Project description:It was recently demonstrated in mice that knockout of the flavin-containing monooxygenase 5 gene, Fmo5, slows metabolic ageing via pleiotropic effects. We have now used an NMR-based metabonomics approach to study the effects of ageing directly on the metabolic profiles of urine and plasma from male, wild-type C57BL/6J and Fmo5−/− (FMO5 KO) mice back-crossed onto the C57BL/6J background. The aim of this study was to identify metabolic signatures that are associated with ageing in both these mouse lines and to characterize the age-related differences in the metabolite profiles between the FMO5 KO mice and their wild-type counterparts at equivalent time points. We identified a range of age-related biomarkers in both urine and plasma. Some metabolites, including urinary 6-hydroxy-6-methylheptan-3-one (6H6MH3O), a mouse sex pheromone, showed similar patterns of changes with age, regardless of genetic background. Others, however, were altered only in the FMO5 KO, or only in the wild-type mice, indicating the impact of genetic modifications on mouse ageing. Elevated concentrations of urinary taurine represent a distinctive, ageing-related change observed only in wild-type mice.

Project description:The enteric bacterium Proteus mirabilis is a common cause of complicated urinary tract infections. In the study, microrarrays were used to analyze P. mirabilis gene expression in vivo from experimentally infected mice. Urine was collected at 1, 3, and 7d postinfection, and RNA was isolated from bacteria in the urine for transcriptional analysis. Across 9 microarrays, 471 genes were upregulated and 82 were downregulated in vivo compared to in vitro broth culture. Genes upregulated in vivo encoded MR/P fimbriae, urease, iron uptake systems, amino acid and peptide transporters, pyruvate metabolism, and portions of the TCA cycle. Flagella were downregulated. Ammonia assimilation gene glnA (glutamine synthetase) was repressed in vivo while gdhA (glutamate dehydrogenase) was upregulated in vivo. Contrary to our expectations, ammonia availability due to urease activity in P. mirabilis did not drive this gene expression. A gdhA mutant was growth-deficient in minimal medium with citrate as the sole carbon source, and loss of gdhA resulted in a significant fitness defect in the mouse model of urinary tract infection. Unlike Escherichia coli, which represses gdhA and upregulates glnA in vivo and cannot utilize citrate, the data suggest that P. mirabilis uses glutamate dehydrogenase to monitor carbon-nitrogen balance, and this ability contributes to the pathogenic potential of P. mirabilis in the urinary tract. Voided urine from female CBA/J mice infected with Proteus mirabilis was collected and pooled in RNA stabilizing reagent (RNAprotect). Urine was collected at 1, 3, and 7 d postinfection. RNA was isolated from urine and log-phase LB cultures, converted to cDNA, and labeled with CyDye. Three arrays were completed per time point (9 arrays total). Slides were scanned with a ScanArray Express microarray scanner (Perkin Elmer) at 10 μm resolution and quantified using ScanArray Express software. Resulting data were normalized by total intensity and median spot intensities were identified using MIDAS (v. 2.22) software.

Project description:Lower urinary tract symptoms (LUTS) relate to storage and/or voiding disturbances which are common among aging men. Disease etiology is largely unknown, and diagnosis is currently based on subjective symptom scores. While mainstay treatments can be ineffective and bothersome, biomarker discovery efforts may facilitate objective diagnostic criteria for personalized medicine and new potential druggable pathways. Since inflammation is one of its plausible etiologies, the goal of this project is to explore urinary metabolite and protein biomarkers as a non-invasive method to diagnose of LUTS which is induced by inflammation. Herein, a bacterial-induced prostatic inflammation model was established with C57BL/6J mice infected with uropathogenic E. coli 1677. Mouse urine samples were collected from control and treatment mice. Mass Spectrometry-based multi-omics analysis was employed here to discover urinary protein and metabolite-based biomarkers specific to prostatic inflammation-induced LUTS. We investigated the use of isobaric dimethylated leucine (DiLeu) labeling for metabolite identification and quantification for the mouse urine samples, and because of the use of DiLeu labeling, we combined metabolomics and proteomics on the same LC-MS platform. Overall, a total of 143 amine-containing metabolites and 1058 urinary proteins were identified and quantified, among them, 14 metabolites and 168 proteins were significantly changed by the inflammation treatment. Five metabolic pathways and four inflammatory-related biological processes were potentially disrupted. After compare with LUTS patient and other previously report, metabolite creatine and protein Polymeric Ig receptor presents especially attractive combined biomarker for prostatic inflammation induced LUTS and could be further used as the LUTS patient stratification. Overall, this study found urine metabolomics and proteomics to be an informative and noninvasive method for candidate biomarkers determination and etiologies classification of LUTS induced by inflammation.

Project description:While it is well known that cell-free RNA (cfRNA) can be isolated from urine, the diagnostic potential of this urine cfRNA, especially in comparison to plasma cfRNA, remains underexplored. Here, we directly compared the utility of urine cfRNA and plasma cfRNA for the monitoring of systemic and urinary tract related complications. We analyzed 272 matched plasma and urine cfRNA isolates obtained from three cohorts of patients: Hematopoietic Stem Cell Transplant (HSCT) recipients, patients with acute kidney injury (AKI), and healthy volunteers. The data highlight the unique cellular origins and properties of urinary and plasma RNA. Most importantly, we find that although plasma cfRNA is a superior analyte for monitoring immune and systemic complications, urinary cfRNA is more sensitive to complications of the urinary tract, including cell-type specific injury in the kidney. These findings highlight the potential of urine cfRNA as a novel analyte in diagnostic medicine.
