFragger-Glyco manuscript (Fast and Comprehensive N- and O-glycoproteomics analysis with MSFragger-Glyco. Recent advances in methods for enrichment and mass spectrometric analysis of intact glycopeptides have produced large-scale glycoproteomics datasets, but interpreting this data remains challenging. We present MSFragger-Glyco, aa new glycoproteomics mode of the MSFragger search engine, called MSFragger-Glyco, for fast and sensitive identification of N- and O-linked glycopeptides and open glycan searches. Reanalysis of recent N-glycoproteomics data resulted in annotation of 80% more glycopeptide-spectrum matches (glycoPSMs) than previously reported. In published O-glycoproteomics data, our method more than doubled the number of glycoPSMs annotated when searching the same glycans as the original search and yielded 4-6-fold increases when expanding searches to include additional glycan compositions and other modifications. Expanded searches also revealed many sulfated and complex glycans that remained hidden to the original search.

Single-cell RNA sequencing reveals acquisition of a FOXP3-positive regulatory-like state in relapsed TFH lymphoma

Project description:Nodal T follicular helper cell lymphomas (nTFHLs) are mature T-cell neoplasms characterized by transcriptional and phenotypic features of TFH cells. In this study, we analyzed relapsed TFH lymphoma samples using single-cell RNA sequencing, TCR repertoire analysis, whole-exome sequencing, and viral detection analysis. Single-cell transcriptomic profiling identified a dominant malignant T-cell population expressing canonical TFH-associated genes, with acquisition of a FOXP3-positive regulatory-like transcriptional state at relapse. T-cell receptor clonotype analysis demonstrated oligoclonal expansion within the malignant compartment. Targeted genomic profiling identified recurrent TET2 mutations together with PLCG1 and TP53 alterations. Viral detection analysis identified EBV sequences but no HTLV-1/2 sequences. Processed Seurat objects, cell-level metadata, mutation annotation tables, and viral detection results are provided.

Osteosarcoma patient RNA sequencing data matrix

Project description:This dataset contains processed RNA sequencing expression matrices derived from osteosarcoma patient samples. A total of 40 clinical specimens were analyzed, including 30 primary osteosarcoma tumor tissues and 10 non-sarcoma tissues. Raw sequencing data were preprocessed to generate normalized gene expression matrices suitable for downstream bioinformatic analyses, such as differential expression and pathway enrichment studies.
