Project description:Out of the 10 million of tuberculosis (TB) cases estimated in the world, around 14% are isoniazid (INH) resistant among new cases and 29% among previously treated cases in the last decade. INH is one of the oldest but also one of the more potent drugs to eliminate Mycobacterium tuberculosis (Mtb), the causing agent of TB. Because of the efficiency of isoniazid (INH) against Mycobacterium tuberculosis (Mtb), many studies are still focused in better understand its role in different bacterial metabolic pathways. We recently conducted a study that evaluated the changes in the protein abundance at different cellular fractions when clonal strains of Mtb developed INH resistance in the clinical and laboratory setting. Here, we want to establish which of the protein changes occurred or started because of the initial exposure to INH. Additionally, we wanted to evaluate if those changes happen differently in strains that are sensitive or resistant to INH, evaluating different cellular compartments from two different genetic lineages of Mtb. For this purpose, we analyzed the proteome of each cellular compartment (cytosol, cell wall, membrane and secreted proteins) through liquid chromatography (nano-HPLC) coupled to mass spectrometry using the Orbitrap Velos instrument and a t-test to perform the statistical analysis for each pair comparison.

Project description:Classical laboratory strains show limited genetic diversity and do not harness natural genetic variation. Mouse models relevant to Alzheimer’s disease (AD) have largely been developed using these classical laboratory strains, such as C57BL/6J (B6), and this has likely contributed to the failure of translation of findings from mice to the clinic. Therefore, here we test the potential for natural genetic variation to enhance the translatability of AD mouse models. Two widely used AD-relevant transgenes, APPswe and PS1de9 (APP/PS1), were backcrossed from B6 to three wild-derived strains CAST/EiJ, WSB/EiJ, PWK/PhJ, representative of three Mus musculus subspecies. These new AD strains were characterized using metabolic, functional, neuropathological and transcriptional assays. Strain-, sex- and genotype-specific differences were observed in cognitive ability, neurodegeneration, plaque load, cerebrovascular health and cerebral amyloid angiopathy. Analyses of brain transcriptional data showed strain was the greatest driver of variation. We identified significant variation in myeloid cell numbers in wild type mice of different strains as well as significant differences in plaque-associated myeloid responses in APP/PS1 mice between the strains. Collectively, these data support the use of wild-derived strains to better model the complexity of human AD.

Project description:Α reduction of pyrethroid efficacy has been recently recorded in the olive fruit fly Bactrocera oleae, the most destructive insect pest of olives worldwide. We analyzed the transcriptomic differences between two highly pyrethroid resistant populations versus a relatively susceptible field population and two laboratory strains to gain more insight into the molecular mechanism of resistance. A large number of genes was found to be significantly differentially transcribed across the pairwise comparisons between resistant and susceptible insect populations. Interestingly, gene set analysis revealed that genes of the ‘electron carrier activity’ GO group were enriched in one specific pairwise transcriptomic comparison. As P450 monooxygenase enzymes are typically associated with this Molecular Function GO-group, this might reflect a P450-mediated resistance mechanism. These results suggest that transcriptional induction of the CYP6 P450s might be an important mechanism of pyrethroid resistance in B. oleae and pave the way for the development of synergists and molecular diagnostics for insecticide resistance management.

Project description:Trypanosoma cruzi, the causative agent of Chagas disease, is a genetically diverse with TcI being the most widespread lineage in the Americas. The protein expression dynamics allows unravel the biological phenomena of pathogens such as disease development and evolution. A large number of studies have shown a direct relationship between genetic variability and the biological characteristics of T. cruzi. However, much remains to be explored regarding the impact of gene expression on the development and evolution of Chagas disease. Two-dimensional (2D) electrophoresis and mass-spectrometry were employed to characterize the global protein expression patterns of epimastigotes from four distinct TcI strains, which display different growth kinetics. Biological differences were identified and confirmed throug metabolic and morphometric assays. Statistical tests (parametric or non-parametric test, as appropriate for the experiment) were used to assess the significance of the observed differences. The Ascending hierarchical classification analysis shows two clusters, that were congruent with their growth kinetics. The proteins expressed in one or the other cluster were identified by mass spectrometry. These proteins were evaluated by independent biological assays, which showed that the parasite’s metabolic activity and morphology is significantly different between the two clusters. We conclude that the protein expression patterns displayed by epimastigotes from fast/slow growth TcI strains are correlated with various biological parameters, including intensity of metabolic activity, metabolic fuel usage and resistance to oxidative stress, as well as morphological characteristics, such as length of the flagellum.

Project description:Here we report the massively parallel cDNA sequencing (RNA-seq) analysis performed using high throughput sequencing of four vineyard yeast strains collected from the vineyards of the “Prosecco di Conegliano-Valdobbiadene” (P283 and P301 strains) and Piave AO (Appellation of origin) (R008 and R103 strains) regions in North East of Italy. Results were compared with RNA-seq performed on a commercial yeast strain (EC1118) and a laboratory strain (S288c). Yeast cells were collected at two different steps of the fermentation curve: at the beginning of the process, when the CO2 produced by the cells was 6 g/l (middle exponential growth phase), and in the middle of fermentation, at 45 g/l (early stationary phase). Three biological replicates of the fermentations were performed for each strain and samples for RNA-seq were gathered at the beginning of the process. The aim of this experiment was the comparison of the transcriptomes of the six yeast strains to identify the genes characterizing wild type yeast isolates, "commercial" and laboratory strains.
