Mitochondrial proteomics in different cell cycle phases

ABSTRACT: For interphase synchronization, HeLa cells were synchronized with 2 mM thymidine for 19 h, and these interphase cells were harvested. For mitotic synchronization, HeLa cells were treated with 2 mM thymidine for 19 h, followed by a 9 h release in fresh medium, allowing the cells to enter the mitotic phase. Mitotic cells were then harvested by mitotic shake-off. Crude mitochondria were subsequently isolated from both the harvested interphase and mitotic cells. The mitochondrial samples were directly subjected to LC-MS/MS analysis.

Project description:For interphase synchronization, HeLa cells were synchronized with 2 mM thymidine for 19 h, and these interphase cells were harvested. For mitotic synchronization, HeLa cells were treated with 2 mM thymidine for 19 h, followed by a 9 h release in fresh medium, allowing the cells to enter the mitotic phase. Mitotic cells were then harvested by mitotic shake-off. Mitochondrial membrane fractions were extracted from the harvested interphase and mitotic cells using digitonin. The extracted samples were separated by blue native polyacrylamide gel electrophoresis (BN-PAGE). The gel was fixed and stained with Coomassie Brilliant Blue. The protein complex bands above 880 kDa were excised and divided into three sections from top to bottom. Each section was subjected to LC-MS/MS analysis for complexome profiling.

Project description:HeLa cells were synchronized for interphase or mitosis. For interphase synchronization, cells were treated with 2 mM thymidine for 19 h and then harvested. For mitotic synchronization, cells were treated with 2 mM thymidine for 19 h, followed by a 9 h release in fresh medium. Mitotic cells were harvested by mitotic shake-off. Mitochondrial membrane fractions were extracted from interphase and mitotic cells using digitonin. Samples were then separated by blue native polyacrylamide gel electrophoresis (BN-PAGE). After electrophoresis, the gel was fixed and stained with Coomassie Brilliant Blue. Each entire lane was excised and cut into 13 sections from top to bottom. Each section was analyzed by LC-MS/MS for complexome profiling.

Identification of the potential regulators of G6PD activity in different cell cycle

Project description:Flag-G6PD was expressed in HeLa cells. Then the HeLa cells were synchronized with a double thymidine block procedure. Briefly, the exponentially growing HeLa cells were maintained with 2 mM thymidine for 18 h, followed by a release of 9 h in fresh medium, and then cells were re-cultured in 2 mM thymidine for additional 15 h. These interphase cells were harvested. After a release of 8.5 h in fresh medium, the cells entered into M phase. Mitotic cells were harvested by mitotic shake-off. Then, cell lysate was incubated with anti-Flag M2-agarose. Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis.

Identification of the quantitative phosphoproteome in mitotic HeLa cells with or without G6PD inhibitors.

Briefly, the exponentially growing HeLa cells were maintained with 2 mM thymidine for 18 h, followed by a release of 9 h in fresh medium, and then cells were re-cultured in 2 mM thymidine for additional 15 h. After a release of 7.5 h in fresh medium, DMSO or G6PD inhibitor was added to the medium. 1 h later, the cells entered into M phase. Mitotic cells were harvested by mitotic shake-off. Then, the samples were subjected to LC-MS/MS analysis. Finally, a Kinase-Substrate Enrichment was performed, which could infer the changes of upstream kinase activity upon the treatment of G6PD inhibitors.

Global analysis of differential polyadenylation of mRNAs during mitotic cell cycle: S phase versus G2/M phase.

Project description:We compared the poly(A) tail length status of mRNAs of HeLa cells between two phases of the mitotic cell cycle: S and G2/M phases. Hundreds of mRNAs were found to be regulated by changes in their poly(A) tail length during mitotic cell cycle in a phase specific manner. Many of these differentially polyadenylated mRNAs encode proteins related to cell death, cell cycle and cellular growth and proliferation. HeLa cells were synchronized with double thymidine blockade (12 hours with 2 mM thymidine, 12 hours release, and 12 hours with 2 mM thymidine), and samples were taken after 2 hours release (S phase) and 8 hours release (G2/M phase). For each condition total RNA was purified by two different procedures: poly(U) chromatography and oligo(dT)-chromatography. Poly(U)-chromatography (Jacobson, 1987): 100 μg of total RNA were bound to poly(U)-sepharose (Sigma) and eluted at 35ºC to isolate mRNAs with short poly(A) tail (<30As, SHORT fraction). Oligo(dT) chromatography: mRNAs were purified independently of their poly(A) tail length with Ambion Poly(A)Purist kit from 20 μg total RNA (ALL fraction). Jacobson, A. Expression data from HeLa cells transiently transfected with control siRNA or SON siRNA

Project description:SON is a large Ser/Arg (SR)-related protein localized in nuclear speckles. SON siRNA causes defects in mitotic progression and genome instability. We used microarrays to detail the pattern of gene expression after SON knockdown. HeLa cells were grown in 100 mm dishes and transfected with negative control siRNA or SON siRNA (400 pmol). Then, cells were harvested after 66 hours and RNAs were isolated. Microarrays were performed using GeneChip Human Genome U133A 2.0 (Affymetrix).
