Project description:To analyze the primary STAT3 binding sites induced by OSM, chromatin immunoprecipitation sequencing (ChIP-seq) was performed using an anti-human STAT3 antibody. HHOs were cultured in EM for 1 week and cultured EM (-OSM) for 24 hrs to deplete OSM before OSM induction, and then incubated with EM(+OSM) for 0.5 hr. HHOs at 0h and 0.5h after OSM induction were subjected to ChIP-seq analysis using ChIPmentation methodology with minor adaptations [Schmidl et al. PMID: 26280331]. Briefly, organoids were dissociated into single cells and fixed for 10 min, and then quenched by glycine. The lysed and sonicated chromatin was transferred to a new tube. The chromatin was reacted with the anti-STAT3 antibody (Cell Signaling Technology: Stat3 (D3Z2G) Rabbit mAb #12640) on a rotator overnight at 4°C. Washed and blocked Dynabeads Protein A/Protein G magnetic beads in RIPA-LS supplemented with 0.1% BSA were added to the lysates and incubated for 2 hr on a rotator at 4°C. Beads were subsequently washed with RIPA-LS, RIPA-HS , RIPA-LiCl, and Tris-Cl pH 8.0. The beads were then resuspended in a tagmentation reaction mix containing 1 μl of TDE1 Tagment DNA Enzyme (Illumina) and incubated at 37°C for 3 min on a thermocycler. The beads were further washed and incubated with Pronase for 1 hr at 42°C and 8 hr at 65°C to revert cross-linking. Finally, DNA was purified with MinElute columns and eluted with elution buffer. The DNA was subsequently amplified with Nextera sequencing primers and NEBNext high fidelity 2x PCR master mix for 5–10 cycles. Enriched libraries were purified, size selected using AMPure XP beads to recover libraries with the fragment length of 200–400 bp, and sequenced by llumina HiSeq 2500 sequencer with 150 bp paired-end reads.

Project description:A549 cells were transfected with 100 pmol DNA probes complementary to the back-splice site of circITGB6 or PDPN 3’UTR region. 24 h later, cells were washed with PBS and lysed with the lysis buffer (150 mM NaCl, 20 mM Tris-HCl, pH 7.5, 1.5 mM MgCl2, 0.5% NP-40, 0.5% Triton X-100, 10% glycerol, RNase inhibitors (Thermo Scientific), protease and phosphatase inhibitor cocktails). Pre-treated streptavidin magnetic beads were incubated with cell lysates at 4°C for 1 h, followed by washing five times with the washing buffer (20 mM Tri-HCl, pH7.5, 1 mM EDTA and 450 mM NaCl) and elution with Laemmli sample buffer. The circITGB6- or PDPN mRNA- interacting proteins were subjected to SDS-PAGE and visualized by coomassie blue staining or immunoblot analysis. Protein bands were excised and identified by LC-MS/MS mass spectrometry and Proteome Discoverer software (version 1.4; Thermo Scientific).

Project description:We used L3MBTL3 knockout MDA-MB-231 cell (L3-KO5+V) and L3MBTL3 rescue MDA-MB-231 cell (L3-KO5+L3). The cells were collected by centrifugation and lysed in lysis buffer (50 mM Tris-HCl, pH 7.4, 150 mM NaCl, 1 mM EDTA, 0.1% NP40, 8% glycerol, protease inhibitor cocktail (#P1010, Beyotime, China) on ice for 30 min. Then the cell lysate supernatant was incubated with M2-conjugate agarose beads (#A2220, Merck, USA) by rotation overnight at 4°C. After washing, the beads were eluted by 3×FLAG peptide (#F4799, Merck, USA). Then the elution protein was verified using silver staining, then the target lane was excised and subjected to analyze by an EASY-nLC 1200 UHPLC system (ThermoFisher Scientific, USA) coupled to a Q Exactive HF-X mass spectrometer (ThermoFisher Scientific, USA).

Project description:1x107 cells HEK293 FLP-IN T-REX cells were infected with SINVnsP3-mScarlet (bait) or SINVwt (negative control) at 1 MOI. After 18 hours, cells were scrapped and spin down at 300 g 4°C for 10 mins. After the centrifugation, supernatants were discarded and cell pellet washed once with 1X PBS, followed by another centrifugation at 300xg 4°C for 10min. After discarding the supernatant, cell pellets were lysed with 200µL ice-cold lysis buffer (10mM Tris-Cl pH 7.5, 150mM NaCl, 0.5mM EDTA, 0.5% IGEPAL, benzonase(1U/mL) and 0.1mM AEBSF serine protease inhibitor) , and incubated on ice for 30min. Then, cell lysates were cleared by centrifugation 17,000xg for 10min at 4°C. The supernatants were transferred to new tubes and diluted 1:1 with the dilution buffer (10mM Tris-Cl pH 7.5 150mM NaCl 0.5mM EDTA 0.05% IGEPAL). Next, cell lysates were incubated with 15µL of RFP-Trap® Magnetic Particles M-270 (pre-washed once with the dilution buffer) for 1 hour at 4 °C with mild rotation. After the incubation, the magnetic beads were washed five times with wash buffer1 (10mM Tris/Cl pH 7.5, 150mM NaCl, 0.5mM EDTA and 0.25% IGEPAL), followed by two washes with the dilution buffer. The proteins elution from the beads was done twice at room temperature with shaking, the first elution with 45µL 0.2M glycine pH 2 solution and the second elution with 45µL 0.2M glycine pH 2 (supplemented with 1%SDS) solution. Finally combined protein eluates were neutralized with 10µL 1M Tris-base pH 10. For proteomic analysis three biological replicates were generated.

Project description:GST:Repo-Man(C-terminus) or GST:alone were expressed as in Vagnarelli et al. 2011. Before elution, beads were first incubated with nucleosomes extracted from HeLa. HeLa cells were lysed and nucleosomes were digested with MNase (20min, 37C). Nucleosomes were firstly incubated with GST alone for 2hrs. This cleared lysate was then incubated with GST:Repo-Man and GST alone. Beads were then eluted and mix with 3x Laemli Buffer. Histone bands were sent to Mass Spec.

Project description:pGEX-4T-1-B2M was constructed using the GST gene fusion system according to the manufacturer’s instructions. To produce glutathione S-transferase (GST) and GST-B2M fusion proteins, pGEX-4T-1 and pGEX-4T-1-B2M were individually transfected into BL21 cells. Protein expression was induced by ispropylb-D-1-thiogalactopyranoside (IPTG). GST-B2M and GST proteins were purified by binding to Glutathione Sepharose-4B beads. Then, beads were incubated with mouse brain lysates from C57BL/6J mice at 4 °C for 12 h on a rotator, and then were washed with the washing buffer three times. Beads-bound complexes were eluted by boiling, and subjected to SDS-PAGE and silver staining. The proteins were identified by Mass Spectrometry.
