ABSTRACT: Short (<100 codons) open reading frames (sORFs) are common features of all genomes. Proof of translation of sORFs is an important step towards finding of functional sORF-encoded peptides (SEPs). Project description:Peptides are small molecules that play important roles in numerous biological processes. We used mass spectrometry to comprehensively analyze the endogenous peptide pools generated from functionally active proteins inside the cell from the model plant Physcomitrella patens. The secretomeand cellular peptidomes did not show a significant overlap, and the respective protein precursors had different protein degradation patterns. Furthermore, treatment with the plant stress hormones methyl jasmonate and salicylic acid induced significant differential changes in the two peptide pools.

Small Protein Enrichment-Based Proteogenomics Identifies Plentiful Missing Proteins and Three Novel sORFs in Saccharomyces cerevisiae

Project description:Small proteins (SPs) are defined as peptides of 100 amino acids or less encoded by short open reading frames (sORFs). Recent studies have shown that SPs are involved in many important biological processes, including cell signaling, metabolism, growth and so on. However, most of the annotated SPs in almost all species are currently lacking the evidence for protein existence and are regard as missing proteins (MPs). In addition, more and more mis-annotated sORFs have been discovered by proteogenomic methods in human, mice and even the well-characterised Saccharomyces cerevisiae. This reveals a blind spot in traditional gene annotation technology for those SPs-encoding genes. Because SPs are short and generally low abundant, SPs identification using proteomics faces challenges. A deeper coverage of SPs identification may help validate more MPs and discover more potential mis-annotated sORFs. Here, we applied a SPs enrichment-based proteogenomic strategy to Saccharomyces cerevisiae. By integrating four different SPs enrichment methods, we have successfully validated 31 MPs and discovered 3 novel sORFs (YKL104W-A, YHR052C-B and YHR054C-B) which were verified by novel peptide synthesis. In-depth analysis of our SPs enrichment datasets also reveals a series of special physicochemical and biological characteristics of SPs and particular rules of SPs identification. Based on these, we then systematically conclude the difficulties, causes and solutions in SPs identification.

Space mice re-adaption - Re-adaption on Earth after Spaceflights Affects the Mouse Liver Proteome

Project description:Harsh environmental conditions including microgravity and radiation during prolonged spaceflights are known to alter hepatic metabolism. Our studies have focused on the analysis of possible changes in metabolic pathways in livers of mice which experienced 30 days of spaceflight with and without an additional re-adaption period of 7 days compared to control mice on Earth. Utilizing shotgun mass spectrometry and label-free quantification, we performed proteomic profiling to investigate mice livers from the spaceflight project “Bion-M 1”. No significant alterations in protein levels were observed between control mice liver and spaceflight mice which is possibly caused by insufficient fold change detection combined with high variances within the groups. In contrast, our results show that more than a third of the quantified protein levels are altered comparing the liver proteome of mice with and without re-adaption time after their spaceflight. Proteins related to amino acid metabolism showed higher levels after re-adaption, which may indicate higher rates of gluconeogenesis. Members of the peroxisome proliferator-activated receptor pathway reconstitute their level after 7 days due to a decrease in fold change, which indicates decreased signs of non-alcoholic fatty liver disease. Moreover, bile acid secretion regenerates on Earth due to reconstitution of related transmembrane proteins and elevated levels of the drug-metabolising enzymes belonging to the CYP superfamily decrease 7 days after the spaceflight. Thus, our study demonstrates reconstitution of pharmacological response and early signs of non-alcoholic fatty liver disease recover within 7 days, whereas glucose uptake should be monitored due to alterations in gluconeogenesis.

Project description:The arrays were used to explore how parents’ obesity status influence their offspring’s weight. We randomly assigned three-week-old mice to two groups, one group receiving a high-fat diet (HFD), the other group receiving a control diet (chow). Adult females of both groups were mated to males fed with HFD or CD. F1 transcriptome assay data were created from four tissues (liver, epigonal visceral, inguinal subcutaneous, and interscapular brown adipose tissue) of male offspring in relation to their parents’ obesity status.

The small proteome of the nitrogen-fixing plant symbiont Sinorhizobium meliloti

Project description:Ribosome profiling was applied for the first time on S. meliloti to generate a translatome map. Our work reveals active translation for several ORFs including small ORFs (sORFs). In addition, our ribosome profiling data led to the discovery of several translated non-annotated sORFs. Translation of these non-annotated sORFs was validated by proteomics and western blotting.

MHC-I peptidome analysis of human foreskin fibroblasts

Project description:Ribosome profiling (Ribo-seq) recently revealed the expression of thousands of short open reading frames (sORFs) in eukaryotic cells. They encode for a class of instable peptides, which evade experimental validation by whole-proteome mass spectrometry. Here, we show that computational elimination of experimental noise from Ribo-seq data unravels fundamental new aspects of sORF biology. Based on the revised annotation of cellular sORFs, we show that sORF-derived peptides are efficiently incorporated into MHC-I. sORFs thus encode a novel class of stress-responsive antigens in human cells. Our findings have broad implications on the functional, regulatory and immunogenic role of sORFs in fundamental cellular processes like infection and cancer.

Expression analysis of Shigella flexneri 2a strain 301

Project description:Investigation of whole genome gene expression to identify overlooked sRNAs and sORFs. Background The completion of numerous genome sequences has introduced an era of whole-genome study. However, many real genes, including small RNAs (sRNAs) and small ORFs (sORFs), are missed in genome annotation. In order to improve genome annotation, we sought to identify novel sRNAs and sORFs in Shigella, the principal etiologic agents of bacillary dysentery or shigellosis. Results Firstly, we identified 64 sRNAs in Shigella which is experimentally validated in other bacteria based on sequence conservation. Secondly, among possible approaches to search for sRNAs, we employed computer-based and tiling array based methods, followed by RT-PCR and northern blots. This allowed us to identify 12 sRNAs in Shigella flexneri strain 301. We also find 29 candidate sORFs. Conclusions This investigation provides an updated and comprehensive annotation of the Shigella genome, increases the expected numbers of sORFs and sRNAs with the corresponding impact on future functional genomics and proteomics studies. Our method can be used for the large scale reannotation of sRNAs and sORFs in any microbe whose genome sequence is available. Study using total RNA recovered from five conditions.
