Gastric tissue membrane proteomics

ABSTRACT: In this study, membrane proteomics analysis combining an efficient gel-assisted digestion protocol and a label-free quantification method were performed for 24 pairs of tumor and adjacent normal tissues from GC patients, including 8 and 16 from early stage (I and II stages) and late stages, respectively.

Mass spectrometry-based proteomics to study gastric cancer progression: pathophysiological molecular characterization

Project description:This study employs a proteomic approach to characterize early pathological stages of GC, including chronic gastritis (CG), intestinal metaplasia and low-grade dysplasia (MI-DBG), and advanced stages such as EGC and GC. Specifically, this research seeks to (i) identify stage-specific proteomic signatures by determining differentially expressed proteins (DEPs) across lesional and non-lesional tissues at different stages of the disease progression, (ii) explore molecular pathways by analyzing disrupted biological processes to understand their role in GC progression; (iii) characterize shared and distinct protein deregulation patterns between early and advanced stages; and (iv) develop a systems biology framework to map protein interactions and identify key molecular regulators driving GC progression. These insights may contribute to a deeper understanding of GC pathogenesis and could potentially serve for early detection strategies and therapeutic interventions.

Chromatin immunopreciptiation to detect H3K27me3 variations in human gastric cancer samples

Project description:H3K27me3 variations were analyzed in 8 pairs of GC and adjacent normal tissues , from 8 GC patients, using chromatin immunoprecipitation linked to microarrays (ChIP-chip) approach. ChIP-real time PCR is used to validate the microrray results. In addition, DNA methylation status also be further analyzed by Methyl-DNA immunoprecipitation- quantitative PCR.

A robust qualitative transcriptional signature for the early diagnosis of gastric cancer

Project description:Pathological examination of gastroscopy biopsy specimens will make false diagnosis for gastric cancer (GC) due to inaccurate sampling locations and/or insufficient sampling amount. We extracted a robust qualitative transcriptional signature, based on the within-sample relative expression orderings (REOs) of gene pairs, to discriminate both GC tissues and adjacent-normal tissues from non-GC gastritis and normal gastric tissues.The qualitative transcriptional signature can be robustly applied at the individual level to aid the diagnosis of early GC.

A novel urinary microRNA biomarker panel for detecting gastric cancer

Project description:Purpose: Gastric cancer (GC) is one of the most common causes of cancer deaths worldwide; however, reliable and non-invasive screening methods for GC are not established. Therefore, we conducted this study to develop a biomarker for GC detection, consisting of urinary microRNAs (miRNAs). Experimental Design: We matched 306 participants by age and sex (153 pairs consisting of patients with GC and healthy controls [HCs]), then randomly divided them across three groups: (1) the discovery cohort (4 pairs); (2) the training cohort (95 pairs); (3) the validation cohort (54 pairs). Moreover, 64 participants (32 pairs) with serum samples were also enrolled in the serum cohort. Result: There were 22 urinary miRNAs with significantly aberrant expressions between the two groups in the discovery cohort. Upon multivariate analysis of the training cohort, urinary expression levels of miR-6807-5p and miR-6856-5p were significantly independent biomarkers for diagnosis of GC, in addition to Helicobacter pylori (H. pylori) status. A diagnostic panel that combined the aberrant miRNAs and H. pylori status distinguished between HC and GC samples with an area under the curve (AUC) = 0.736. In the validation cohort, urinary miR-6807-5p and miR-6856-5p showed significantly higher expression levels in the GC group, and the combination biomarker panel of miR-6807-5p, miR-6856-5p, and H. pylori status also showed excellent performance (AUC = 0.885). In addition, serum levels of miR-6807-5p and miR-6856-5p were significantly higher in the GC group. Conclusion: This novel biomarker panel enables early and non-invasive detection of GC.

Quantitative proteomics reveals proteins involved in the progression from non-cancerous lesions to gastric cancer

Project description:Gastric cancer (GC) is among the most aggressive malignancy affecting the world population. With almost a million cases remains in fifth position in incidence, while reaching the third position in mortality. The progression of GC is slow with several prolonged and sequential precancerous stages, including chronic gastritis, intestinal metaplasia, dysplasia and finally gastric cancer. Here we used the iTRAQ chemistry in combination with high-resolution mass spectrometry analysis to describe, from the proteomics point of view, the progression of the GC disease. Tissue samples from three stages: chronic gastritis, intestinal metaplasia and gastric adenocarcinoma, were selected for the quantitative proteomics analysis. From four independent replicates we identified and reported quantitative data for 3,914 different proteins with at least two unique peptides confidently quantified in all replicates. We uncovered pathways and processes dysregulated between the different stages. The initial transformation is characterized by the down-regulation of ribosomes and the protein processing in the endoplasmic reticulum, while overexpressing cell survival pathway and proteins such as GSTP1 and EPCAM. The transformation to GC involved the activation of DNA replication and Spliceosome pathways, overexpression of proteins supporting high rates of proliferation such as NPM1. In GC SIRT3 and SIRT5 were down-regulated, which correlated with the impairment of the mitochondrial pathways and overexpression of enzymes supporting the glycolytic phenotype such as HK3 and PCK2. Several proteins found dysregulated between stages of the progression of GC has potential to be used as specific biomarkers and/or targets for therapeutic treatment.
