Project description:The adenosine deaminase acting on RNA (ADAR) enzymes deaminate adenosine to inosine in double-stranded (ds)RNA. Mammals express two catalytically active enzymes: ADAR1, which is ubiquitously expressed and essential for innate immune homeostasis, and ADAR2, which is enriched in the brain and vascular system. Here, we investigate the ADAR2 interactome and uncover a shared interaction network with ADAR1, including multiple components of the RNA exosome complex, a multi-subunit RNase involved in RNA processing, turnover, and surveillance. The interactions between ADARs and RNA exosome components is nuclear, and resistance to RNase A treatment implies their close proximity. We validated these interactions by immunoprecipitation of both endogenous and epitope tagged ADAR proteins in multiple cell lines and mapped the interaction interfaces to their dsRNA-binding domains. Exploiting an MS2–MCP tethering system, we show that recruitment of ADAR1 or ADAR2 to the 3’UTR of a reporter transcript decreases its stability. This decrease in RNA levels was reversed when EXOSC3 was depleted, demonstrating that this destabilizing effect of ADARs on RNA is via the RNA exosome complex. Finally, knockdown of ADARs perturbs rRNA processing, a canonical function of the nuclear exosome, demonstrating a cellular consequence of disrupting ADAR–exosome interactions.

Project description:Adenosine to inosine (A-to-I) RNA editing, which is catalyzed by adenosine deaminases acting on RNA (ADAR) family of enzymes ADAR1 and ADAR2, has been shown to contribute to multiple cancers. However, other than chronic myeloid leukemia (CML) blast crisis, relatively little is known about its role in other types of hematological malignancies. Here, we found that ADAR2, but not ADAR1 and ADAR3, was specifically downregulated in the core binding factor (CBF) AML with t(8;21) or inv(16) translocations. In t(8;21) AML, RUNX1-driven transcription of ADAR2 was repressed by the RUNX1-ETO AE9a fusion protein in a dominant negative manner. Further functional studies confirmed that ADAR2 could suppress leukemogenesis specifically in t(8;21) and inv16 AML cells dependent on its RNA editing capability. Expression of two exemplary ADAR2-regulated RNA editing targets COPA and COG3 inhibited clonogenic growth of human t(8;21) AML cells. Our findings support a hitherto unappreciated mechanism leading to ADAR2 dysregulation in CBF AML and highlight the functional relevance of loss of ADAR2-mediated RNA editing to CBF AML.

Project description:Adenosine deaminase acting on RNA 2 (ADAR2) catalyzes adenosine-to-inosine RNA editing and contributes to multiple aspects of post-transcriptional regulation. Proximity-labeling (BioID) studies have previously defined the proximal protein environment of ADAR2. To complement these datasets and identify stably associated proteins, we performed Strep-tag affinity purification coupled to label-free LC–MS/MS. Doxycycline-inducible 293 T-REx cells expressing N-terminally Strep II–HA–tagged ADAR2 were used to isolate ADAR2-containing complexes under native conditions, followed by high-resolution mass spectrometric identification and quantification of co-purifying proteins. The resulting ADAR2 interactome shows significant overlap with our previously defined ADAR1 interaction network, as well as with publicly available ADAR2 proximity-labeling datasets, supporting the robustness and reproducibility of ADAR-associated protein complexes across methods and studies. This dataset provides a focused map of the stable ADAR2 interactome. This proteomic data form the basis of the first figure in the associated ADAR–exosome manuscript and complement existing proximity-labeling data by defining stable ADAR2 protein complexes.

Project description:RNA editing by adenosine deaminases acting on RNA (ADARs) is an evolutionarily conserved posttranscriptional modification essential for organismal development and normal cell function. Three catalytically active ADARs are conserved in mammals: two isoforms of ADAR1 referred to as ADAR1-p150 and ADAR1-p110, as well as ADAR2. All recognize and edit double-stranded RNA (dsRNA) structures but demonstrate target specificity and selectivity that dictate the unique essential biological functions of the three enzymes. The editing activity of ADAR1-p150 suppresses autoimmune responses against self-RNA structures, whereas ADAR1-p110 and ADAR2 have other primary functions. To better understand the mechanism of target selection by ADARs, we developed TSniffer, which allows accurate de novo identification of edited transcripts and quantification of the extent of editing within each transcript. We found that 17-40% of protein coding transcripts in mice, ferrets, and humans are edited by ADARs. Individual transcripts can harbor hundreds and thousands of editing sites, mostly within inverted retrotransposable elements. For human transcripts, we found differential editing by ADAR1 and ADAR2, aligning with a supportive role for ADAR2, while some targets were dominantly edited by ADAR1. Relying only on RNA-seq data and reference genome, TSniffer represents a novel tool to decipher the role of ADAR editing in different physiological states including disease models. Its unbiased approach is suitable for any organism.

Project description:Among the various modifications of RNA, adenosine-to-inosine RNA editing, catalyzed by adenosine deaminase acting on RNA (ADAR) family, ADAR1 and ADAR2, is the most common nucleotide conversion in mammalian cells. The pathological relevance of ADARs expression has been highlighted in recent human genetic studies. Low expression of the ADAR2 gene is correlated with poor prognosis in breast cancer patients, but the underlying mechanism remains unclear. In this study, we constructed ADAR2-knockdown (ADAR2-KD) murine breast cancer 4T1 cells and found their reduced susceptibility to chemotherapeutic drug doxorubicin. Downregulation of ADAR2 induced the expression of P-glycoprotein (P-gp), resulting in a reduction of intracellular accumulation of doxorubicin. The upregulation of P-gp occurred at the post-transcriptional level due to the decreased miR-195a-3p function. The search for the underlying cause of the induction of P-gp expression in ADAR2-KD 4T1 cells led to the identification of circular RNA (circRNA) circHif1a as a sponge for miR-195a-3p. Indeed, overexpression of circHif1a inhibited miR-195a-3p function, resulting in the upregulation of P-gp expression. Taken together, the decreased expression of ADAR2 in breast cancer plays a critical role in cellular susceptibility to doxorubicin through the regulation of circRNA/miRNA/P-gp pathway. Our findings may contribute to the elucidation of the mechanism of anticancer drug resistance in breast cancer, leading to the overcoming of chemo-resistance.
