Project description:We affinity-purified VEX1GFP-associated proteins using cryomilling and high-affinity nanobodies. The procedure was carried out initially in insect-stage T. brucei, for which protocols were established, and then in bloodstream-form T. brucei. Quantitative proteomic analysis revealed tag-dependent enrichment of GFP and the same set of five proteins in four independent experiments; VEX1 was enriched, as expected, but also Tb927.11.13380, an ortholog of the nonsense-mediated mRNA-decay (NMD) ATP-dependent superfamily 1-type helicases, UPF1/SMG2/NAM7/Rent1 19), now designated VEX2 (predicted 224-kDa, 2026 residues). The other three proteins that displayed tag-dependent enrichment were all three components of chromatin assembly factor 1 (CAF-1; CAF-1a, Tb927.8.3980; CAF-1b, Tb927.10.7050, CAF-1c, Tb927.11.4970a), the evolutionary conserved hetero-trimeric replication-associated histone chaperone.

Proteins that co-purify with tandem affinity-purified PRC5 in Trypanosoma brucei

Project description:The project was to determine the role of a trypanosomatid protein, termed PRC5, in pre-mRNA splicing. PRC5 has no homologs in model organisms but was recurrently co-purified with known splicing factors in Trypanosoma brucei. To determine interacting proteins, PRC5 was C-terminally TAP-tagged (we used the PTP tag) and tandem affinity-purified, and co-purifying proteins identified after separation by SDS-PAGE and in-gel trypsin digest by LC/MS/MS. Many of the enriched proteins were known splicing factors, and sucrose gradient sedimentation identified a complex of five subunits, termed PRP19-related complex or PRC.

Genome-Wide Identification of the FRS12 Binding Sites by Tandem Chromatin Affinity Purification â Seq Analysis in Arabidopsis thaliana

Project description:To identify the genomic binding sites of FRS12, Tandem Chromatin Affinity Purification â Seq (TChAP-Seq) was performed on 7-d-old Pro35S:FRS12-HBH and Pro35S:NLS-GFP-HBH expressing Arabidopsis thaliana PSB-D cells. Cultures were transferred to long days (16:8) conditions two weeks before harvesting at night time (NT) at zeitgeber time (ZT) 20 (time of lights on usually defines zeitgeber time zero). Chromatin was isolated from formaldehyde-treated cell cultures following two affinity purification steps; first by IMAC using a Ni-NTA Superflow resin (Qiagen), then by a Biotin binding step using a Streptavidin Sepharose resin (GE Healthcare). Finally, protein-DNA bound fragments were decrosslinked, deproteinized and purified using QIAquick PCR Purification Kit (Qiagen). Pro35S:FRS12-HBH samples were carried in two replicates whereas background Pro35S:NLS-GFP-HBH sample was prepared in a single replicate. The TChAP DNA samples were processed by first preparing a TruSeq ChIPseq library (Illumina) and then sequenced using Illumina HiSeq 2000 at 50bp single read at an average depth of 15 million reads.
