Breast cancer exosome protein profiling using TMT quantitation and SVM analysis

Project description:Exosomes are microvesicles of endocytic origin constitutively released by multiple cell types into the extracellular environment. With evidence that exosomes can be detected in the blood of patients with various onco-malignancies, the development of a platform that uses exosomes as a diagnostic tool has been proposed. However, it has been difficult to truly define the exosome proteome due to the challenge of discerning contaminant proteins that may be identified via mass spectrometry using various exosome enrichment strategies. To better define the exosome proteome in breast cancer, we incorporated a combination of Tandem-Mass-Tag (TMT) quantitative proteomics approach and Support Vector Machine (SVM) cluster analysis of three conditioned media derived fractions corresponding to a 10,000 x g cellular debris pellet, a 100,000 x g crude exosome pellet, and an Optiprep enriched exosome pellet. In our TMT analysis, we identified and quantified 2,179 proteins in all three fractions, with known exosomal cargo proteins displaying at least a 2-fold enrichment in our exosome fraction based on our TMT protein ratios. Employing SVM cluster analysis allowed us to classify 241 proteins as “true” exosomal cargo proteins. Annotation tools revealed breast cancer derived exosomes were enriched in plasma membrane proteins with functional roles in cell adhesion and cell immunity, in addition to several cell signaling components. This study provides a robust and vigorous framework for the future development of using exosomes as potential multi-protein marker phenotyping tool in breast cancer diagnosis.

Nematode ascarosides attenuate mammalian type 2 inflammatory responses

Project description:Mounting evidence suggests that helminthic infection can protect against disorders of immune dysregulation. Administration of live parasites or their excretory/secretory products (ES) has shown therapeutic effects across a wide range of animal models for immune disorders including asthma. Human clinical trials of live parasite ingestion for the treatment of immune disorders have produced promising results, yet concerns persist regarding ingestion of pathogenic organisms and unpredictable immune responses towards their protein components. Despite extensive efforts toward defining active components of ES, no small molecules with immune regulatory activity have been identified from nematodes. OBJECTIVE: Here we have aimed to identify the effect of evolutionarily conserved family of nematode pheromones called ascaroside, which is a small molecule produced by several animal parasitic nematode species, on pulmonary immune response and asthma severity in mice.

Haemonchus contortus secretome LC-MS/MS

Project description:The excretory-secretory (ES) proteins are the molecules that actively or passively released by parasite at the parasite-host interface to maintain a physiological and immunological relationship with the host. In the present study, we characterised the excretory-secretory products from the short-term in vitro culture (i.e. within 12 h) of Haemonchus contortus (as the most important parasitic nematodes of livestock animals worldwide) using a high throughput tandem mass-spectrometry underpinned by the most recent genomic dataset. Totally, 878 unique ES proteins from three key developmental stages were identified and quantified without intracellular protein contamination (e.g. histone) typically occurred in longer term maintenance cultures. Bioinformatic analyses showed noteworthy protein excretion and secretion alterations during the transition from the free-living to the parasitic phase, especially for ES proteins which are likely involved in nutrient digestion, acquisition and parasite-host interactions, such as proteolytic cascade related peptidases, glycoside hydrolases, C-type lectins, transthyretin-like proteins and SCP/TAPS proteins. Our finding provide an avenue to better explore interactive processes between the host and this highly significant parasitic nematode, to underpin the search for novel drug and vaccine targets.

Effects of exercise on miRNA expression in human peripheral blood mononuclear cells (PBMCs)

Project description:Exercise leads to a rapid change in the profile of gene expression in circulating PBMCs. We hypothesized that miRNA expression in circulating PBMCs would also be affected by brief exercise. 12 healthy men (19-30 yr old) performed 10 2-min bouts of cycle ergometer exercise interspersed with 1-min rest at a constant work equivalent to about 76% of VO2max. A baseline blood sample was taken before and immediately after the exercise. Neutrophils were isolated using OptiPrep Density Gradient Medium (SIGMA). Total RNA was extracted using TRIzol®. For this study we used Agilent Human miRNA microarrays V2 (total of 24 chips).

Project description:We compared PBMC genomic response to exercise in both early (EG) and late-pubertal girls (LG) Experiment Overall Design: Twenty healthy females (age range 8-17 y/o) participated in this study. A blood sample was taken before the onset of exercise and immediately after 30-min exercise bout. PBMCs were isolated using OptiPrep® Density Gradient Medium (SIGMA). Total RNA was extracted using TRIzol®. cRNA was hybridized onto Affymetrix U133+2 arrays (total of 40 chips).

Genome-wide expression analysis of the effects of a parasitic nematode's secreted exosomes on mammalian cells.

Project description:We show that a gastrointestinal nematode that infects mice, Heligmosomoides polygyrus, secretes vesicles packaged with specific microRNAs (miRNAs) and Y RNAs as well as a nematode-specific Argonaute protein. The vesicles are of intestinal origin and are enriched for homologs of mammalian proteins found in exosomes, including heat shock proteins, tetraspanins and an ESCORT protein. The nematode-derived vesicles are internalized by mouse intestinal epithelial cells and mediate changes in expression of host genes involved in inflammation and immunity, including the receptor for the alarmin IL33 as well as a key regulator of MAPK signaling, DUSP1. A total of 12 samples were analyzed, from 4 different conditions: medium, exosome-treated, LPS and LPS+exosomes, each with 3 biological replicates. One of the 'medium' replicates was discarded due to outlier behaviour.
