Comparison of Protein Extraction using Microwave and Spark Discharges in Chlorella vulgaris

ABSTRACT: Efficacies for protein extraction from C. vulgaris was compared using classical microwave extraction and a self-developed spark discharge. Besides proteins, modifications occuring at proteins were investigated to assess, which method provided a more gentle way of extraction. To observe protein extraction, proteins were purified from the supernatent and from the pellet, both directy processed after treatmemt ('dp') or after 2 h incubation on ice(2h).

Loss of Pim1 Imposes a Hyperadhesive Phenotype on Endothelial Cells

Project description:Background: PIM1 is a constitutively active serine-threonine kinase regulating cell survival and proliferation. Increased PIM1 expression has been correlated with cancer metastasis by facilitating migration and anti-adhesion. Endothelial cells play a pivotal role in these processes by contributing a barrier to the blood stream. Here, we investigated whether PIM1 regulates mouse aortic endothelial cell (MAEC) monolayer integrity. Methods: Pim1-/-MAEC were isolated from Pim1 knockout mice and used in trypsinization-, wound closure assays, electrical cell-substrate sensing, immunostaining, cDNA transfection and as RNA source for microarray analysis. Results: Pim1-/-MAEC displayed decreased migration, slowed cell detachment and increased electrical resistance across the endothelial monolayer. Reintroduction of Pim1- cDNA into Pim1-/-MAEC significantly restored wildtype adhesive characteristics. Pim1-/--MAEC displayed enhanced focal adhesion and adherens junction structures containing vinculin and M-NM-2-catenin, respectively. Junctional molecules such as Cadherin 13 and matrix components such as Collagen 6a3 were highly upregulated in Pim1-/- cells. Intriguingly, extracellular matrix deposited by Pim1-/- cells alone was sufficient to induce the hyperadhesive phenotype in wildtype endothelial cells. Conclusion: Loss of Pim1 induces a strong adhesive phenotype by enhancing endothelial cell-cell and cell-matrix adhesion by the deposition of a specific extracellular matrix. Targeting PIM1 function therefore might be important to promote endothelial barrier integrity. Pim-1-/- mouse aortic endothelial cells were compared to wildtype cells

Expression analysis of human ex vivo cultivated urothelial carcinoma samples transduced with a trivalent adenoviral vector (Im02) for activation of the immune tumor microenvironment.

Project description:The trivalent adenoviral vector Im02 encodes the cDNAs for human 4-1BBL, IL-12 and IL-2. This vector was designed to change the immune tumor microenvironment. In this study we investigated the immune stimulating effect of Im02 on human primary urothelial cancer specimens or normal urothelium by RNASeq expression analysis. The tissues were transduced with Im02 or an adenoviral vector without expression cassette and were further cultivated for six days. Samples without transduction and cultivation were analysed to determine the status of the microenvironment.

Identification of novel STAT6-regulated proteins in mouse B cells by comparative transcriptome and proteome analysis

Project description:IL-4/STAT6-regulated transcriptome and proteome were compared in primary B cells isolated from wild-type and STAT6-deficient mice. B cells were purified from the spleen and stimulated in vitro with anti-CD40 and LPS or anti-IgM-F(ab)2 in the presence or absence of IL-4. Transcriptome analysis was performed with oligonucleotide microarrays. Global relative quantification of proteins was achieved by gel-enhanced label-free liquid chromatography/mass spectrometry (LC/MS). Hierarchical clustering and principal component analysis revealed that IL-4-induced changes of the transcriptome were almost completely dependent on STAT6. In contrast, the quantitative proteome analysis revealed that the expression of many IL-4-regulated proteins changes even in the absence of STAT6. The top 75 proteins with changes in abundance levels induced by IL-4 in a STAT6-dependent manner were also found to be regulated at the transcriptional level. Most of these proteins were not previously known to be regulated by STAT6 in B cells. We confirmed the MS-based quantitative proteome data by flow cytometric and Western blot analysis of selected proteins. This study provides a framework for further functional characterization of STAT6-regulated proteins in B cells that might be involved in germinal center formation and class switch recombination.

Cortical, hippocampal and thalamic whole genome transcriptome data from controls and G72 schizophrenia mice of both sexes

Project description:G72 transgenic (TG, transgenic mice carrying the G72/G30 locus) and wildtype (WT) mice with a CD1 background were used for transcriptome data acquisition. Importantly, three different brain regions, i.e., the retrosplenial cortex, the hippocampus and thalamus, of animals from both sexes were investigated. In total, eight WT control animals (four ♂, age: 23.14 ± 0.00 wks; four ♀, age: 23.46 ± 0.11 wks) and eight G72 transgenic mice (four ♂, age: 23.14 ± 0.00 wks; four ♀, age: 23.14 ± 0.00 wks) were used for dissection of the cortex, thalamus and hippocampus for subsequent transcriptome analysis. Our data allow new insight into relevant alterations in gene transcript levels in G72 mice and allow the reader/user to carry out additional complex analyses to characterize potential sex-, age- and brain-region-specific profiles in gene expression and related pathways. These analyses could trigger biomarker identification and drug research and development in schizophrenia research in the future.

Comparative surfaceome analysis of clonal Histomonas meleagridis strains with different pathogenicity reveals strain-dependent profiles

Project description:Surface proteome of microbial pathogens is a crucial component of host-pathogen interactions. We applied cell surface biotinylation in association with high-throughput proteomic analysis to identify and quantify the surface proteome of a virulent and an attenuated strain, originating from the same single cell of H. meleagridis. In total 1485 proteins were identified amongst the two strains. Quantification revealed 22 and 45 up-regulated proteins in the virulent and in the attenuated strain, respectively. In the virulent strain proteins such as alpha-amylase, Clan CD family C13 asparaginyl endopeptidase-like cysteine peptidase, two Clan SC family S33, methylesterase-like serine peptidases, LysM peptidoglycan-binding domain-containing protein and surfactant B were up-regulated and could be linked to putative virulence factors involved in the colonization of the host and establishment of an infection. In the attenuated strain structural proteins such as actin-related proteins, fimbrin, coronin, were up-regulated, alongside with various transport and energy production proteins. Our results speak for the protozoan’s adaptation to the in vitro environment, with a clear tendency for up-regulation of mainly metabolic and structural proteins. We present a comprehensive profiling of H. meleagridis surface proteome. These results provide not only a better understanding of the surface molecules that may participate in establishing and maintaining infection but also highlights the pathogen’s in vitro adaptation processes.

Project description:Affinity purification of dCoREST-interacting proteins from Drosophila melanogaster S2 cell nuclear extracts. An antibody recognizing both dCoREST isoforms was used to affinity purify proteins interacting with endogenous dCoREST from S2 nuclear extract. In addition, nuclear extracts from S2 cell lines ectopically expressing the FLAG-tagged dCoREST-L isoform and the FLAG-tagged dCoREST-M isoform, respectively, were subjected to anti-FLAG affinity purification to purify isoform specific dCoREST-interacting proteins.

RNA-seq of Fusarium graminearum under predation by the springtail Folsomia candida against untreated controls

Project description:Soil fungi are key players in biomass recycling. Predation influences fungal communities and modulates ecosystem services provided by fungi. Fungal chemical defense against predation comprises toxic proteins and secondary metabolites. The intent of this experiment was to generate transcriptomic information when a fungus, in this case Fusarium graminearum, was in the presence of a predator (Folsomia candida). We assumed that defense metabolites are synthesized on demand and transcriptome analysis can be used to pinpoint genes of defense pathways. To carry out the experiment, cultures of F. graminearum were subjected to grazing by springtail F. candida. After 48 hours at 15°C in dark, springtails were removed, and RNA was extracted from mycelium. Controls were incubated under the same conditions without animals. Each group consisted of four replicates. Strand-specific cDNA libraries were prepared using Illumina’s TruSeq stranded mRNA kit (75 bp paired-end) and sequenced on Illumina NextSeq 500V2.

Chinese hamster ovary (CHO) cell Surfaceome LC-MSMS and mRNA expression analysis

Project description:The production of biopharmaceuticals relies on robust cell systems that can produce recombinant proteins at high levels, and grow and survive in the stressful bioprocess environment. Chinese hamster ovary cells (CHO) as the main production hosts offer a variety of advantages including robust growth and survival in a bioprocess environment. Cell surface proteins are of special interest for the understanding of how CHO cells react to their environment while maintaining growth and survival phenotypes, since they enable cellular reactions to external stimuli and potentially initiate signaling pathways. To provide deeper insight into functions of this special cell surface sub-proteome, pathway enrichment analysis of the determined CHO surfaceome was conducted. Enrichment of growth/ survival pathways such as the phosphoinositide-3-kinase (PI3K/AKT), Mitogen-activated protein kinase (MAPK), Janus kinase/signal transducers and activators of transcription (JAK-STAT) and RAP1 pathways was observed, offering novel insights into how cell surface receptors and ligand mediated signaling enable the cells to grow and survive in a bioprocess environment. When supplementing surfaceome data with RNA expression data, several growth/ survival-receptors were shown to be co-expressed with their respective ligands and thus suggesting self-induction mechanisms, while other receptors or ligands were not detectable. As data about the presence of surface receptors and their associated expressed ligands may serve as base for future studies, further pathway characterization will enable the implementation of optimization strategies to further enhance cellular growth and survival behavior.
