DIA proteomic quantitative analysis in different strains of Candida tropicalis treated with and without caspofungin

ABSTRACT: Strain ATCC750 and SLT34 were incubated at 37 °C for 1 h, with or without caspofungin treatment. After protein extraction from each sample, the BCA method was used for protein quantification, followed by trypsin digestion. The resulting peptides from the digested samples were desalted using a C18 Cartridge. An appropriate amount of iRT standard peptides was added to the tryptic peptides of each sample. DIA mass spectrometry analysis was conducted using a OrbitrapTM AstralTM high-resolution mass spectrometer. DIA data was processed with the DIA-NN software.

Project description:Different sample preparation methods were tested for HeLa proteome analysis. A sample obtained using sodium deoxycholate-based lysis allowed identification of the highest number of proteins. For this sample, a dilution series was acquired in triplicates ranging from 0.2ng to 200ng. All measurements were performed on Bruker timsTOF Pro 2 operated in dia-PASEF mode and analysed library-free using DIA-NN 1.8.

Systems biology of blood and tissue for comprehensive analysis of immune response to hepatitis B vaccine in adults

Project description:Protein concentrations of both lysed WBC and plasma samples were measured by the PierceTM Bradford Assay and normalized to contain 10 μg per sample before proceeding with sample digestion using the procedure as previously described44. Peptides were desalted using STop-And-Go Extraction tips (STAGE tips)45, dried using the Vacufuge Plus (Eppendorf) for 45 minutes, then chemically dimethylated with light, medium, and heavy formaldehyde46 for triplex analysis of each timepoint per individual (i.e. two triplex samples were prepared for each individual, with sample from one of the timepoints spiked into both triplexed samples to use a reference). After labeling, samples for each triplex was combined and desalted and dried again using STAGE tips and the Vacufuge Plus. Peptides were resuspended in 30μl of 0.1% formic acid for liquid chromatography and mass spectrometry analysis (LC-MS). A total of 2 μg per sample was injected into the EasynLC-1000 chromatography system (Thermo) with a 50 cm analytical column, packed in-house with C18, coupled to an Impact II Q-TOF mass spectrometer (Bruker Daltonics, Bremen, Germany), with detailed parameters as previously described47. Data was analysed using MaxQuant (v1.5.5.1) with default values and “Match Between Runs” activated, searched against the human Uniprot database (downloaded on 15 July, 2017).

Microflow SWATH data analysed with DIA-NN

Project description:We have developed DIA-NN, an integrated software suite for fully-automated processing of raw SWATH/DIA data. DIA-NN enables deep and confident proteome coverage with fast chromatographic methods, paving the way for a new generation of high-throughput proteomics. This data set illustrates the capabilities of DIA-NN when analysing microflow SWATH data acquired with 19 - 23 minute gradients as well as the use of DIA-NN to generate spectral libraries directly from SWATH/DIA data.

Benchmarking DIA data analysis workflows

Project description:Data independent acquisition (DIA) has become a well-established method in LC-MS driven proteomics. Nonetheless, there are still a lot of possibilities at the data analysis level. By benchmarking different DIA analysis workflows through a ground truth sample mimicking real differential abundance samples, consisting of a differential spike-in of UPS2 in a constant yeast background, we provide a roadmap for DIA data analysis of shotgun samples based on whether sensitivity, precision or accuracy is of the essence. Three different commonly used DIA software tools (DIA-NN, EncyclopeDIA and SpectronautTM) were tested in both spectral library mode and spectral library free mode. In spectral library mode we used the independent spectral library prediction tools Prosit and MS2PIP together with DeepLC, next to the classical DDA-based spectral libraries. In total we benchmarked 12 DIA workflows. DIA-NN in library free mode or using in silico predicted libraries shows the highest sensitivity maintaining a high reproducibility and accuracy.

Identification of a novel set of DNA methylation markers in bladder cancer using MBD-methylCap/seq and urine DNA screening in a Chinese population

Project description:The aim of the present study was to identify novel DNA methylation markers in bladder cancer (BCa) through genome-wide profiling of bladder cancer cell lines and subsequent MSP screening in urine samples. Experimental Design: MBD methylCap/seq was carried out to screen differentially methylated CpG islands using two BCa cell lines (5637 and T24) and two normal bladder mucosa (BM) samples. The top one hundred most hypermethylated targets were screened using Methylation Specific PCR (MSP) in small and big cohort of urine samples from BCa patients and normal controls. The diagnostic performance of the gene panel was further evaluated in different clinical scenarios. Results: In total, 1,627 gene promoter regions hypermethylated in BCa cell line were identified in genomic level methylation profiling. The followed screening procedure in clinical urine sample generated eight genes (VAX1, KCNV1, ECEL1, TMEM26, TAL1, PROX1, SLC6A20, and LMX1A) capable of differentiating BCa from normal control. Subsequent validation in a large sample size enabled the optimisation of 5 methylation targets (VAX1, KCNV1, TAL1, PPOX1 and CFTR) for BCa diagnosis with sensitivity and specificity of 86.32% and 87.13%, respectively. In addition, VAX1 and LMX1A methylation could predict the tumour recurrence. Conclusions: Tumor specific biomarkers of BCa could be established by first performing genome level methylation profiling with cell lines and then screening the potential targets in urine samples. The panel of methylated genes identified was promising for the early non-invasive detection and surveillance of BCa. MSK1 regulates luminal cell differentiation and metastatic dormancy in breast cancer

Project description:For many breast cancer (BCa) patients, symptomatic bone metastases appear after years or even decades of latency. How metastatic cells disseminate, and how micrometastatic lesions remain dormant and undetectable yet initiate colonization, are major questions in cancer research. Here we identify and functionally analyse a molecular mechanism involved in bone metastatic latency of estrogen receptor–positive (ER)+ BCa. We developed an in vivo loss-of-function, genome-wide shRNA screening to identify genes relevant for long-latent relapse in BCa. This screen revealed the kinase MSK1 as an important regulator of metastatic dormancy. Importantly, low MSK1 expression associates with early metastasis in ER+ BCa patients. Reduced MSK1 levels impaired cellular differentiation and increased the bone homing and growth capacity of metastatic cells. MSK1 modulates chromatin status at promoters to regulate the expression of luminal differentiation genes, including those for the GATA-3 and FOXA1 transcription factors, which prevent the progression of ER+ BCa towards metastasis. Our results identify the regulation of luminal cell differentiation by MSK1 via modulation of chromatin remodelling to be a key mechanism for controlling metastatic dormancy in BCa. We propose that MSK1 could be a useful marker for stratifying BCa patients as high- or low-risk for early relapse, allowing patients to receive appropriate treatments.

proteome analysis using mass spectrometry (MS) in acute shYthdf2-mediated knockdown of cultured RGCs

Project description:To identify mouse retinal proteomics changes after Ythdf2 knockdown, we extracted the proteomics of E15.5 retina neurons which were cultured and infected with lentiviral shYthdf2 or shCtrl by urea. After using 100 mM TEAB (Sigma) to dilute the urea concentration to less than 2 M in each sample, trypsin (Promega) was then added to digest the proteins overnight at 37 °C. Peptides were further desalted by Strata X C18 SPE column (Phenomenex) and labelled with TMT10plex Mass Tag Labelling kit (Thermo Scientific) according to the manufactural instructions. Finally, the labeled peptides were subjected to HPLC fractionation and LC-MS/MS analysis.

Project description:5mL PAO1 culture was mixed with PaoP5(dap1 mutant) or PaoP5 (MOI=10) for 10 min, and 5mL PAO1(lon mutant) was infected with aoP5(dap1 mutant) (MOI=10) for 10 min. The 1ml sample was then made into pellets. proteomic analysis was performed by Applied Protein Technologies. Biological replication tests were performed 3 times in each group. The samples were lysed with SDT buffer and quantified with BCA protein assay kit. The protein is digested with trypsin and then desalted with a C18 cartridge. The digested peptides were concentrated by vacuum centrifuge, recombined with formic acid, and then analyzed by LC-MS/MS. The peptides were uploaded to a reversed-phase column and connected to a C18 reversed-phase analysis column of formic acid, separated by a linear gradient buffer containing acetonitrile and formic acid at a flow rate of 300 nL/min. The mass spectrometer operates in positive ion mode. The original MS data of each sample were combined, and MaxQuant 1.5.3.17 software was used for identification and quant
