Pooled CRISPR/Cas9 screen identifies chromatin regulatory genes mediating sorafenib resistance in HepG2 hepatocellular carcinoma cells

ABSTRACT: Focused pooled CRISPR/Cas9 screen in HepG2 HCC cells. ~6,000 sgRNAs targeting ~750 chromatin/TF genes (~800 non-targeting controls). 4 conditions: T0, DMSO, sorafenib 2.5 µM IC10, sorafenib 4 µM IC50; 3 replicates each. Project description:mRNA-seq was performed in HepG2 hepatocellular carcinoma cells to characterize transcriptional changes driven by ARID1B loss under sorafenib treatment. Wild-type (WT) and ARID1B-knockout (ARID1B-KO) HepG2 cells were treated with sorafenib (5 µM, 48 h) or DMSO vehicle, with three biological replicates per condition. RNA-seq of human hepatocellular carcinoma cell line Huh7 and immortalized hepatocyte cell line THLE5B treated with experimental compound AD80, Sorafenib, and vehicle for 24 hours

Project description:To delineate the transcriptomic changes induced by AD80 relative to sorafenib, we performed RNA-sequencing (RNA-seq) on HUH7 and THLE5B cells treated for 24 hours with either DMSO, sorafenib, or AD80 near respective growth inhibitory GI50 values. HUH7 cells were plated in 6 well plates, treated for 24 hrs with 0.1% DMSO, 5 µM sorafenib, and 50 nM AD80. Cells were collected in “RNAlater”, a RNA storage buffer, and RNA was collected same day using the Qiagen RNeasy mini kit.
