Bulk RNA sequencing of whole-blood leukocytes from specific pathogen-free and IMPACT4-exposed mice

ABSTRACT: Specific pathogen-free laboratory mice exhibit limited immune maturation because of restricted microbial exposure. To determine how exposure to a defined consortium of enteric microbes alters systemic transcriptional programs, whole blood was collected from specific pathogen-free control mice and mice exposed to the IMPACT4 microbial consortium. RNA was extracted from the blood leukocytes and subjected to bulk RNA sequencing. Gene-expression profiles were compared between the two experimental groups to characterize transcriptional programs associated with microbial exposure and systemic immune maturation.

Improving “mice with natural microbiota” model through controlled microbial exposure

Project description:Laboratory-raised specific pathogen-free (SPF) mice have been indispensable for fundamental scientific research, yet their reliability in predicting human clinical outcomes has been questionable. A major factor contributing to this disconnect is the sanitized housing environment, which deprives laboratory mice of physiological microbial exposure critical for immune maturation. Various approaches have been developed to introduce microbes to SPF mice, aiming to mimic human-like microbial experiences and engender adult human-like immune traits. However, many of these methods suffer from significant variability in pathogen exposure and mortality, driven by the uncontrolled nature of microbial exchange. Here we present a simple gavage-fomite (GaF) method that provides controlled exposure to a diverse array of pathogens and commensal while limiting mortality. GaF-treated mice exhibited consistent microbial exposure histories, robust immune maturation characterized by mucosal T-cell distribution and elevated serum inflammatory cytokines, and a systemic immune transcriptional signature closely aligned with that of adult humans. Furthermore, these mice demonstrated enhanced protection against a virulent bacterial challenge. The improved reproducibility, simplicity and effectiveness of the GaF method provides a valuable tool for generating “mice with natural microbiota”, enabling widespread adoption and advancement of both basic and translational research across institutions.

Single-cell transcriptome analysis reveals the association between ketone body synthesis and morphogenic profile of intestinal epithelia in neonatal mice II

Project description:The intestinal epithelium undergoes robust maturation postnatally, yet its early-life characteristics remain poorly understood. Using single-cell RNA sequencing, we analyzed intestinal epithelial cells from neonatal and juvenile mice reared under both specific pathogen-free and germ-free conditions. Among the various cell types comprising the intestinal epithelia, we found that enterocytes, in particular, exhibit markedly different features between these stages. Enterocytes of neonatal mice show reduced expression of secretory host defense-related genes independently of microbial colonization. Conversely, neonatal enterocytes display upregulation of ketogenesis-related genes, which correlates with high expression of genes contributing to cell morphogenesis rather than serving primarily as an energy source. These findings provide novel insights into early-life maturation of intestinal epithelia offering implications for understanding neonatal intestinal pathologies.

Analysis of CD8+ T cell of BCD mice

Project description:The gut microbiome has garnered attention as an effective target to boost immunity and improve cancer immunotherapy. We found that B cell defective (BCD) mice, such as µ membrane targeted deletion (µMT) and activation-induced cytidine deaminase (AID) knockouts (KO), have elevated anti-tumor immunity under specific-pathogen-free but not germ-free conditions. Microbial dysbiosis in these BCD mice enriched the type I interferon (IFN) signature in mucosal CD8+ T cells, resulting in upregulation of the type I IFN-inducible protein stem cells antigen-1 (Sca-1). Among CD8+ T cells, naïve cells predominantly circulate from the gut to periphery, and those that had migrated from the mLN to the periphery had significantly higher expression of Sca-1. The gut-educated Sca-1+ naïve subset is endowed with enhanced mitochondrial activity and anti-tumor effector potential. The heterogeneity and functional versatility of the systemic naïve CD8+ T cell compartment was revealed by single cell analysis and functional assays of CD8+ T cell subpopulations. These results indicate one of the potential mechanisms through which microbial dysbiosis regulates anti-tumor immunity.

IL-1 Mediates Microbiome-Induced Inflamm-Aging of Hematopoietic Stem Cells

Project description:Mature blood cells are maintained throughout life by hematopoietic stem cells (HSC). With aging, both HSC self-renewal as well as multi-lineage differentiation fidelity decline, a process determined by cell-intrinsic and –extrinsic factors. We here studied which aging-associated bone marrow (BM) alterations contribute to this process. Aged specific pathogen free (SPF) WT mice have increased systemic levels of microbial compounds compared to their young counterparts. This associates with increased steady-state IL-1a/b production by multiple BM cell populations. Aging-associated inflammatory transcriptional signatures and functional myeloid-differentiation bias in HSCs were mitigated in aged IL-1R1KO SPF and WT germ-free mice. Moreover, myeloid cells from aged mice produce more IL-1b and aged mice show higher and more durable IL-1a/b increase to lipopolysaccharide (LPS) challenges. Reducing inflammatory burden in aged mice by inhibiting IL-1 signaling or by antibiotic treatment rejuvenate HSCs functions. Collectively we define the microbiome-IL-1-IL1R1 axis as a key driver of HSC aging.

Delayed gut colonization changes future insulin resistance and hepatic gene expression but not adiposity in high-fat diet induced obese mice

Project description:Since the first findings that germ-free mice appeared resistant to diet-induced obesity, an increasing number of studies have emphasized the role of the gut microbiota as a core regulator of host weight gain and metabolism. Rapidly induced fucosylation of intestinal epithelium sustains host-commensal symbiosis during sickness.

Project description:Systemic infection induces conserved physiological responses that include both resistance and ‘tolerance of infection’ mechanisms. Among these responses, temporary anorexia associated with an infection is often beneficial. It poses, however, a problem for the trillions of microbes residing in the gastrointestinal tract, as they also experience reduced substrate availability. We hypothesized that under anorectic conditions caused by infection, the host might activate protective mechanisms to support the gut microbiota during the acute phase of the disease. Here, we report that systemic exposure to Toll-like receptor (TLR) ligands causes rapid α1,2-fucosylation of the small intestine epithelial cells (IEC). The process requires sensing of TLR agonists and production of IL-23 by dendritic cells, activation of innate lymphoid cells and expression of α1,2-Fucosyltransferase-2 (Fut2) by IL-22-stimulated IECs. Fucosylated proteins are shed into the lumen and fucose is utilized by microbiota, as shown using reporter bacteria and by transcriptional profiling of the gut microbiome. Fucosylation also reduces the expression of bacterial virulence genes within the commensal gut microbiome and improves host tolerance of the mild pathogen Citrobacter rodentium. Thus, rapid IEC fucosylation appears to be a protective mechanism that utilizes the host’s resources to maintain host-microbial interactions during pathogen-induced stress.
