MSMEG_0166 is a transcriptional regulator in the gntR family. Mutations in MSMEG_0166 result in hypersensitivity to the bactericidal ubiquitin peptide Ub2, as well as oxidative stress caused by either organic or inorganic agents A three chip study using total RNA recovered from three separate wild-type cultures of Mycobacterium smegmatis mc2 155 and three separate cultures of a MSMEG_0166 mutant strain, Mycobacterium smegmatis mc2 155 delta-MSMEG_0166, in which MSMEG_0166 is interupted by the insertion of a hygromycin resistance cassette. Each chip measures the expression level of 6,588 genes from Myobacterium smegmatis with five 60-mer probes per transcript and two replicates of each probe for a total of 65,880 experimental probes.

Project description:The experiment was carried out to study the effect of loss of (p)ppGpp or cyclic di-GMP on the gene expression pattern of Mycobacterium smegmatis MC2 155 strains. The cells were cultured in MB7H9 broth containing 0.2% glycerol and 0.05% Tween 80. The transcriptome analysis was performed using GeneSpring GX12 software. Fold changes were calculated with respect to the median expression of wild type replicates. The number of differentially expressed genes (p <0.1) in rel knockout were 417 whereas those in dcpA knockout were 149. Earlier studies had shown that rel knockout and dcpA knockout had shown lower levels of glycopeptidolipids and polar lipids in the cell wall. The microarray data also corraborates our current findings. Project description:To identify the SigB and SigE regulons in Mycobacterium smegmatis MC2 155, we constructed the sigB and sigE mutant strains and profiled the transcriptomes of the wild-type and mutant strains. Differentially expressed genes were identified pair-wisely by means of the DEGseq package in R language. 110 and 271 genes are differentially expressed in the sigB and sigE mutant strains relative to the wild-type strain, respectively.
