Single Nuclei and Spatial Transcriptomic Datasets in Brain Metastases

ABSTRACT: We performed single nuclei and spatial transcriptomic sequencing on a cohort of solid tumor human brain metastasis specimens resected at Duke University Medical Center from 1998 to 2022. This includes 23 single nuclei specimens, 12 Visium standard specimens, and 4 Xenium specimens. These samples encompass metastases from lung cancer, breast cancer, melanoma, and sarcoma primaries. Analysis of these data revealed novel tumor-microenvironment cell-cell interactions associated with patient survival.

Single-nucleus RNA-seq (10x Genomics Flex) of wild-type C57BL/6J mouse spleen following Plasmodium berghei ANKA infection, generated as a transcriptome-wide reference for the SpatialBench spatial transcriptomics benchmark

Project description:This dataset provides single-nucleus RNA-sequencing (snRNA-seq) profiles of wild-type mouse spleen, generated as a matched, transcriptome-wide reference for the SpatialBench resource benchmarking high-resolution spatial transcriptomics platforms (Visium HD, Xenium and MERSCOPE). Spleens were collected from C57BL/6J mice infected intravenously with Plasmodium berghei ANKA to induce splenic germinal-center formation, then drug-cured with chloroquine and pyrimethamine, and processed into formalin-fixed paraffin-embedded (FFPE) blocks. Nuclei were isolated from FFPE scrolls by pestle dissociation (10x Genomics CG000632) and profiled with the probe-based 10x Genomics Chromium Fixed RNA Profiling (Flex) singleplexed assay (CG000691), targeting ~10,000 nuclei per sample. These nuclear profiles were used for cell-type annotation and gene-level concordance benchmarking against the matched spatial datasets.

Spatial localisation of human skin fibroblasts

Project description:We generate Visium 10x data from healthy skin (n=2) and inflamed atopic dermatitis skin (n=1). We generate Xenium 10x data from non-lesional atopic dermatitis skin (n=2) and inflamed atopic dermatitis skin (n=1). We use these datasets to locate skin fibroblast subtypes identified from scRNA-seq.

Single-cell RNA sequencing of CD45+ immune cells across primary tumor, sentinel tumor-draining lymph node, and axillary lymph node in treatment-naive triple-negative breast cancer

Project description:Regional lymph node metastasis critically influences distant metastatic progression, anti-tumor immunity, and patient prognosis in triple-negative breast cancer (TNBC). In this study, fresh surgically resected specimens from treatment-naive TNBC patients were collected and CD45+ immune cells were isolated for single-cell RNA sequencing to characterize immune remodeling across matched primary tumors, sentinel tumor-draining lymph nodes (S-TDLNs), and secondary axillary lymph nodes (ALNs). The overall project integrated scRNA-seq with imaging mass cytometry, Visium and Xenium spatial transcriptomics, and multiplex immunofluorescence. This GEO submission contains processed scRNA-seq expression matrices and associated metadata only. Raw sequencing data have been deposited previously in in the Genome Sequence Archive (GSA) for human data, and the GSA ID is HRA010347.

This study systematically characterised immune cell dynamics across paired primary tumours, sentinel tumour-draining lymph nodes (S-TDLNs), and secondary axillary lymph nodes (ALNs) from treatment-naïve triple-negative breast cancer (TNBC) patients using integrated multi-omics approaches, including imaging mass cytometry, single-cell RNA sequencing, Visium and Xenium spatial transcriptomics, and multiplex immunofluorescence. Xenium profiling was performed on FFPE lymph node sections spanning different metastatic stages to resolve high-resolution spatial organisation, neighbourhood complexity, and immune cell co-localisation during sequential lymph node metastasis.
