Project description:DR, DPN and DN are common complications in diabetes, and the differentially expressed mRNAs and lncRNAs in these diabetic complications may help to identify the molecular markers for the onset and progression of diseases. In our study, high-throughput sequencing technique was used to analyze the expression profile of mRNA and lncRNA in the peripheral blood of health control, T2DM, DR, DPN and DN patients, in order to determine the differentially expressed transcriptomic profiles changes in diabetic complications and identify the shared and specific biological signaling pathways related to DR, DPN and DN.

Single-cell RNA-sequencing analysis reveals the peripheral immune characteristics of patients with primary membranous nephropathy

Project description:Primary Membranous Nephropathy (PMN) is characterized by dysregulated immune responses, with B and T cells playing critical roles in disease pathogenesis. While significant strides have been made in identifying specific autoantigens and leveraging monoclonal antibodies, the precise immunopathogenic mechanisms underlying immune cell involvement in PMN remain elusive. To comprehensively characterize the cellular, molecular, and immunological landscape, we employed single-cell RNA sequencing (scRNA-seq) on peripheral blood mononuclear cell samples (PBMC) obtained from 6 patients with PMN and 3 healthy controls (NC).We examined the heterogeneity and functional diversity of B cells in PMN. These results offer new insight into pathogenesis and identify new therapeutic targets for PMN.

ProCTLA-4 in anti-tumor immunity

Project description:We developed a prodrug of the anti-CTLA4 antibody, named ProCTLA-4. ProCTLA-4 elicits anti-tumor immune responses with reduced toxicity compared to current CTLA4 blockade therapies. Moreover, compared to currently used Probody Therapeutics targeting CTLA-4, ProCTLA-4 offers significant advantages for enhanced efficacy. Thus, our design establishes an alternative paradigm for antibody therapeutics that enables reduction of irAEs while simultaneously increasing therapeutic efficacy.

Identification of Adipogenesis Subgroups and Immune Infiltration Characteristics in Diabetic Peripheral Neuropathy.

Project description:Dysregulation of adipogenesis is related to diabetic peripheral neuropathy (DPN) pathogenesis, which may be mediated by immune infiltration. Nevertheless, the expression patterns of multiple adipogenesis-related genes and the differences of immune infiltration in different lipid metabolism levels remain unknown. GSE95849, a gene expression matrix containing DPN patients and healthy participants, was downloaded from Gene Expression Omnibus (GEO) database. Differentially expressed adipogenesis-related genes (DEARGs) were screened by overlapping the adipogenesis-related genes with differentially expressed genes (DEGs). DPN patients from GSE24290 and GSE148059 were divided into two adipogenesis subgroups according to the expression of DEARGs. The single-sample gene set enrichment analysis (ssGSEA) was used to estimate the abundance of the immune cells between two subgroups. The analysis of immune infiltration suggested that a variety of immune cells and immune processes were elevated in the high expression group of DEARGs. The differentially expressed genes of the two subgroups were mainly enriched in biological processes and signaling pathways related to lipid metabolism. PPARG, FABP4, LIPE, FASN, SCD, DGAT2, PNPLA2, ADIPOQ, LEP, and CEBPA were identified as the hub genes of the two subgroups, whose related transcription factors (TFs) and miRNAs were predicted. An immunohistochemical assay was used to verify the expression of hub genes in DPN nerve tissues. Our comprehensive analysis of adipogenesis subgroups in DPN illustrated that different expression patterns of DEARGs may lead to different immune and inflammatory states. The identification of DEARGs may help to further distinguish the different characteristics of DPN patients and lay the foundation for targeted treatment. Our findings may bring a novel perspective to the diagnosis and treatment of DPN patients.

In particular, this approach has been used successfully to study the interaction between cells and their polymers supports yielding enormous information concerning the cell-polymer interactions. Thus, this technique offers a significant contribution towards fully understanding the nature of beadfected cells and the possible transcriptomic alterations that may occur.

Here, we report a technique called Methyl-Micro-C to simultaneously map chromatin accessibility, interaction, and DNA methylation in the same sample. Methyl-Micro-C enhances the resolution of chromatin interaction and the coverage of CpGs by combining MNase-mediated fragmentation with enzymatic conversion. This technique is relatively straightforward, making it easy for researchers to apply. It also allows for the profiling of three-dimensional epigenomes with consistent chromatin accessibility, interaction, and DNA methylation signals in a cost-efficient manner.

A modular dCas9-based recruitment platform for combinatorial epigenome editing

Project description:Targeted epigenome editing tools allow precise manipulation and investigation of genome modifications, however they often display high context dependency and variable efficacy between target genes and cell types. While systems that simultaneously recruit multiple distinct ‘effector’ chromatin regulators can improve efficacy, they generally lack control over effector composition and spatial organisation. To overcome this we have created a modular combinatorial epigenome editing platform, called SSSavi. This system is an interchangeable and reconfigurable docking platform fused to dCas9 that enables simultaneous recruitment of up to four different effectors, allowing precise control of effector composition and spatial ordering. We demonstrate the activity and specificity of the SSSavi system and compare it to existing multi-effector targeting systems, demonstrating its efficacy. Furthermore, we demonstrate the importance of the effector recruitment spatial ordering for effective transcriptional regulation. Together, the SSSavi system enables exploration of combinatorial effector co-recruitment to enhance manipulation of chromatin contexts previously resistant to targeted editing.

An Improved Bacterial Single-cell RNA-seq Reveals Biofilm Heterogeneity [RNA-seq]

Project description:In contrast to mammalian cells, bacterial cells lack mRNA polyadenylated tails, presenting a hurdle in isolating mRNA amidst the prevalent rRNA during single-cell RNA-seq. This study introduces a novel method, Ribosomal RNA-derived cDNA Depletion (RiboD), seamlessly integrated into the PETRI-seq technique, yielding RiboD-PETRI. This innovative approach offers a cost-effective, equipment-free, and high-throughput solution for bacterial single-cell RNA sequencing (scRNA-seq). By efficiently eliminating rRNA reads and substantially enhancing mRNA detection rates (up to 92%), our method enables precise exploration of bacterial population heterogeneity. Applying RiboD-PETRI to investigate biofilm heterogeneity, distinctive subpopulations marked by unique genes within biofilms were successfully identified. Notably, PdeI, a marker for the cell-surface attachment subpopulation, was observed to elevate cyclic diguanylate (c-di-GMP) levels, promoting persister cell formation. Thus, we address a persistent challenge in bacterial single-cell RNA-seq regarding rRNA abundance, exemplifying the utility of this method in exploring biofilm heterogeneity. Our method effectively tackles a long-standing issue in bacterial scRNA-seq: the overwhelming abundance of rRNA. This advancement significantly enhances our ability to investigate the intricate heterogeneity within biofilms at unprecedented resolution.
