Density Transfer Data for Lachancea waltii DNA Replication Profile

Project description:Array data detailing the progression of DNA replication in the yeast Lachancea waltii. L. waltii cells were pregrown in heavy isotope medium and synchronized at early S phase. They were then released into normal medium, wherein DNA replication proceeds. Replicated DNA molecules are thus of heavy-light (HL) composition as compared to unreplicated molecules, which are heavy-heavy (HH). 4 time points were taken and the percent of heavy-light DNA was determined at each time point. The heavy-heavy and heavy-light DNA molecules were separated by ultracentrifugation, differentially labeled, and hybridized to a genomic array for L. waltii. The array thus shows the progression of DNA replication.

Project description:Human pluripotent stem cells (both embryonic and induced pluripotent by reprogramming) were differentiated into hepatic-like cells inside microfluidic culture chambers and in conventional culture systems. Conditioned media and cell lysates were harvested and analyzed. Before starting the differentiation protocol, cells were labeled with the technique "stable isotope labeling with amino acids in cell culture" (SILAC). Then, heavy cells were used in microfluidics and light cells were used in conventional culture system for a relative quantitative comparison.

SILAC-based protein quantification in RKO cells with stable TRIP6 silencing or vector control

Project description:RKO cells were cultured in SILAC (stable isotope labeling by amino acids in cell culture) DMEM medium. TRIP6 knockdown cells were labeled with heavy lysine (Lys8) and arginine (Arg10), while wild-type TRIP6 cells were cultured with light isotopes. Total proteins were then extracted and analyzed by mass spectrometry. Each experiment consists of 12 fractions and was performed in three independent replicates.

Development and evaluation of a SILAC method for proteomic analysis of rat primary microglia

Project description:Microglia play important and dynamic roles in mediating a variety of physiological and pathological processes during the development, normal function, and degeneration of the central nervous system. We report here the development of a SILAC-labeled model system suitable for mass spectrometry-based proteomic profiling in primary rat microglia. A mixed primary glia culture was first established by isolating newborn brain cells from Sprague-Dawley rats and maintaining the culture in a fetal bovine serum-supplemented and chemically defined media containing either the regular amino acids (light label media) or stable isotope-labeled amino acids (heavy label media). After isolation of microglia from the mixed glia cultures, mass spectrometric analysis indicated that the incorporation efficiency of the heavy-labeled amino acids was between 70-80%. Upon stimulation with bacterial endotoxin lipopolysaccharide to induce classical (M1) activation, the light- and heavy-labeled primary microglia responded indistinguishably as judged by the up-regulation of inducible nitric oxide synthase. More important, the relative quantitation accuracy and proteome coverage obtained by the reported SILAC model allowed for identification of classical microglial activation markers and pathways involved in the proinflammatory response of microglia as determined by bioinformatic analysis. The establishment of this viable primary microglia SILAC model will further expand our capacity for global scale proteomic profiling of pathways mediating the multifaceted microglial responses in various physiological and pathological processes.

Chemical proteomics of RID substrates

Project description:To globally profile the fatty-acylation substrate proteins of RID, we utilized the bioorthogonal chemical reporter Alk-16, an alkynyl-functionalized fatty acid analogue, to metabolically label fatty-acylated proteins in living cells. To identify the substrate proteins of RID, we sought to perform quantitative chemical proteomics experiments by combining the Alk-16 metabolic labeling and stable isotope labeling by amino acids in cell culture (SILAC) . In order to eliminate potential false positives due to isotope labeling and to increase identification reliability, we designed a dual SILAC workflow. In the “Forward” SILAC experiment, cells were cultured in standard SILAC heavy and light media before transfection to express RID-WT and RID-CA, respectively. In the “Reverse” SILAC experiment, the isotope labeling was switched and the heavy- and light-labeled cells were transfected with RID-CA and RID-WT, respectively. Cells were labeled with Alk-16 and the lysates were then mixed equally. The combined lysates were treated with NH2OH, followed by click reaction with azido-biotin, streptavidin enrichment, and trypsin digestion. The resulting peptide samples were analyzed by mass spectrometry for protein identification. The heavy-to-light (H/L) SILAC ratios of identified proteins were quantified to evaluate the extent of enrichment.

Improved SILAC Method for Double Labeling of Bacterial Proteome

Project description:Stable isotope labeling with amino acids in cell culture (SILAC) is a robust proteomics method with the advantages of reproducibility and easy handling. This method is popular for the analysis of mammalian cells. However, amino acid conversion in bacteria decreases the labeling efficiency and quantification accuracy, limiting the application of SILAC in bacterial proteomics to auxotrophic bacteria or single labeling with lysine. In this study, we found that adding high concentrations of isotope-labeled (heavy) and natural (light) amino acids into SILAC minimal medium can efficiently inhibit the complicated amino acid conversions between each other. This simple and straightforward strategy facilitated the full incorporation of amino acids into the bacterial proteome with good accuracy. The high labeling efficiency can be reached in different bacteria by slightly modifying the supplement of amino acids in culture media, promoting the widespread application of SILAC technique in bacterial proteomics.

Escherichia coli proteome during stationary phase

Project description:The aim of this study was to determine the fate of ribosomes and r-proteins. In this respect, SILAC (Stable Isotope Labeled Amino acids in cell Culture) based experimental approach was used. E.coli cells were grown in MOPS medium supplemented with “heavy” labeled arginine (Arg10) and lysine (Lys8). At the mid-log phase, the culture was further supplemented with a 20-fold molar excess of “light” unlabeled arginine (Arg0) and lysine (Lys0), divided into 8 aliquots, and grown for 14 days. Cell samples were collected at day one (24h), day two (48h), and subsequently in 48h intervals over the following 12 days. The quantities of r-proteins in the proteome were determined using SILAC based LC-MS/MS and normalized to the corresponding values of day one.
