Project description:This dataset contains label-free DIA proteomics of liver tissue from postnatal day 10 (P10) Taiwanese SMA mice (genotype: Smn−/−; SMN2tg/0), heterozygous carriers (HET, Smn+/−; SMN2tg/0), and wild-type controls (WT, Smn+/+; SMN2 0/0). SMA and HET samples were littermates generated from the same FVB/N × C57BL/6 mixed-background colony, whereas WT controls were age-matched animals on a C57BL/6 background. Whole-liver lysates were processed by in-solution protein digestion and analyzed using data-independent acquisition (DIA) LC–MS/MS on a Thermo Orbitrap Exploris 480 mass spectrometer equipped with a FAIMS Pro differential ion mobility device. A Vanquish Neo nano-HPLC system (Thermo Scientific) was coupled to the mass spectrometer for chromatographic separation. Peptide and protein identification and quantification were performed with DIA-NN v1.8.1using a predicted spectral library generated from the Mus musculus UniProt canonical FASTA file (accession UP000000589, downloaded 2024-01-04). The DIA-NN output was filtered at 1% precursor- and protein-level FDR (global q-value ≤ 0.01), with additional quality filters applied in R (≥ 4 fragment ions per precursor, library q-value ≤ 0.01, unique peptides only). Final LFQ intensities were calculated using the DIA-NN R package, and downstream statistical analysis was performed in Perseus v1.6.15. All RAW files generated during data acquisition are included in this dataset. One SMA biological replicate was identified as an outlier by principal component analysis and excluded from downstream statistical comparisons in the accompanying manuscripts: this corresponds to SMN biological replicate 5 (Raw file: E3_CoIID_656_3632_LI_165). Its RAW file and corresponding DIA-NN output tables are provided here for completeness, transparency, and reproducibility. The dataset contains the original RAW files, DIA-NN search output tables (.tsv), the predicted spectral library used for identification, and the Mus musculus UniProt FASTA database employed for database searching. Experimental factors encoded in the metadata include genotype (WT, HET, SMA) and tissue (liver).

Project description:Mycoplasma gallisepticum (MG) is one of the smallest free-living and self-replicating organisms, it is characterized by lack of cell wall and reduced genome size. As a result of genome reduction, MG has a limited variety of DNA-binding proteins (DBP) and transcription factors. To investigate the dynamic changes of the proteomic profile of MG nucleoid, that may assist in revealing its mechanisms of functioning, regulation of chromosome organization and stress adaptation, a quantitative proteomic study was performed on MG nucleoids obtained from the cell culture in logarithmic and stationary phases of synchronous growth. MG cells were grown in a liquid medium with a 9h starvation period. Nucleoids were obtained from the cell culture at the 26th and the 50th hour (logarithmic and stationary phases respectively) by sucrose density gradient centrifugation. LC-MS analysis was carried out on an Ultimate 3000 RSLCnano HPLC system connected to a Fusion Lumos mass spectrometer, controlled by XCalibur software (ThermoFisher Scientific) via a nanoelectrospray source (Thermo Fisher Scientific). For comprehensive peptide library generation one sample from each biological replicate was run in DDA mode. Then, all the sample were run in a single LC-MS DIA run. Identification of DDA files and DIA quantitation was performed with MaxQuant and Skyline software.

Project description:Experimental design For the label-free proteome analysis 17 mice were used composed of 5 individual wildtype mice for each condition before (WTprePHE) and after hepatectomy (WTpostPHE). For the pre-hepatectomy condition four BIRC5-knockout mice (KOprePHE) were analyzed and three individuals after partial hepatectomy (KOpostPHE). For the LC-MS/MS analysis the samples were pre-fractionated by subcellular protein fractionatio. All samples corresponding to a subcellular fraction were analyzed in an individual label-free study. Subcellular protein fractionation The subcellular fractions were generated using the Subcellular Protein Fractionation Kit for Tissue (Thermo Scientific, Bremen, Germany). Sample preparation and tryptic digestion 5ug of protein were loaded on a 18% Tris-glycine acrylamide gel (Anamed Electrophorese, Grosz-Bieberau, Germany). The samples were allowed to run slightly into the gel (15 min, 100 V) and form a single band of approximately 3mm height. The bands were stained with Coomassie, manually cut from the gel and digested with trypsin (Serva Electrophoresis, Heidelberg, Germany) in 10 mM ammonium bicarbonate buffer (pH 7.8) overnight at 37 degrees C. LC-MS/MS Analysis The RPLC-MS/MS analysis was performed using an Ultimate 3000 RSLCnano system (Thermo Scientific, Bremen, Germany) online coupled to an Orbitrap Elite mass spectrometer (Thermo Scientific, Bremen, Germany). The injection volume was 15 ul of the sample, representing an amount of 250 ng peptides.The MS was operated in a data-dependent mode. Full scan MS spectra were acquired at a resolution of 60,000 in the Orbitrap analyzer, while tandem mass spectra of the twenty most abundant peaks were measured in the linear ion trap after peptide fragmentation by collision-induced dissociation (CID).

Project description:Proteomics and phosphoproteomics analysis of MCF7 cells sensitive and resistant to the PI3K inhibitor GDC-0941. The analysis was done for parental and 3 resistant cell lines maintained in the presence or the absence of the drug. One of the resistant cell lines (G2) was also treated with vehicle or the kinase inhibitors GDC0941, MK-2206 and Ku-0063794 for 2h. The proteomics analysis of sensitive and resistant MCF7 cells in basal conditions and phosphoproteomics analysis of the G2 cells in the presence of inhibitors of the PI3K pathway were run in a nano flow ultrahigh pressure liquid chromatography (UPLC, nano Acquity, Waters) coupled to an LTQ-Orbitrap XL mass spectrometer (Thermo Fisher Scientific). The phosphoproteomics study of sensitive and resistant MCF7 cells in basal conditions was run in a Dionex UltiMate 3000 RSLCnano coupled to an Orbitrap Q Exactive Plus mass spectrometer (Thermo Fisher Scientific).

Project description:State-of-the-art proteomics-grade mass spectrometers can measure peptide precursors and their fragments with ppm mass accuracy at sequencing speeds of tens of peptides per second with attomolar sensitivity. Here we describe a compact and robust quadrupole-orbitrap mass spectrometer equipped with a front-end High Field Asymmetric Waveform Ion Mobility Spectrometry (FAIMS) Interface. The performance of the Orbitrap Exploris 480 mass spectrometer is evaluated in data-dependent acquisition (DDA) and data-independent acquisition (DIA) modes in combination with FAIMS. We demonstrate that different compensation voltages (CVs) for FAIMS are optimal for DDA and DIA, respectively. Combining DIA with FAIMS using single CVs, the instrument surpasses 2500 peptides identified per minute. This enables quantification of >5000 proteins with short online LC gradients delivered by the Evosep One LC system allowing acquisition of 60 samples per day. The raw sensitivity of the instrument is evaluated by analyzing 5 ng of a HeLa digest from which >1000 proteins were reproducibly identified with 5 minute LC gradients using DIA-FAIMS. To demonstrate the versatility of the instrument we recorded an organ-wide map of proteome expression across 12 rat tissues quantified by tandem mass tags and label-free quantification using DIA with FAIMS to a depth of >10,000 proteins.

Project description:The tryptic peptide mixture from HeLa cells was subjected to LC-MS/MS in triplicate each for 250 ng, 500 ng, 750 ng and 1000 ng peptides. LC-MS/MS was conducted using a Q Exactive mass spectrometer (Thermo Fisher Scientific) equipped with an Ultimate 3000 RSLCnano liquid chromatograph (Thermo Fisher Scientific) containing C18 capillary LC column (Nano HPLC capillary Column, 75 μm i.d., 150 mm length, 3 μm particle size, Nikkyo Technos, Tokyo, Japan). LC-MS/MS data were integrated on a Proteome Discoverer 2.2 software (Thermo Fisher Scientific), followed by sequence database search of the MS/MS data using Mascot software (Matrix Science). The search results showed identification of the total of 3649 protein groups, filtered at 1% false discovery rate (FDR) peptide threshold.

Project description:Intact proteins, as well as Glu-C, and Lys-C/trypsin-derived peptides extracted from developing soybean seeds were immunoenriched using antibodies against acetyllysine residues. Enriched proteins were separated by SDS-PAGE prior to tryptic digestions and enriched peptides were analyzed directly, in both cases using a Thermo LTQ-Orbitrap XL. In separate LC-MS/MS runs fragmentation was achieved using CID, ETD, or a combination of the two mediated by a data-dependent decision tree. Individual RAW files were converted to mzXML format for mining with MS-GFDB (v2012.06.07) using default settings of the msconvert executable within the Trans-Proteomic Pipeline v4.6. Searches with MS-GFDB were performed with default methods and parameters, except as noted: number of allowed isotope errors was set at zero, and fully enzymatic peptides were specified, i.e. no non-enzymatic termini. Data mining was additionally performed with a local Mascot server, v2.3.1, and ZCore v1.17, both accessed through Proteome Discoverer v1.3 (Thermo Scientific), as well as Sequest HT v1.3, a reimplementation of SEQUEST within Proteome Discoverer v1.4. Tandem mass spectra were searched in Proteome Discoverer with allowed missed cleavages set to four. Prior to Mascot and Sequest searches, ETD spectra were further filtered to remove peaks resulting from precursors, charge-reduced precursors, and neutral losses thereof with mass windows of 4 Da, 2 Da, and 2 Da, respectively.
