Project description:Short-read sequencing of nascent RNA from exponentially growing S. pombe cells was employed to quantify co-transcriptional splicing and expression levels. Nascent RNA was prepared from the yeast chromatin fraction (Carrillo Oesterreich, Preibisch, Neugebauer, Mol Cell 2010). Single-end Illumina sequencing data were generated from chromatin-associated, non-polyadenylated RNA (nascent RNA) and cytoplasmic mRNA for reference. In an experiment to test for splicing-associated gene expression changes cells were treated with 10mM Caffeine for 15minutes and nascent and mRNA-seq data were generated subsequently.

Project description:The transcriptional coactivator YAP is the key downstream effector of the Hippo pathway. YAP overexpression in the developing mouse brain results in excessive expansion of the neural progenitor pool and severe perturbation of brain development. Nf2/Merlin is a tumor suppressor whose mutations are found in many human cancers. Loss of Merlin during brain development causes overexpansion of the neural progenitor pool. We used microarrays to identify the gene expression changes caused by YAP overexpression and Nf2 deletion.

Project description:We carried out CFIm25 KD experiments in H9 cell line (hESCs). After poly(A+)-seq, we found the expression of hundreds of genes were changed. To investigate if the effect is a direct or indirect effect of CFIm25 KD, we next carried out 3Flag-CFIm25 overexpression in CFIm25 KD cells for gene-rescue experiments. After we obtained this cell line, here we performed poly(A+)-seq in control H9 and (CFIm25 KD+ 3Flag-CFIm25 overexpression)H9 cell lines. The goal of this experiment is to investigate if CFIm25 overexpression could rescue the gene expression phenotype caused by CFIm25 KD.

Project description:In Schizosaccharomyces pombe, over 90% of transcription factor genes are nonessential. Moreover, the majority do not exhibit significant growth defects under optimal conditions when deleted, complicating their functional characterization and target gene identification. Here, we systematically overexpressed 99 transcription factor genes with the nmt1 promoter. Screening the overexpression array revealed that 64 transcription factor genes exhibited reduced fitness when ectopically expressed. Cell cycle defects were also often observed. We further investigated three uncharacterized transcription factor genes (toe1+-toe3+) which displayed cell elongation when overexpressed. Ectopic expression of toe1+ resulted in a G1 delay while toe2+ and toe3+ overexpression produced an accumulation of septated cells with abnormalities in septum formation and nuclear segregation, respectively. Transcriptome profiling and ChIP-chip analysis of the transcription factor overexpression strains indicated that Toe1 activates target genes of the pyrimidine-salvage pathway, while Toe3 regulates target genes involved in polyamine synthesis. We also found that ectopic expression of the putative target genes SPBC3H7.05c, and dad5+ and SPAC11D3.06 could recapitulate the cell cycle phenotypes of toe2+ and toe3+ overexpression, respectively. Furthermore, the phenotypes of toe1+and toe2+ overexpression could be suppressed by deletion of the putative target genes urg2+ and SPAC1399.04c, and SPBC3H7.05c, SPACUNK4.15 and rds1+, respectively. This study implicates new transcription factors and metabolism genes in cell cycle regulation and demonstrates the potential of systematic overexpression analysis to elucidate the function and target genes of transcription factors in S. pombe. We generated 3 overexpression microarrays and 2 deletion microarray with dye swaps, 3 deletion microarrays with drug treatments with dye swaps, 1 deletion single replicate microarray experiment, and 3 single replicate chIP-chip experiments. The effect of the mutant strains were all compared to wild type or empyty vector strains except for two experiments one that looked at the toe1 mutant with and without chlorpromazine and another that looked at wild type with and without chlorpromazine.

We used a double-transgenic system to overexpress YAP in the developing mouse brain by crossing mice carrying a doxycycline-dependent allele of YAP1-S127A (TetO-YAP1) with those expressing the reverse tetracycline-dependent transactivator rtTA under the control of the neural progenitor-specific Nestin promoter (Nes-rtTA) and feeding the dam with doxycycline-containing food (200 mg/kg) from E7.5. We conditionally deleted Nf2 using the telencephalon-specific Emx1-Cre.

Project description:Burkholderia cenocepacia J2315 belongs to the ET12 lineage which has caused outbreaks among cystic fibrosis patients worldwide. Strains belonging to the ET12 lineage are characterized by the presence of the “Burkholderia cepacia epidemic strain marker” (BCESM). This marker is located on a genomic island involved in virulence, but the exact function of many genes in the BCESM region remains unknown. In the present study we investigated the function of three of these genes (BCAM0257, BCAM0258 and BCAM0259). We created overexpression mutants and performed a transcriptome analysis of the toxin (BCAM0258) overexpression mutant.
