The single-nucleus RNA-seq of AAV-Abeta42 injected hippocampus of crab-eating macaque

ABSTRACT: In our previous work, we found that hippocampal injection of AAV-Aβ42 induced robust Aβ deposition, increased abnormal phosphorylated tau (pTau) pathology, and neurodegeneration in the aged hippocampus, but not in young monkeys. To investigate the mechanisms underlying this age-dependent difference, we performed single-nucleus RNA sequencing (snRNA-seq) on monkeys at two developmental stages.

CD5L promotes phagocytic removal of Amyloid β oligomers and improves cognitive function in a mouse model of Alzheimer's disease [RNA-Seq]

Project description:Alzheimer's disease (AD), a neurodegenerative disorder, is the leading cause of dementia. Amyloid-beta (Aβ) and tau are major contributors to AD onset and progression. Here, we investigate the therapeutic potential of CD5L, a macrophage-specific secretory protein, in reducing Aβ accumulation and improving AD pathology. CD5L directly binds to Aβ, particularly the neurotoxic Aβ42, and blocks their aggregation. Moreover, CD5L enhances microglial phagocytosis against several forms of Aβ40 and Aβ42. In 5xFAD mice, a well-established AD murine model, forced expression of CD5L reduced Aβ plaque size and number. RNA sequencing revealed that CD5L promotes phagocytic activity in microglia within the 5xFAD mouse brain. Furthermore, adeno-associated virus (AAV)-mediated delivery of CD5L improved cognitive function, as demonstrated by enhanced performance in the T-maze test. These findings highlight the role of CD5L in inhibiting Aβ aggregation and facilitating Aβ clearance via enhanced phagocytosis, offering a promising therapeutic strategy for AD.

Cultures of hiPS cells and their differentiation into neuronal cells

Project description:In order to identify endogenous factors that modulate Aβ production, we performed a transcriptome analysis on neuronal cells derived from human induced pluripotent stem cells (hiPS) because these cells changed the Aβ production during neuronal differentiation. When the expression of APP and the ratio Aβ42/40 of the secreted proteins were measured at days 38, 45, and 52 during differentiation, both APP expression and the secretion of Aβ40 and Aβ42 at days 45 and 52 were significantly increased compared to those at day 38. Furthermore, the ratio of Aβ42/40 was dramatically reduced at days 45 and 52 compared to that at day 38. We hypothesized that transcriptional changes during the differentiation into neuronal cells may affect APP production and/or processing. To test this hypothesis, we performed microarray analyses using three independent neuronal cell cultures that were differentiated from each of three hiPS cells, namely 201B7, 253G4, and AD4F-1 (nine cell lines in total). Total RNA was prepared at three differentiation time points (days 38, 45, and 52) and subjected to an Affymetrix Gene Chip Human Exon 1.0 ST array. Compare between samples from 38-day cultures and samples from 45- and 52-day cultures.

Proteomic analysis of the entorhinal cortex and CA1 subfields of the hippocampus of macaques injected with tau seeds from Alzheimer’s brain

Project description:The "prion-like" features of Alzheimer’s disease (AD) tauopathy and its relationship with amyloid β (Aβ) has never been experimentally studied in primates phylogenetically close to humans. We injected 17 macaques in the entorhinal cortex with nanograms of tau proteopathic seeds purified from AD brains or control extracts from aged-matched healthy brains, with or without intracerebroventricular co-injections of recombinant Aβ oligomers. After neuropathological examination of the macaque’s brain, we also performed mass spectrometry-based proteomics of macaques’ entorhinal cortex and CA1 to study the spatial response (local and distant) to tau seeds injections (and its modulation by oligomeric Aβ).

Microglial response to Aβ and prostaglandin-E2 EP4 receptor activation

Project description:A persistent and non-resolving inflammatory response to accumulating Aβ peptide species is a cardinal feature in the development of Alzheimer's disease (AD). In response to accumulating Aβ peptide species, microglia, the innate immune cells of the brain, generate a toxic inflammatory response that accelerates synaptic and neuronal injury. Many pro-inflammatory signaling pathways are linked to progression of neurodegeneration. However, endogenous anti-inflammatory pathways capable of suppressing Aβ-induced inflammation represent a relatively unexplored area. Here we hypothesized that signaling through the prostaglandin-E2 (PGE2) EP4 receptor potently suppresses microglial inflammatory responses to Aβ42 peptides. In cultured microglial cells, EP4 stimulation attenuated levels of Aβ42-induced inflammatory factors and potentiated phagocytosis of Aβ42. Microarray analysis was performed and demonstrated that EP4 stimulation broadly opposed Aβ42-driven gene expression changes in microglia, with enrichment for targets of IRF1, IRF7, and NF-κB transcription factors.

Use of the Illumina EPIC methylation array for epigenomic research in the crab-eating macaque (Macaca fascicularis)

Project description:Among the 865,918 probes in the Illumina DNA methylation arrays MethylationEPIC BeadChip, a total of 183,509 probes (21.2%) were selected as high-confidence array probes in the crab-eating macaque. Subsequent comparisons revealed that the data from these probes showed good concordance with other DNA methylation datasets of the crab-eating macaque. The selected high-confidence array probes would be useful for high-throughput DNA methylation assays of the crab-eating macaque.

Phagocytes as Plaque Catalysts: Human Macrophages Generate Seeding-Competent Aβ42 Fibrils with Cross-Seeding Activity

Project description:The prevailing view frames microglia and macrophages as guardians against amyloid beta (Aβ) accumulation in Alzheimer’s disease (AD). Here, we overturn this paradigm by demonstrating that human phagocytic cells—including differentiated THP-1 macrophages and iPSC-derived microglia—are not merely passive responders but active producers of extracellular, seeding-competent Aβ42 fibrils, the amyloid species most strongly linked to parenchymal plaque formation and neurodegeneration. These cell-generated aggregates differ structurally and functionally from synthetic fibrils, exhibiting heightened seeding activity and the ability to cross-seed tau aggregation, a key driver of AD progression. Notably, Aβ42 fibril formation in this system requires active cellular processes and is exacerbated by loss of TREM2, a major AD risk gene. Transcriptomic profiling reveals an early inflammatory response resembling microglial states observed in human AD models, positioning this system as a tractable, human-relevant platform to dissect the interplay between Aβ aggregation, innate immunity, and genetic susceptibility. Our findings suggest that macrophages and microglia play a dual role in AD, acting both as responders and inadvertent catalysts of pathogenic amyloid formation, with implications for early therapeutic intervention.

Effect of metronidazole on microglial gene expression and gut microbiome composition in the 5XFAD mice model of Alzheimer's disease

Project description:The gut microbiota and innate immune system play critical roles in Alzheimer’s disease (AD). Bacteroides is elevated in AD patients and correlates with cerebrospinal fluid levels of Aβ and tau. We found that increased amyloid-β (Aβ) plaques in Bacteroides fragilis treated APP/PS1-21 mice were associated with altered cortical expression Aβ processing genes. B. fragilis suppressed peripheral CD4+ T cell production of GM-CSF and IL-4 and transcriptional changes in microglia related to GM-CSF and IL-4 signaling, phagocytosis, and protein degradation. Furthermore, B. fragilis impaired the microglial uptake of intracranially injected Aβ42, whereas Erysipelotrichaceae strains increased uptake. Depleting murine Bacteroidetes with metronidazole decreased amyloid load in aged 5xFAD mice, increased CD4+ T cell GM-CSF production, and activated microglial pathways related to cytokine signaling, phagocytosis and lysosomal degradation. These data suggest that the gut microbiome may contribute to AD pathogenesis by suppressing peripheral cytokines and microglia phagocytic function, leading to impaired immune-mediated Aβ clearance.
