A scalable derivative-free optimizer trained through learning to optimize approach to interpret drug response mechanism network

Project description:With the emergence of various drug-based treatment strategies, many drug response prediction models have been developed to understand their effects. However, in order to gain comprehensive understanding of a drug response, a prediction model should reflect the underlying biological mechanisms, but the current models suffer from interpretability and scalability problems. Machine learning-based prediction models base their predictions on inferred features, which usually are not well correlated with biological mechanisms, posing a challenge on interpretability of its response predictions. In this regard, using Boolean modeling schemes may allow interpretations on mechanisms that contribute to a particular response, but optimizing Boolean models is difficult because of their high dimensional search space and discontinuous loss function. Here, we developed a scalable derivative-free optimizer for weighted sum Boolean network through meta-reinforcement learning. By using graph network and coordinate-wise policy, our learned optimizer can optimize high dimensional Boolean networks containing over 100 parameters of arbitrary structure, showing higher sample efficiency compared with other meta-heuristic algorithms. The optimized Boolean networks successfully predict the drug responses congruent with public databases and in-house experimental data. Moreover, mechanistic analysis of optimized networks shows reliable interpretability of the predictions by meaningful suggestions of known basket trial drug response prediction markers.

A machine learning classifier was built to predict ER status using only three gene features.

Project description:The RNA polymerase II core promoter is the site of convergence of the signals that lead to the initiation of transcription. Here, we perform a comparative analysis of the downstream core promoter region (DPR) in Drosophila and humans by using machine learning. These studies revealed a distinct human-specific version of the DPR and led to the use of the machine learning models for the identification of synthetic extreme DPR motifs with specificity for human transcription factors relative to Drosophila factors, and vice versa. More generally, machine learning models could be analogously used to design synthetic promoter elements with customized functional properties.

Deciphering dermatological distinctions: Cornulin as a discriminant biomarker between Basal Cell Carcinoma and Squamous Cell Carcinoma detected through E-biopsy and Machine Learning

Project description:Background: Clinical misdiagnosis between cutaneous squamous cell carcinoma (cSCC) and basal cell carcinoma (BCC) poses treatment challenges and carries risks of recurrence, metastases, and increased morbidity and mortality. Objective: We aimed to identify discriminant proteins markers for cSCC and BCC using a minimally invasive proteome sampling method called e-biopsy, employing electroporation for non-thermal cell permeabilization and machine learning. Methods: E-biopsy facilitated ex vivo proteome extraction from 21 cSCC and 21 BCC pathologically validated human cancers. LC/MS/MS profiling of 126 proteomes was followed by Machine Learning analysis to identify proteins distinguishing cSCC from BCC. For identified panel validation, we used proteomes sampled by e-biopsy from unrelated 20 cSCC and 46 BCC human cancers, and differential expression analysis of published transcriptomics. The most commonly chosen discriminant biomarker by machine learning models, cornulin, was also validated using fluorescent immunohistochemistry. Results: 192 proteomes sampled from 108 patients were analyzed. Machine Learning-based approaches resulted in a set of 11 potential biomarker proteins that can be used to construct a model with 95.2% average cross-validation accuracy, BCC precision of 93.6±14.5%, cSCC precision of 98.4±7.2%, specificity of 97.7±11.8%, and per-patient sensitivity 92.7±15.3%. Protein-protein interaction analysis revealed a novel interaction network connecting 10 of the 11 resulted proteins. Histological and transcriptomic validation confirmed cornulin as a discriminant marker significantly lower in cSCC than in BCC. Conclusions: E-biopsy combined with machine learning provides a novel approach to molecular biomarkers sampling from skin for biomarker detection and differential expression analysis between cSCC and BCC

Deep learning-guided discovery of a narrow-spectrum antibiotic against Acinetobacter baumannii

Project description:Acinetobacter baumannii is a nosocomial Gram-negative pathogen that often displays multidrug-resistance due to its robust outer membrane and its ability to acquire and retain extracellular DNA. Moreover, it can survive for prolonged durations on surfaces and is resistant to desiccation. Discovering new antibiotics against A. baumannii has proven challenging through conventional screening approaches. Fortunately, machine learning methods allow for the rapid exploration of chemical space, increasing the probability of discovering new chemical matter with antibacterial activity against this burdensome pathogen. Here, we screened ~7,500 molecules for those that inhibited the growth of A. baumannii in vitro. We trained a deep neural network with this growth inhibition dataset and performed predictions on the Drug Repurposing Hub for structurally novel molecules with activity against A. baumannii. Through this approach, we discovered abaucin, an antibacterial compound with narrow-spectrum activity against A. baumannii, which could overcome intrinsic and acquired resistance mechanisms in clinical isolates. Further investigations revealed that abaucin perturbs lipoprotein trafficking through a mechanism involving LolE, a functionally conserved protein that contributes to shuttling lipoproteins from the inner membrane to the outer membrane. Moreover, abaucin was able to control an A. baumannii infection in a murine wound model. Together, this work highlights the utility of machine learning in discovering new antibiotics and describes a promising lead with narrow-spectrum activity against a challenging Gram-negative pathogen.
