Functional analyses of miR-210 involvement in the aggressive phenotype of high grade breast tumors

Project description:As miR-210 expression is correlated to poor prognosis both in estrogen-positive and in estrogen-negative breast cancer (BC) patients, we aimed to investigate the biological processes regulated by miR-210 and which may elucidate its function in the aggressive phenotype of high grade breast cancer. We performed in silico functional analyses of the genes deregulated upon miR-210 overexpression in MCF7 BC cell line and upon miR-210 repression in MDA-MB-231 BC cell line using lentiviral transduction. Gene expression profiling analysis of these cells revealed the deregulation of genes involved in several biological pathways including cell adhesion, extracellular structure organization, epithelial cell proliferation, cell division, cell cycle and immune response. MCF-7 cells overexpressing miR-210 (or control) and MDA-MB-231 cells in which miR-210 (or control) is repressed were used for RNA extraction and hybridization on Affymetrix microarrays.

Microarray analyses of microRNA expressions in comparison with immortal healthy mammary epithelial cells, breast cancer cells, and long-term-cultured breast cancer stem cells

Project description:RNA extraction and microarray analysis total RNA from immortalized normal mammary epithelial cells (184A1, MCF-12A), breast cancer cells (MDA-MB-231, MCF-7, MDA-MB-468, SK-BR-3), BCSC (MDA-MB-231SC, MCF-7SC, XM322, XM607). MDA-MB-231SC and MCF-7SC originating from breast cancer cell lines; XM322 and XM607 derived from clinical specimens which had been described in previous submission (E-MTAB-5057). The miRNA profiling was performed using Agilent miRNA array. Microarray experiments were conducted according to the manufacturer's instructions. To select the differentially expressed genes, we used threshold values of ≥ 2 and ≤ −2-fold change and a Benjamini-Hochberg corrected p value of 0.05. The data was Log2 transformed and median centered by genes using the Adjust Data function of Cluster 3.0 software then further analyzed with hierarchical clustering with average linkage (genes which value more than 100 were evaluated).

Lysine acetolome of breast cancer-derived small extracellular vesicles reveals specific acetylation pattern for metabolic enzymes

Project description:Cancer-derived small extracellular vesicles have been proposed as promising potential biomarkers for diagnosis and prognosis of breast cancer (BC). We performed a proteomic study of lysine acetylation of breast cancer-derived small extracellular vesicles (sEVs) to understand the potential role of the aberrant acetylated proteins in the metastasis and progression of BC. Three cell lines were used as models for this study: MCF10A (non-metastatic), MCF7 (estrogen and progesterone receptor positive, metastatic) and MDA-MB-231 (triple-negative, highly metastatic). For a com-prehensive protein acetylation analysis of the sEVs derived from each cell line, acetylated peptides were enriched using the anti-acetyl-lysine antibody, followed by LC-MS/MS analysis. In total, 118 lysine acetylated peptides of which 22, 58 and 82 have been identified in MCF10A, MCF7 and MDA-MB-231 cell lines, respectively. These acetylated peptides were mapped to 60 distinct pro-teins and mainly identified proteins involved in metabolic pathways. Among those identified acetylated proteins presented in cancer-derived sEVs (MCF7, MDA-MB-231) are proteins associ-ated with glycolysis pathway, annexins and histones. Five enzymes from the glycolytic pathway, present only in sEVs isolated from cancer-derived sEVs cell lines, were validated. These include aldolase (ALDOA), glyceraldehyde-3-phosphate dehydrogenase (GAPDH), phosphoglycerate kinase (PGK 1), enolase (ENO) and pyruvate kinase M1/2 (PKM). For three of these enzymes, ALDOA, PGK 1 and ENO, the specific enzymatic activity was significantly higher in MDA-MB-231 when compared with MCF10A-derived sEVs. This study reveals that sEVs contain acetylated glycolytic metabolic enzymes that could be interesting potential candidates for early BC diagnostics.

Gene Expression Microarrays data from human breast cancer cell lines MDA-MB-468 and SkBr3 treated for 48h with 1mM and 4mM of Metformin with non-treated control samples

Project description:This study was designed to investigate the Metformin mode of action in different subtypes of breast cancer using cell and molecular, and systems biology techniques. To that end, several concentrations of Metformin have been used. Besides, five different breast cancer cell lines representing the five breast cancer phenotypes have been employed in this study. These cell lines were BT-474, MCF-7, MDA-MB-231, MDA-MB-468, and SkBr3 as representative for (Luminal B, Luminal A, Claudin-low, Basal-like, and HER2) subtypes respectively. Interestingly, Metformin treatment significantly reduced cancer cell viability and proliferation while inducing cell apoptosis and enhanced cell necrosis of the Basal-like (MDA-MB-468), although, the less sensitive subtype is HER2 (SkBr3).
